Proteomic analysis of Filifactor alocis type and clinically isolated strains

ABSTRACT: Filifactor alocis is a Gram-positive asaccharolytic, obligate anaerobic rod of the phylum Firmicutes, strongly associated with periodontitis. In this study, we performed the whole proteomic analysis of an F. alocis type strain (ATCC 35896; CCUG 47790), as well as nine clinically isolated strains at the Clinical Oral Microbiology Laboratory, Umeå University, for identification and deeper characterization of this species. Label-free quantification was used to compare the proteomic differences between different strains.

Project description:The Type VI Secretion System (T6SS) in bacteria is a versatile mechanism that facilitates protein transport into neighboring cells and can act as an antibacterial weapon by eliminating competing organisms in the vicinity. The objective of this study was to characterize the T6SS in Aggregatibacter aphrophilus and assess its antimicrobial capabilities through competition with Aggregatibacter actinomycetemcomitans in a multispecies biofilm. The proteomic analysis consisted of two parts, referred to as monospecies biofilm and multispecies biofilms, respectively. Initially, we examined the protein profiles of monospecies biofilms formed by two strains of Aggregatibacter aphrophilus, namely HK83 and CCUG 11575, along with their Hcp mutant derivatives (Hcp being a core protein for T6SS). Each strain was analyzed with six replicates (n=4 for HK83, HK83 hcp, CCUG 11575, and CCUG 11575 hcp). Subsequently, the HK83 and CCUG 11575 strains, as well as their Hcp mutant derivatives, were individually introduced into a multispecies biofilm. This multispecies biofilm consisted of seven species, namely A. actinomycetemcomitans JP2 strain (OMZ 295), Actinomyces oris (OMZ 745), Candida albicans (OMZ 110), Fusobacterium nucleatum subsp. nucleatum KP-F2 (OMZ 598), Streptococcus oralis SK248 (OMZ 607), Streptococcus mutans UA159 (OMZ 918), and Veillonella dispar ATCC 17748T (OMZ 493). These species were selected to mimic the natural co-habitat of A. aphrophilus and A. actinomycetemcomitans. Furthermore, control 7-species biofilms with A. aphrophilus strains HK83, HK83 hcp, CCUG 11575, and CCUG 11575 hcp (n=4 each) underwent proteomic analysis to gain insights into the protein expression and potential interactions within the biofilm community.

Proteome mapping of human gingival tissue in health and disease

Project description:Gingival tissue proteome is at the forefront of the periodontal research, yet have been hampered by lack of sufficient tissue-extraction methods. Using an emerging technology for tissue homogenization, pressure cycling technology (PCT), we characterize the gingival tissue proteomic profiles of both healthy (n=5) and disease (n=5) sites from five systemically healthy individuals (51.6± 4.3 years) with generalized chronic periodontitis. In brief, the tissue was lysed and digested in PCT, the peptide was further subjected to an Orbitrap Fusion mass spectrometer. Label-free quantification (LFQ) was performed by Progenesis QI using Mascot and Scaffold for identifying and sorting of protein conflict, respectively.

This proves that transcriptional profiling can facilitate in elucidating the genetic distance between closely related strains. A one chip study using total RNA recovered from S. pseudopneumoniae CCUG 49455T with three strain. For the the transcriptome of S. pseudopneumoniae CCUG 49455T was analyzed using the S. pneumoniae R6 microarray platform and compared with those of S. pneumoniae KCTC 5080T, S. mitis KCTC 3556T, and S. oralis KCTC 13048T strains.

A rare-codon-based translational program of cell proliferation

Project description:The codon usage of mRNAs controls the speed of translation elongation, which is primarily determined by the abundance of cognate tRNAs. By profiling mRNA expression around the cell cycle we found that mRNAs that are relatively upregulate in the G2/M phase are enriched in rare codons. To understand the impact of this codon bias on translation, we have cultured NIH 3T3 cells with different concentrations of fetal calf serum (FCS), 1, 2, 5, and 10%, respectively, to induce distinct proliferation rates and thus distinct proportions of cells in the culture in the G2/M phase. We then estimated the levels of all proteins and mRNAs, and the change in translation efficiency (proteins per mRNA) in highly (10% FCS) relatively to less highly proliferating cells (lower FCS concentrations).

PCT-assisted mass spectrometric quantification of gingival tissue reveals dynamics of protein synthesis during initiation and progression of inflammatory disease

Project description:Understanding the progression of periodontal destruction is at the forefront of periodontal research. Therefore, we aimed to capture the dynamics of gingival tissue proteome during initiation and progression of an experimental periodontitis developed by placing silk ligatures on the second molars of the specific pathogen-free C57BL/6 mice. Pressure cycling technology (PCT), a recently developed platform that uses ultra-high pressure to disrupt tissues, was utilized to achieve an efficient and reproducible protein extraction for quantitative shotgun proteomics. Lysis and protein digestion of gingival tissue was performed using PCT and analysed by Orbitrap Fusion. The proteomics data were quantitatively assessed with the Progenesis QI software.

Label-free quantitative proteomics versus antibody-based assays to measure neutrophil derived enzymes in saliva

Project description:Discovery-based quantitative proteomics identified dozens of novel protein candidates in saliva, yet none are clinically qualified. Mass spectrometry (MS) has been recognized as newer 'gold standard' for the identification and analysis of individual proteins in complex biological samples due to higher sensitivity, specificity and independence of antibody availability. However, whether MS can replace immunoassays for salivary biomarker validation has not been thoroughly studied. Therefore, we aimed to test the potential of label-free quantitative (LFQ) proteomics in comparison to conventional antibody-based methods to quantify ‘candidate biomarkers’ in saliva during experimentally-induced oral inflammation development in humans. Whole unstimulated saliva, collected at five time points, was analyzed by LFQ shotgun proteomics. Salivary levels of ‘candidate biomarkers’ were also assessed by antibody-based immunoassays such as ELISA and time-resolved immunofluorometric assay (IFMA).

Proteome-wide screening for mitogen-activated protein kinase docking motifs and interactors

Project description:Essential functions of mitogen-activated protein kinases (MAPKs) depend on their capacity to selectively phosphorylate a limited repertoire of substrates. MAPKs harbor a conserved groove located outside of the catalytic cleft that binds to short linear sequence motifs found in substrates and regulators. However, the weak and transient nature of these “docking” interactions poses a challenge to defining MAPK interactomes and associated sequence motifs. Here, we describe a yeast-based genetic screening pipeline to evaluate large collections of MAPK docking sequences in parallel. Using this platform we analyzed a combinatorial library based on the docking sequences from the MAPK kinases MKK6 and MKK7, defining features critical for binding to the stress-activated MAPKs JNK1 and p38α. We subsequently screened a library consisting of ~12,000 sequences from the human proteome, revealing a large number of MAPK-selective interactors, including many not conforming to previously defined docking motifs. Analysis of p38α/JNK1 exchange mutants identified specific docking groove residues mediating selective binding. Finally, we verified that docking sequences identified in the screen could function in substrate recruitment in vitro and in cultured cells. Collectively, these studies establish an approach for characterization of MAPK docking sequences and provide a resource for future investigation of signaling downstream of p38 and JNK MAP kinases.

Rapid detection and capture of clinical Escherichia coli strains mediated by OmpA-targeting nanobodies

Project description:Escherichia coli is a major cause of blood stream and urinary tract infections. Owing to the spread of antimicrobial resistance, it is often treated with an inadequate antibiotic. With the aim to accelerate the diagnostics of this key pathogen, we used the flycode technology to generate nanobodies against the conserved and highly abundant outer membrane protein OmpA. Two nanobodies each recognizing a different isoform of OmpA were shown by flow cytometry to recognize > 91% of 85,680 E. coli OmpA sequences deposited in a large bacterial genome database. Crystal structures of these nanobodies in complex with the respective OmpA isoform revealed interactions with all four surface accessible loops of OmpA. Steric hindrance caused by dense O-antigen layers initially impeded reliable capture of clinical E. coli strains. By generating nanobody constructs with long linkers and by thinning the O-antigen layer through alterations to growth medium and buffers, we achieved to capture <50 CFU/mL. Our work provides a framework to generate nanobodies for the specific and sensitive detection and capture of clinically relevant pathogenic bacteria.
