Mapping perturbations in the cellular proteome of OCIAD1 and OCIAD2 knockdown U2OS cells.

ABSTRACT: To gain insight into the function of both OCIAD paralogs, we used untargeted quantitative mass spectrometry to compare the whole-cell proteomes of control U2OS cells, U2OS cells with individual or double OCIAD1/OCIAD2 knockdown, and OCIAD1 knockdown cells in which OCIAD1 expression was reintroduced by lentiviral delivery.

Proteomic Profile of Urinary Extracellular Vesicles Unravelled Biomarkers for Prostate Cancer Recognition

Project description:Proteomic profiling of extracellular vesicles (EVs) represents a promising approach for early detection and therapeutic monitoring of diseases such as cancer, which was aimed for identifying novel biomarkers for prostate cancer diagnosis in this study. The focus of this study was to develop a robust data independent acquisition (DIA) using mass spectrometry to analyse urinary EV proteomics for prostate cancer and prostate inflammation screening. We combined three library-based analysis (direct-DIA, GPF-DIA, and fractionated DDA) to improve the stability and comprehensiveness of biomarkers. By applying this innovative DIA strategy in conjunction with stable automatic EVs extraction technology, we assessed the levels of urinary EV-associated proteins based on 40 samples consisting of 20 cases and 20 controls, where 18 EV proteins were identified to be differentiated in prostate cancer outcome, of which 3 (i.e., SERPINA3, LRG1, SCGB3A1) were shown to be consistently up regulated. We also observed 6 out of the 18 (33%) EV proteins that had been developed as drug targets, while some of them showed interactions. Moreover, the potential mechanistic pathways of significantly different EV proteins, were enriched in metabolic, immune, and inflammatory activities. These results showed consistent in an independent cohort consist of 20 participants. Based on random forest algorithm, we found that SERPINA3, LRG1, SCGB3A1 add predictable value in addition to age, prostate size, body mass index (BMI) and prostate-specific antigen (PSA). In summary, the current study revealed the EV proteomic landscape and biomarkers for prostate cancer, which has shown to provide promising insights of urine EV proteome in clinical implication.

Characterizing the role of OCIAD1 in the proteolytic processing of holocytochrome c1 and CIII2 assembly

Project description:To characterize the nature of the cytochrome c1 (CYC1) processivity defect in native CIII2 assemblies we identified CYC1 peptides using mass spectrometry analysis of blue native (BN)-PAGE. Gel slices ranging from ~600-900kDa and containing CIII2 assemblies were excised from U2OS control cells, U2OS OCIAD1 knockdown cells, and U2OS OCIAD1 knockdown cells rescued with wildtype OCIAD1. Gel slices were then digested and analyzed by mass spectrometry.

The mechanisms of neutrophil dysfunction during sepsis

Project description:The project examines the mechanisms of neutrophil dysfunction during sepsis. Our work uncovered the central role of cell free circulating histones in eliminating mature neutrophil in favour of immature cells and characterized the mechanisms that regulate their release following systemic infection. Mature and immature neutrophil Ly6Ghigh and Ly6Glow populations isolated from the spleens of WT and TCRα-deficient mice either naïve or infected with C. albicans were characterized. In addition, these populations were compared to neutrophils isolated from WT mice receiving Clodronate-liposomes and recombinant G-CSF. These studies demonstrated that T-cell derived histones drive the release of G-CSF in the spleen and progressively eliminate mature neutrophils by shortening their lifespan. Finally, we conducted proteomic analysis of plasmas isolated from patients with microbial sepsis to correlate markers of neutrophil death to plasma cytokine and histone levels, confirming the pathogenic role these molecules play during sepsis in humans.

Cellular determinants of targeted membrane protein degradation by lysosome targeting chimeras

Project description:Targeted protein degradation is a powerful therapeutic strategy that offers benefits over canonical target inhibition. Lysosome targeting chimeras (LYTACs) harness lysosome trafficking receptors such as the cation-independent mannose-6-phosphate receptor (CI-M6PR) to direct secreted and membrane proteins to lysosomes. Their development as therapeutics would benefit from mechanistic insights into the factors that govern their activity. We conducted a genome-wide CRISPR screen to identify modulators of LYTAC-mediated membrane protein degradation. Disrupting retromer genes improved LYTAC-induced degradation by reducing the recycling of LYTAC-CI-M6PR complexes from endosomes to the plasma membrane. We identified neddylated cullin 3 as a predictive marker for LYTAC efficacy. Quantitative proteomics revealed that a significant fraction of cell-surface CI-M6PR remains occupied by endogenous M6P-modified glycoproteins. Accordingly, disruption of M6P biosynthesis enhanced the internalization of LYTAC-target complexes. Our findings inform new design strategies for LYTACs with enhanced degradation activity and elucidate the biology of CI-M6PR with implications for enzyme replacement therapies.
