Interaction of Hsp70 Ssb1 and atypical Hsp70 Ssz1

ABSTRACT: Our goal was to better understand the interaction between the Hsp70 Ssb1 and the atypical Hsp70 Ssz1, which we had uncovered by in vivo site-specific Bpa crosslinking. Ssz1 having Bpa incorporated was purified and incubated with purified Ssb1 and the J-domain protein Zuo1 during activation of photo cross-linking. After protein gel electrophoresis and protease digestion of excised bands, the resulting cross-linked peptides were analyzed by mass spectrometry and identified by StavroX.

In vivo cross-linking supports a head-to-tail mechanism for regulation of the plant plasma membrane P-type H+-ATPase

Project description:In higher plants, a P-type proton pumping ATPase generates the proton-motive force essential for the function of all other transporters and for proper growth and development. X-ray crystallographic studies of the plant plasma membrane proton pump have provided information on amino acids involved in ATP catalysis but provided no information on the structure of the C-terminal regulatory domain. Despite progress in elucidating enzymes involved in the signaling pathways that activate or inhibit this pump, the site of interaction of the C-terminal regulatory domain with the catalytic domains remains a mystery. Genetic studies have pointed to amino acids in various parts of the protein that may be involved but direct chemical evidence for which ones are specifically interacting with the C-terminus is lacking. In this study we used in vivo cross-linking experiments with a photo-reactive unnatural amino acid, p-benzoyl-phenylalanine (BPA) and tandem mass spectrometry, to obtain direct evidence that the carboxyl terminal regulatory domain directly interacts with amino acids located within the N-terminal actuator domain. Our observations are consistent with a mechanism in which intermolecular, rather than intramolecular, interactions are involved. Our model invokes a ‘head-to-tail’ organization of ATPase monomers in which the carboxyl terminal domain of one ATPase molecule interacts with the actuator domain of another ATPase molecule. This model serves to explain why cross-linked peptides are found only in dimers and trimers, and is consistent with prior studies suggesting that within the membrane, the protein can be organized as homopolymers, including dimers, trimers and hexamers.

Project description:We describe furan as a triggerable ‘warhead’ for site-specific cross-linking using the actin and thymosin β4 (Tβ4)-complex as model of a weak and dynamic protein-protein interaction with known 3D structure and with application potential in disease contexts. The presented in vitro validation of covalently acting ‘furan-armed’ Tβ4-variants provides initial proof to further exploit furan-technology for covalent drug design.

How protein complexes of the SMC family fold DNA into the large loops that are fundamental for the 3D organization of genomes is a central unresolved question of chromosome biology. We used electron cryomicroscopy to investigate the reaction cycle of the SMC complex condensin, which is a key determinant of chromosome morphology and behavior during mitosis. Our structures of the Saccharomyces cerevisiae condensin holo complex at different functional stages suggest that ATP binding induces the transition from a folded-rod SMC conformation into an open architecture and triggers the exchange of the two HEAT-repeat subunits at the SMC ATPase head domains. We propose that these steps result in the interconversion of DNA binding sites in the catalytic core that form the basis of the DNA translocation and loop-extrusion activities of condensin.

Project description:This project is intended to identify the compositions of the tissue matrix scaffold (TMS) generated from the extracellular matrix (ECM) of decellularized NON-SCID mice breast tissues (DBT). Since ECM is the physicochemical support for the cells living in the tissue microenvironment, it is important to know the protein contents within the ECM that are critical for extra- and intracellular signaling, cell growth, migration, cell-cell/ECM interactions. The LC-MS/MS data will serve as a foundation for the downstream applications of the TMS system, and be compared with those of the Matrigel mass spectrometry.

Ligand-induced disorder-to-order transitions characterized by structural proteomics and molecular dynamics simulations

Project description:We have studied both the Spy and the FKBP protein-ligand systems by structural proteomics and molecular -dynamics simulations. We have used hydrogen/deuterium exchange, differential crosslinking, and surface modification to characterize the conformational changes that occur upon both peptide binding (Im7 with Spy) and small molecule binding (rapamycin with FKBP) to the protein. We have shown that, in both cases, the proteins are considerably disordered but their structures are different from the unfolded structure obtained with 8M urea in solution, and both proteins undergo a dramatic increase in secondary structure content upon ligand binding.

Proteomics of Matrigel, LC-MS/MS

Project description:ECM is the physicochemical support for the cells living in the tissue microenvironment. it is important to know the protein contents within the ECM that are critical for extra- and intracellular signaling, cell growth, migration, cell-cell/ECM interactions. The ECM gel derived from the Engelbreth-Holm-Swarm murine sarcoma (commonly known as Matrigel or lrECM) purchased from the Sigma Aldrich in the liquid concentration of 8-12 mg/ml (Lot # 064M4075V) was used for the LC-MS/MS analysis and to prepare the 3D scaffolds used for downstream experiments. The Matrigel mass spectrometry data will be used to compare with those of the decellularized mice mammary tissue ECM/DBT-TMS.

Proteomics of Human Breast-TMG LC-MS/MS

Project description:Type I, II, III and V collagens were commonly identified in human, pig, and mouse breast ECM. Mammary epithelial cells were able to form acini on certain types or combinations of the four collagens at normal breast tissue stiffness levels. Comparison of the collagen species in mouse normal breast and breast tumor ECM revealed common and distinct sets of collagens within the two types of tissues. Elevated collagen type I alpha 1 chain expression was found in human breast cancers. Collagen type XXV alpha 1 chain was identified in mouse breast tumors but not in normal breast tissues. Our data provide insights into modeling human breast pathophysiological structures and functions using native tissue-derived hydrogels and potential contributions of different collagen types or their monomers in breast cancer development.
