Energetics- and transport-related protein abundance responds differentially to salt in Oryza australiensis roots

Project description:Salinity is a major constraint on agricultural productivity worldwide. Despite the serious impacts of salinity on rice yields, particularly in Asia, mechanisms of salt tolerance in wild rice species are yet to be explored. Here we extracted and quantified root microsomal proteins of Oryza australiensis accessions contrasting in salt tolerance. Whole root systems of two-week-old seedlings were treated with 80 mM NaCl for 30 days or left untreated. Proteins were quantified by tandem mass tags (TMT) and triple-stage MS. We found >200 differentially expressed proteins (DEPs) between the salt-treated and control in the two accessions (p-value <0.05). Gene Ontology (GO) analysis showed that ‘metabolic process’, ‘transport’ and ‘transmembrane transporter’ activities were highly responsive categories following salt treatment of the O. australiensis seedlings. In particular, ATPases and SNARE proteins were up-regulated in the salt-tolerant accession and appeared to have a major role in response to salinity. ATPases are the central link between energy generation and transport, while SNARE proteins facilitate vesicle fusion and interact with voltage-gated potassium channels to regulate K+ influx. We successfully validated the putative function of two strongly upregulated proteins, a monosaccharide transporter and a VAMP-like protein, by measuring the growth under salinity of yeast mutants in which homologous genes were deleted. Our results demonstrate the potential use of wild species as a source of new mechanisms of salt tolerance for the breeding of elite cultivars of rice.

Direct mapping of ligandable tyrosines and lysines in cells with chiral sulfonyl fluoride probes

Project description:Advances in chemoproteomic technology have revealed covalent interactions between small molecules and protein nucleophiles, primarily cysteine, on a proteome-wide scale. Most chemoproteomic screening approaches are indirect, relying on competition between electrophilic fragments and a minimalist electrophilic probe with inherently limited proteome coverage. Here, we develop a chemoproteomic platform for direct electrophile-site identification based on enantiomeric pairs of clickable arylsulfonyl fluoride probes. Using stereoselective site modification as a proxy for ligandability in intact cells, we identified 634 tyrosines and lysines within functionally diverse protein sites, liganded by structurally diverse probes. Among multiple validated sites, we discovered a chiral probe that modifies Y228 in the MYC binding site of the epigenetic regulator WDR5, as revealed by a high-resolution crystal structure. A distinct chiral probe stimulates tumor cell phagocytosis by covalently modifying Y387 in the recently discovered immuno-oncology target, APMAP. Our work provides a deep resource of ligandable tyrosines and lysines for the development of covalent chemical probes.

Project description:Human Perrault syndrome (PRLTS) is defined by autosomal recessive inheritance with primary ovarian insufficiency and early hearing loss. Most PRLTS disease proteins modulate mitochondrial transcription or translation. Among the genetic causes are ClpP mutations, which trigger also complete azoospermia, whose cellular and molecular underpinnings are unknown. Here, the ClpP-null mouse model was studied by global transcriptomics, proteomics, RT-qPCR, immunoblots, tissue fractionation, testis histology, and was crossed with STING/IFNAR mutants. Spermatogenesis showed accumulated early spermatocytes, versus deficits of desynapsis and kinetochore factors; excess Dazl/Stra8 and acetylSMC3, versus deficient SHCBP1L, were molecular correlates. Spermiogenesis showed few round spermatids, tsHMG/TFAM in elongated spermatids was absent; transcripts for tail/acrosome factors were downregulated from start. Nuclear anomalies included a failed Rec8 induction, early BRDT deficiency, histone H3 cleavage, and cGAMP increase, as antiviral responses typical of ClpP-mutants. However, deletion of downstream innate immune signals STING/IFNAR failed to reestablish fertility. As mitochondrial triggers, we observed accumulation of ClpX, with PTCD1, POLDIP2, GRSF1, ALKBH7, DNAJA3, AURKAIP1, VWA8, and Perrault proteins ERAL1, PEO1, HARS2, partially showing nuclear redistribution. ClpP-depletion is known to cause extra-mitochondrial release of mispacked mtDNA/mtRNA/protein complexes. Now we define nuclear inflammatory responses and meiotic arrest as consequences, similar to observations in mito-mice and mutator mice.

Project description:Neural regeneration and neuroprotection represent promising therapeutic approaches for neurodegenerative disorders like Alzheimer's disease (AD) or glaucoma. However, the molecular mechanisms that lead to neuroprotection are not clearly understood. One of the promising candidates to revive physiological function is neuroserpin (Serpini1), a serine protease inhibitor expressed by neurons which selectively inhibits extracellular tissue-type plasminogen activator (tPA)/plasmin and plays a neuroprotective role during ischemic brain injury. Abnormal function of this protein has been implicated in stroke, glaucoma, AD and FENIB. Here we report proteome changes by neuroserpin modulation in brains, retinas, and optic nerves from 12-month C57BL6/J neuroserpin deficient mice (NeuS-/-).

Transcription profiling of rat at pheochromocytoma cell line PC12 treated with trimethyltin at low and high doses

Project description:The rat pheochromocytoma cell line PC12 cells were cultured in complete DMEM till 80% confluence, then placed at 5000 cells per squared cm. Cells were then plated in 24-well plates for cell viability assay and in T75 flasks for RNA isolation. Medium was replaced with serum-free fresh medium for 12 hours prior to TMT treatment. Gene expression patterns were then analysed using Rat Expression Array 230A Experiment Overall Design: In this study we analize gene expression patterns in PC12 cells treated with Trimethyltin (TMT). We utilized control cells (untreated) and two different concentration (1 and 5) Experiment Overall Design: We used three biological replicates, for the three concentration tested, according to MIAME guidelines Experiment Overall Design: (total 9 chips were used in this study).
