Liver proteome response of turbot to lysine and leucine in free and dipeptide forms

ABSTRACT: In this iTRAQ quantification project, there were 6 Scophthalmus_maximus samples named CAA-1, CAA-2, CAA-3, Lys-Leu-1, Lys-Leu-2, Lys-Leu-3 and we did one technical duplicate experiments. Totally 935928 spectrums were generated, 32261 peptides and 5708 proteins were identified with 1% false discovery rate (FDR).

Project description:In undifferentiated human ES cells, 48hr Leucine deprivation (delta Leu) or Lysine deprivation (delta Lys) led to apoptosis. We used microarrays to detail the mollecular mechanism of cell-death caused by Leu, Lys deprivation in undifferentiated ES cells. Cells were harvested at undifferentiated stages for RNA extraction and hybridization on Affymetrix microarrays. We performed gene expression profiles of undifferentiated khES3 cells cultured in complete (comple),Leu or Lys deprivation for 5 hr.

tRNA Biogenesis and Specific Aminoacyl-tRNA Synthetases Regulate Senescence Stability Under the Control of mTOR

Project description:Oncogenes or chemotherapy treatments trigger the induction of suppressive pathways such as apoptosis or senescence. Senescence was initially defined as a definitive arrest of cell proliferation but recent results have shown that this mechanism is also associated with cancer progression and chemotherapy resistance. Senescence is therefore much more heterogeneous than initially thought. How this response varies is not really understood, it has been proposed that its outcome relies on the secretome of senescent cells and on the maintenance of their epigenetic marks. Using experimental models of senescence escape, we now described that the stability of this suppression relies on specific tRNAs and aminoacyl-tRNA synthetases. Following chemotherapy treatment, the DNA binding of the type III RNA polymerase was reduced to prevent tRNA transcription and induce a complete cell cycle arrest. By contrast, during senescence escape, specific tRNAs such as tRNA-Leu-CAA and tRNA-Tyr-GTA were upregulated. Reducing tRNA transcription appears necessary to control the strength of senescence since RNA pol III inhibition through BRF1 depletion maintained senescence and blocked cell persistence. mTOR inhibition also prevented CIS escape in association with a reduction of tRNA-Leu-CAA and tRNA-Tyr-GTA expression. Further confirming the role of the tRNA-Leu-CAA and tRNA-Tyr-GTA, their corresponding tRNA ligases, YARS and LARS, were necessary for senescence escape. This effect was specific since the CARS ligase had no effect on persistence. YARS and LARS inactivation reduced cell emergence and proteomic analysis indicated that this effect was associated with the down-regulation of E2F1 target genes. Overall, these findings highlight a new regulation of tRNA biology during senescence and suggest that specific tRNAs and ligases contribute to the strength and heterogeneity of this suppression. !

Comparative proteome analysis of the tegument of male and female adult Schistosoma mansoni

Project description:We present a comparative analysis of sex-specific tegument proteins of paired or virgin Schistosoma mansoni. By apply a new and highly sensitive workflow, detection of even low abundance proteins from the worm was achieved Therefore, a streptavidin-biotin affinity purification technique in combination with single pot solid-phase enhanced sample preparation was established for subsequent LC-MS/MS analysis. We were able to identify 1519 tegument proteins for male and female as to virgin and paired worms. Sex-specific proteins were screened, present in both virgin and paired adult schistosomes to reduce the impact of mating. Bioinformatic analysis revealed an involvement of female-specific tegument proteins in signaling pathways of cellular processes and antioxidant mechanisms. Male-specific proteins were found to be enriched in processes linked to phosphorylation and signal transduction. This suggests a task sharing between the sexes that might be necessary for survival in the host. Our datasets provide a basis for further studies to understand and ultimately decipher the strategies of the two worm sexes to evade the immune system.

Malonylation of Acetyl-CoA Carboxylase 1 Promotes Hepatic Steatosis and Is Attenuated by Ketogenic Diet in NAFLD

Project description:Protein post-translational modifications (PTMs) participate in important bioactive regulatory processes and therefore can help elucidate the pathogenesis of non-alcoholic fatty liver disease (NAFLD). Here, we investigate the involvement of PTMs in ketogenic diet (KD)-improved fatty liver by multi-omics and reveal a core target of lysine malonylation, acetyl-CoA carboxylase 1 (ACC1). ACC1 protein levels and Lys1523 malonylation are significantly decreased by KD. It is discovered that a malonylation-mimic mutant in ACC1 increases its enzyme activity and stability to promote hepatic steatosis, whereas the malonylation-null mutant upregulates the ubiquitination degradation of ACC1. A customized Lys1523ACC1 malonylation antibody confirms the increased malonylation of ACC1 in the NAFLD samples. Overall, the lysine malonylation of ACC1 is attenuated by KD in NAFLD and plays an important role in promoting hepatic steatosis. Malonylation is critical for ACC1 activity and stability, highlighting the anti-malonylation effect of ACC1 as a potential strategy for treating NAFLD.

A total of 4657 lysine acetylation sites on 1914 proteins were successfully identified using liquid chromatography coupled to tandem mass spectrometry.

A systemic view of active site specificity profiling of the snake venom metalloprotease HF3 using Proteomic Identification of Cleavage Sites and N-terminomics TAILS

Project description:Snake venom metalloproteinases play important roles in the pathological effects of Viperidae venoms including severe local tissue damage, hemorrhage and coagulopathy. Hemorrhagic Factor 3 (HF3), a metalloproteinase isolated from Bothrops jararaca venom, induces severe local hemorrhage. Previous proteomic studies have shown that HF3 targets important ECM components, including collagens and proteoglycans, and plasma proteins. However, the full substrate repertoire of this metalloproteinase is unknown. Using Proteomic Identification of Cleavage Sites (PICS), a tryptic library derived from THP-1 monocytic cells was used as substrate for identifying protease cleavage sites and sequence preferences in peptides. 1,252 cleavage sites were detected and revealed a clear preference for Leu at P1′ position. A Terminal Amine Isotopic Labeling of Substrates (TAILS) analysis of the incubation of HF3 with mouse embryonic fibroblasts (MEF) secretome resulted in the identification of more than 3,600 cleavage sites in proteins, and confirmed the predominance of Leu at P1′ position. Various substrates were detected including ECM and focal adhesion proteins, and the cysteine proteinase inhibitor, cystatin-C. Interestingly, 597 peptides matched to annotated cleavage sites in the TopFIND database, suggesting that these cleavages might have been generated by other proteases activated upon incubation with HF3, including caspases -3 and -7, cathepsins D and E, granzyme B, and MMPs 2 and 9. Taken together, these results greatly expand the known substrate degradome of HF3, and reveals potential new targets which may serve as basis to better elucidate the complex pathophysiology of snake envenomation.
