Mechanism of disaggregation of Tau fibrils in vivo

ABSTRACT: The interactome of fibrillar aggregates of the Tau repeat domain fused to YFP (TauRD-Y) was analyzed in HEK293T cells using SILAC. TauRD-Y was immunoprecipitated with anti-GFP antibody from lysates of SILAC-labeled cells expressing TauRD-Y in soluble form (light labeled; L), from cells containing aggregated TauRD-Y in nucleus and cytosol (medium labeled; M), and from cells containing aggregated TauRD-Y mainly localized to the cytoosl (heavy-labeled; H).

Project description:Histone acetylation is an important, reversible posttranslational protein modification and hallmark of epigenetic regulation. However, little is known about the dynamics of reversible hisotne acetylation, due to the lack of analytical methods that can capture site-specific acetylation and deacetylation reactions. We present a new approach that combines metabolic and chemical labeling (CoMetChem) using uniformly 13C-labeled glucose and stable isotope labeled acetic anhydride, which allows to quantify site-specific lysine acetylation dynamics in tryptic peptides using high-resolution mass spectrometry.

Analysis of Liver Progenitor Cells Generated from Yap Expression [Set 2]

Project description:Hippo signaling is highly associated with activity in the stem cell compartment of many epithelial tissues. In this study, we examined if Hippo signaling inhibition (by inducing Yap expression) could convert differentiated cells into a progenitor like phenotype. Rosa26-lsl-YFP mice had recombination induced and cells were FACS sorted using YFP as a marker at either 1 week or 6 weeks after recombination. YFP expression is a surrogate for Yap expression (our protein of interest) and time was varied in vivo. RNA was immediately extracted after sorting and labeled to be hybridized to the array.

Project description:Single-cell RNA-sequencing analyses were performed on unfractionated live cell mixtures or YFP sorted cancer cells from pancreatic tumors or liver mets of KPC;YFP control mice and KPC;SnailKO;TwistKO;YFP mice, so as to investigate the Epithelial-to-Mesenchymal Transition (EMT) of cancer cells in primary tumors and metastases. The effect of cancer-specific knockout of EMT transcription factor Snail and Twist on cancer cell EMT was studied by comparing KPC;YFP control mice and KPC;SnailKO;TwistKO;YFP mice. Each sample was in an individual folder containing the related fastq raw data files.

Quantitative proteomics of tau and Aβ amyloid in detergent insoluble fractions from Alzheimer’s disease brains

Project description:The two hallmarks of Alzheimer’s disease (AD) are A-amyloid- (A) plaques and neurofibrillary tangles marked by phosphorylated tau. There is compelling evidence that aggregating A drives tau accumulation, a process that involves synaptic degeneration leading to cognitive impairment. Conversely there is a growing realization that non-fibrillar (oligomeric) forms of Aβ mediate toxicity in AD. Using quantitative proteomics, we find that AD brain sarkosyl-insoluble pellets are greatly enriched with A at almost equimolar levels to N-terminal truncated microtubule binding region (MTBR) isoforms of tau with multiple post-translational modifications (PTMs). The extracted R3-R4 tau peptides are 100-fold higher compared to N-terminus intact tau peptides. Substantial proportions of site-specific phosphorylation at T181 (~ 22 %) and T217 (~ 16 %) along with other PTMs in the proline rich region (PRR) and MTBR indicate a regional susceptibility of PTMs in aggregated tau. Immuno-electron microscopy reveals that co-purified A and tau co-localize to globular non-filamentous aggregates.

Protein disaggregation by HSP101

Project description:Proteins that are vital to cell survival can become unfolded during heat stress, leading to the formation of toxic aggregates. Molecular chaperones, proteases and autophagic pathways are required to protect cells from the accumulation of protein aggregates. Small Heat Shock Proteins (sHSPs) form a first line of defense by binding to unfolding proteins to prevent irreversible protein aggregation and the complex is rapidly sequestered in stress granules during heat stress recovery. HSP101 subsequently accumulates on the surface of these insoluble foci to mediate protein disaggregation. The dynamics of this process is consistent between different cell types but indicates that protein homeostasis varies particularly between shoot and root cells. Immunoblot analysis revealed that a substantial portion of proteins present in these foci have ubiquitin moieties and protein disaggregation is necessary prior to proteasomal degradation. Co-immuno precipitation of HSP101 revealed an interaction with the 26S proteasome and localization studies revealed that HSP101 and RPN1 (Proteasome regulatory particle) initially accumulate in distinct cytosolic foci during heat stress but co-localize in the same foci during heat stress recovery which could spatiotemporal facilitate the degradation of the aggregated ubiquitinated proteins. To determine which proteins are degraded by the proteasome after disaggregation, we catalogued 620 proteins that are resolubilized by HSP101 during heat stress recovery. GO-annotation analysis revealed a significant enrichment for RNA-binding proteins, UBC13-MMS2 complex, transcription factors and ubiquitin-protein ligases. None of these proteins were preferentially targeted by the proteasome, indicating that ubiquitination occurs on a broad range of proteins and is important for the clearance of a diverse array of proteins.
