In vivo labelling of sediments from Kamchatka Peninsula springs with FP-alkyne

ABSTRACT: This experiment aims on the identification of serine hydrolases from a complex thermophile community that live in a hot vent in Kamchatka Peninsula based on in vivo labelling with FP-alkyne directly in the hot spring and subsequent analysis using metagenomics/metaproteomics. To this end, sediment samples were collected and treated using the following three conditions. DMSO- treated control FP-alkyne labelled Samples for each condition were prepared in triplicate, resulting a total number of 6 samples per spring. Labelling was performed using 4 µM of the probe FP-alkyne and incubation for 2 h in the hot spring.

Analysis of severe feather pecking behavior in a high feather pecking selection line

Project description:Even though feather pecking (FP) in laying hens has been extensively studied, a good solution to prevent chickens from this behavior under commercial circumstances has not been found. Selection against FP behavior is possible, but for a more effective selection across different populations, it is necessary to characterize the genetic mechanism associated with this behavior. In this study, we use a high FP selection line, which has been selected for 8 generations. We present evidence of the presence of a major dominant allele affecting the FP behavior by using an argument based on the presence of mixture in the distribution of the observed FP and by studying the evolution of the proportion of very high FP along the sequence of 8 generations. This hypothesis is further supported by the fact that the gene transcription profile of the birds performing high FP differs from the profile of the other birds performing FP (456 genes differentially expressed from a total of 14,077 investigated genes). Within each line the birds were randomly assigned to a cage of 20. The cages were kept in a randomized block design. Common reference design using total-RNA purified from brain from a single F1 cross between the high and low feather pecking line as reference.

Hybrid_Poplar_H11-11_Leaves_Local_Stress_Response_DataSet2

Project description:We investigated the transcriptional response of hybrid poplar (Populus trichocarpa x deltoides) leaves to methyl jasmonate treatment over a 24 hour time course. Experiments were conducted using clonal trees under greenhouse conditions at the University of British Columbia. We used the 15.5K poplar cDNA microarray platform previously described by Ralph et al. (Molecular Ecology 2006, 15:1275-1297). Differentially expressed genes were determined using three criteria: fold-change between methyl jasmonate-treated and tween-treated control leaves > 1.5-fold, P value < 0.05 and Q value < 0.05. This study identified > 1,000 differentially expressed genes in response to methyl jasmonate treatment. A factorial hybridization design was chosen to assess gene expression between tween-treated control leaves, and leaves subjected to methyl jasmonate treatment. For each tree, all but the lowest five mature leaves were covered with a light-weight plastic bag and then sprayed with either methyl jasmonate or tween, the solvent control. Leaves were harvested 2, 6 or 24 hours after the initiation of each treatment and total RNA was individually isolated from each tree. For each treatment and time point, equal amounts of total RNA were combined from each of the five biological replicate trees prior to cDNA microarray analysis. A total of 18 hybridizations were performed to directly compare total RNA from methyl jasmonate-treated and tween-treated control leaves at each time point, as well as among methyl jasmonate-treated leaves across time points, with dye balance.

Tranylcypromine specificity for monoamine oxidase is limited by promiscuous protein labelling and lysosomal trapping

Project description:Monoamine oxidases MAOA and MAOB catalyze important cellular functions such as the deamination of neurotransmitters. Correspondingly, MAO inhibitors are used for the treatment of severe neuropsychiatric disorders such as depression. A commonly prescribed drug against refractory depression is tranylcypromine, however, the side effects are poorly understood. In order to decipher putative off-targets, we synthesized two tranylcypromine probes equipped with either an alkyne moiety or an alkyne-diazirine minimal photocrosslinker for in situ proteome profiling. Surprisingly, LC-MS/MS analysis revealed low enrichment of MAOA and relatively promiscuous labeling of proteins. Photoprobe labeling paired with fluorescent imaging studies revealed lysosomal trapping which could be largely reverted by the addition of lysosomotropic drugs.

Proteomic changes in liver of Channa striatus in response to high temperature stress

Project description:Climate change and resulting global warming are challenging environmental problems. Understanding the thermal adaptation mechanisms and survival strategies are of paramount importance. Fish has served as excellent animal model for understanding many biological processes. The present study was undertaken to investigate the proteomic changes in liver of murrel Channa striatus exposed to high temperature stress. Fishes were exposed to 36 °C for 4 days and liver proteome changes were analyzed using gel- based proteomics i.e. 2D gel electrophoresis, MALDI-TOF-MS and validation by transcript analysis. The study showed, besides others, up regulation of two sets of proteins, the antioxidant enzymes SOD, ferritin, GST and chaperones HSP60, PDI which was validated by transcript analysis. Further, gene expression analysis was also carried out in the fishes exposed to thermal stress for longer duration (30 days, in the laboratory and beyond, taking Channa collected from a hot spring runoff at a water temperature 36-38 °C); hsp60, sod and gst were found to continue to remain up regulated at 11, 8 and 3 folds, respectively in the hot spring runoff fish. Thus the study showed that SOD, GST and HSP60 play important role in thermal adaptation and survival under chronic heat stress.

Identification of Sulphostin targets unsig competitive ABPP

Project description:Covalent chemical probes and drugs combine unique pharmacologic properties with the availability of straightforward compound profiling technologies via chemoproteomic platforms. These advantages have fostered the development of suitable electrophilic ‘warheads’ for systematic covalent chemical probe discovery. Despite undisputable advances in the last years, the targeted development of proteome-wide selective covalent probes such as for dipeptidyl peptidase (DPP) 8 and 9 (DPP8/9), intracellular serine hydrolases of the pharmacologically relevant dipeptidyl peptidase 4 activity/structure homologues (DASH) family, however, remains a challenge. Here, we show the exploration of the natural product Sulphostin, a DPP4 inhibitor, as a starting point for DPP8/9 inhibitor development. The generation of Sulphostin-inspired N-phosphonopiperidones leads to derivatives with improved DPP8/9 inhibitory potency, an enhanced proteome-wide selectivity and confirmed DPP8/9 engagement in cells, thereby representing that structural fine-tuning of the warhead’s leaving group may represent a straightforward strategy for achieving target selectivity in exoproteases such as DPPs.

Barley seed proteome analysis - Genes for seed longevity in barley identified by genomic analysis on near isogenic lines

Project description:Genes controlling differences in seed longevity between two barley (Hordeum vulgare) accessions were identified by combining a quantitative genetics approach with ˈomicsˈ technologies in Near Isogenic Lines (NILs). The NILs were derived from crosses between the spring barley landraces L94 from Ethiopia and Cebada Capa from Argentina, which produce short-lived and long-lived seeds, respectively. The NILs harbor introgressions from Cebada Capa in four QTLs for seed longevity on 1H and 2H in the background of L94. A label-free proteome analysis was performed on mature, non aged seeds of the two parental lines and the L94 NILs.
