Project description:Cardiac function is dynamically regulated by intercellular signalling. As an important intercellular signalling mediator, this study focused on isolating and defining membrane bound signalling packages termed extracellular vesicles (EVs) directly from heart. Here, we utilised a gentle, enzymatic perfusion to extract EVs from whole cardiac tissues (cEVs) for biophysical and proteomic characterisation; cEVs (100-300 nm) are Cd63+, Tsg101+, Pdcd6ip/Alix+ (EV markers) and contain proteins associated with cardiomyocyte (Actn1, Myh6), cardiac progenitor (Cd34, Abcg2), smooth muscle (Cald1, Tagln), endothelial (Vwf), and fibroblast (Ckap4) origins. Proteomic profiling of cEVs revealed 1721 proteins, which bioinformatics revealed hold an enrichment in metabolic functions of glycolysis, fatty acid oxidation, and antioxidant action, presumably to meet the high energetic demands and balance resulting oxidative stress in cardiac tissue.

Project description:Cell junctions play an important role in coordinating intercellular communication and intracellular ultrastructures, with desmosomes representing the mechanical component of such intercellular connections. Mutations to desmosomal component proteins compromise both inter- and intracellular signalling and correlate with severe diseases like arrhythmogenic cardiomyopathy (AC), with pathological phenotypes in tissues subjected to intense mechanical stimuli (skin and heart). Here, we explore the consequences of dysfunctional desmosomes in one line of induced pluripotent stem cell-derived cardiomyocytes (hiPS-CMs) derived from an AC patient with a homozygous pathogenic mutation in desmosomal component protein plakophilin-2 (PKP2). We specifically aim at investigating the response to mechanical stress in an AC-pathological setting. To this aim, we aligned hiPS-CMs on stretchable patterned substrates to mimic the cardiac functional syncytium and compared transcriptomic profiles of PKP2-mutated hiPS-CMs and healthy controls. AC-CMs display altered transcription towards a pro-fibrotic gene expression program, and concurrent dysregulation of gene sets closely associated with cell-to-cell connections. By integrating the culture substrate with a macroscopic stretching setup able to accurately apply cyclic uniaxial elongation, we show how response to mechanical loads in AC-CMs deviates from the canonical mechanical-stress response observed in healthy-CMs.

Project description:Dysregulation of ER has been linked with increased metabolic and cardiovascular disease risk. Uncovering the impact of ERα deficiency in specific tissues has implications for understanding the role ERα in normal physiology and disease, the increased disease risk in postmenopausal women, and the design of tissue-specific ERα-based therapies for a range of pathologies including cardiac disease and cancer. Cardiac myocyte-specific ER knockout mice (ERHKO) were generated to assess the role of ERα in the heart. Female ERHKO mice displayed a mild cardiac phenotype, but unexpectedly, the most striking phenotype was obesity in female ERHKO but not male ERHKO mice. We identified contractile dysfunction, metabolic and lipid dysregulation in hearts of female ERHKO mice. We also show that extracellular vesicles (EVs) collected from the perfusate from Langendorff-isolated hearts from female ERHKO mice contained distinct proteins with functions related to muscle, metabolic and fatty acid dysregulation.

Project description:The understanding of the foreign-body responses to implanted biomaterials would benefit from the reconstruction of intracellular and intercellular signalling networks in the microenvironment surrounding the implant. Here, by leveraging single-cell RNA-sequencing data from 42,156 cells harvested from the site of implantation of either polycaprolactone or an extracellular-matrix-derived scaffold in a mouse model of volumetric muscle loss, we report a computational analysis of intercellular-signalling networks reconstructed from data of transcription-factor activation. We found that intercellular signalling networks can be clustered into modules associated with specific cell subsets, and that biomaterial-specific responses can be characterized by interactions between signalling modules for immune, fibroblast and tissue-specific cells. In a Il17ra–/¬– knockout mouse model, we validated that predicted IL-17-linked transcriptional targets led to concomitant changes in gene expression. Moreover, we identified cell subsets that had not been implicated in the responses to implanted biomaterials. Single-cell atlases of the cellular responses to implanted biomaterials will facilitate the design of implantable biomaterials and the understanding of the ensuing cellular responses.

Project description:Mass spectrometry-based phosphoproteomics has transformed our ability to profile phosphorylation-based signalling in tissues and cells on a global scale. To infer the action of kinases and signalling pathways in phosphoproteomic experiments, we present PhosR, a set of tools and methodologies implemented in a suite of R packages for the comprehensive analysis of phosphoproteomic data. By applying to both published and new phosphoproteomic datasets, we illustrate PhosR in data imputation and normalisation using a novel set of ‘stably phosphorylated sites’ and in functional analysis for inferring kinase activities and signalling pathways. In particular, we introduce a ‘signalome’ construction method for identifying a collection of signalling modules that allow us to summarise and visualise the interaction of kinases and their collective action on signal transduction. Together, our data and findings demonstrate the utility of PhosR in processing and generating novel biological knowledge from MS-based phosphoproteomic data.

Project description:FGFR2b signalling interacts with ßcatenin signalling to regulate early branching morphogenesis. Earlier, we identified a set of genes regulated in the epithelium of the developing lung by the global inhibition of FGFR2b signalling after 6 and 9 hours, in vivo. In this experiment, we used a pharmacological inhibitor of ßcatenin signalling, IQ1, to block ßcatenin signalling in isolated E12.5 wildtype lungs for 9 and 24 hrs, in vitro. We intend to assess the overlap between genes regulated in our in vivo experiment with those regulated in our in vitro, IQ1 experiment. In so doing, we hope to identify genes regulated by the FGFR2b/ßcatenin signalling pathway. Samples were obtained by isolating E12.5 lungs from C57bl/6J mice. Isolated lungs were then cultured on filters with culture medium supplied with 10 uM IQ1 (experimental) or vehicle (control), for 9 and 24 hrs. After these times, the experiments were stopped, and samples were prepared for RNA isolation.

Project description:Wnt/b-catenin signalling is an evolutionarily conserved mechanism for cell-cell communication implicated in both developmental processes and diseases such as cancer. A main part of this signalling pathway is the stabilization and nuclear translocation of b-catenin, driving the transcriptional regulation of target genes. However, while b-catenin target genes traditionally have been through to be collectively regulated upon Wnt pathway stimulation, this appears in contrast with the non-overlapping patterns of Wnt target gene expression in several contexts, including early mammalian embryogenesis. To address the question whether individual cells exhibits diverse responses to Wnt stimulation, we followed Wnt target gene activation in human embryonic stem cells (hESCs) via single cell RNA-sequencing (scRNAseq) after GSK3 inhibition at 4, 24 and 72 hours of stimulation.
