A proteomic approach for systematic mapping of human deubiquitinating enzymes substrates

ABSTRACT: In the present study we implemented the bioUb approach to identify DUB substrates in a systemic manner. DUBs have been individually silenced so that the ubiquitination levels of their respective substrates are increased, and hence, upon isolation, susbtrates have been detected by mass spectrometry. Here we report quantitative proteomic data of the putative substrates of 5 human DUBs: USP1, USP7, USP9X, USP11 and USP42.

Comprehensive landscape of active deubiquitinating enzymes profiled by advanced chemoproteomics

Project description:Enzymes that bind and process ubiquitin, a small 76 amino acid protein, have been recognized as pharmacological targets in oncology, immunological disorders and neurodegeneration. Mass spectrometry technology has now reached the capacity to cover the proteome with enough depth to interrogate entire biochemical pathways including those that contain DUBs and E3 ligase substrates. We have recently characterized the breast cancer cell (MCF7) deep proteome by detecting and quantifying ~10,000 proteins, and within this data set, we can detect endogenous expression of 65 deubiquitylating enzymes (DUBs), whereas matching transcriptomics detected 78 DUB mRNAs. Since enzyme activity provides another meaningful layer of information in addition of the expression levels, we have combined advanced mass spectrometry technology, pre-fractionation and more potent/selective ubiquitin active-site probes with propargyl based electrophiles to profile 74 DUBs including distinguishable isoforms for five DUBs in MCF7 crude extract material. Competition experiments with cysteine alkylating agents, pan-DUB inhibitors ubiquitin combined with probe labelling revealed the proportion of active cellular DUBs directly engaged with probes by label-free quantitative (LFQ) mass spectrometry, demonstrating that USP13, 39 and USP40 are non-reactive to probe, reflecting no, low or restricted enzymatic activity under these cellular conditions. Our extended chemoproteomics workflow increases depth of covering the active DUBome, including isoform-specific resolution, and provides the framework for more comprehensive cell-based small molecule DUB selectivity profiling.

Project description:The ubiquitin-proteasome axis has been extensively explored at a system-wide level, but the impact of deubiquitinating enzymes (DUBs) on the ubiquitinome remains largely unknown. Using UbiSite technology and inhibitors, we have compared the contributions of the proteasome and DUBs on the ubiquitinome. We uncovered large differential dynamic Ub signalling networks with substrates and sites uniquely regulated by DUBs or by the proteasome, highlighting the role of DUBs in degradation-independent ubiquitin signalling. DUBs regulate substrates via nearly 40,000 unique sites. Moreover, we found that ubiquitin conjugated to SUMO2/3 forms a unidirectional proteasomal degradation signal with strikingly rapid kinetics compared to ubiquitin polymers only. We found that PARP1, is hyper ubiquitinated in response to DUB inhibition, increasing its enzymatic activity. Our findings highlight the key regulatory roles of DUBs on ubiquitin dynamics.

Substrate identification and specificity profiling of deubiquitylases against endogenously-generated ubiquitin-protein conjugates

Project description:Deubiquitylating enzymes (DUBs) remove ubiquitin from proteins thereby regulating their stability or activity. Our understanding of DUB-substrate specificity is limited because DUBs are typically not compared to each other against many physiological substrates. By broadly inhibiting DUBs in Xenopus egg extract, we generated hundreds of ubiquitylated proteins and compared the ability of 30 DUBs to deubiquitylate them using quantitative proteomics. We identified five high impact DUBs (USP7, USP9X, USP36, USP15 and USP24) that each reduced ubiquitylation of over ten percent of the isolated proteins. Candidate substrates of high impact DUBs showed substantial overlap and were enriched for disordered regions, suggesting this feature may promote substrate recognition. Other DUBs showed lower impact and non-overlapping specificity, targeting distinct non-disordered proteins including complexes such as the ribosome or the proteasome. Altogether our study identifies candidate DUB substrates and defines patterns of functional redundancy and specificity, revealing substrate characteristics that may influence DUB-substrate recognition.

The ubiquitin ligase Ariadne-1 regulates NSF for neurotransmitter release

Project description:The aim of the present project was to identify putative substrates of Ariadne-1 (Ari-1), an essential E3 ubiquitin-ligase, in Drosophila heads. For that purpose we combined an in vivo ubiquitin biotinylation strategy termed bioUb with label free mass spectrometry analysis. In brief, BioUb strategy relies on the overexpression of a tagged ubiquitin that bears a 16 amino-acid long biotinylatable peptide, which can be biotinylated by the E.coli biotin holoenzyme synthetase enzyme (BirA) in neurons in vivo. Hence, ubiquitinated and therefore, biotinylated proteins can be enriched using avidin prior to MS analysis. We performed the same procedure in triplicate using flies expressing BioUb alone (control) and together with Ari-1. From the 1452 proteins quantified, 16 fulfilled the criteria established to be considered as putative Ari-1 substrates. Additionally, our analyses resulted in the detection of 150 peptides containing the characteristic GlyGly remnant of ubiquitin. Of those, 86 are novel ubiquitination sites not previously described in Drosophila.

Identification of mitotic substrates of phospho-regulated USP9X

Project description:We previously identified the deubiquitylase USP9X as a G2/M-specific CDC14B interactor (PXD012732) and subsequently identified USP9X as a specific CDC14B target (PXD012733). To investigate relevant mitotic substrates of phospho-regulated USP9X, we next performed a Stable isotope labeling by amino acids in cell culture (SILAC)-based screen in which ubiquitylated proteins were purified from control or USP9X depleted HEK 293T cells that were either asynchronous or synchronized in mitosis. Stable expression of recombinant His-tagged ubiquitin has been used for selective enrichment of ubiquitinylated proteins in both conditions.
