Identification of protein-protein interactions in live cells using photoactivatable myristate probe X10

ABSTRACT: 19 TST-tagged myristoylated proteins (baits) were transfected into cells and labeled with photoactivatable clickable myristate probe X10. mCitrine-TST was used as a negative control. X10-labeled proteins were photocrosslinked in live cells to their interacting partners with the aim of identifying new PTM-mediated protein-protein interactions. Proteins enriched with a certain TST-tagged bait were considered interactors when compared to the presence in all other baits, with statistical significance FDR<0.05.

Defense mechanisms against herbivory: expression regulation of spruce gene family members representative of the phenylpropanoid pathway

Project description:A 21.8k spruce EST-spotted microarray was utilized to examine the genetic basis of constitutive defenses against herbivory. From twelve-year-old trees originating from partial diallel pedigree that segregates for resistance against Pissodes strobi, bark tissue of apical leaders was harvested at the onset of seasonal growth and natural weevil activity in the field. Our experimental design is based on a priori known genotype. We identified cross 26 from ♀PG87*♂PG165, cross 27 from ♀PG87*♂PG117, cross 29 from ♀PG21*♂PG165 and cross 32 from ♀PG21*♂PG117, respectively, forming a factorial diallel which showed widest segregation, based on a higher number of segregating SNP loci with genotypes significantly different between the most extreme resistance categories. The distant pair design introduced by ({Fu, 2006}) was modified for outbreds and maximized direct comparisons between different alleles at each locus. Our design resulted in 94 hybridisations profiling 48 individuals in cross 26, 36 in cross 27, and 50 in cross 29 as well as 54 individuals in cross 32. One criterion for identifying positional candidate genes involved that any association between trait variation and genotype variation had to be detected within 10 cM map distances; positional candidate genes for the studied phenotypic trait were then identified by strong collocations of transcript abundance variation and overlap of at least 40% of their expression quantitative trait loci (eQTLs) with phenotypic trait QTLs. 10,000 randomizations were run (p < 0.05). The experimental design optimized genetic distances between probe pairs on 94 two-color microarrays to profile 188 interior spruce F1-hybrids, independently grown and harvested.

The human cap-binding complex is functionally connected to the nuclear RNA exosome

Project description:Nuclear processing and quality control of eukaryotic RNA is mediated by the multi-subunit RNA exosome, which utilizes accessory factors to regulate its enzymatic activity. However, the mechanism of exosome recruitment to its ribonucleoprotein (RNP) targets remains poorly understood. Here we disclose a physical link between the human nuclear RNA exosome and the cap-binding complex (CBC). The CBC associates with the ARS2 protein to form CBC-ARS2 (CBCA), and then further connects together with the uncharacterized ZC3H18/NHN1 protein to the nuclear exosome targeting (NEXT) complex, forming CBC-NEXT (CBCN). RNA immunoprecipitation analysis using CBCN factors as baits as well as the combinatorial depletion of CBCN and exosome components underscore the functional relevance of CBC-exosome bridging at the level of target RNA. Specifically, CBCA suppresses read-through transcription of several RNA families by promoting their transcriptional termination. We suggest that the RNP 5M-bM-^@M-^Ycap links transcription termination to exosomal RNA degradation via CBCN. In total 10 samples; 4 control IP HeLa, 2 Flag- Ars2 IP, 2 Flag-CBP20 IP; and 2 GFP-RBM7 Ips. The signal intensity data was analyzed with the Affymetrix Tiling Analysis Software (v. 1.1) using parameters: one side upper, 90 bp bandwidth and perfect match only. Output txt files (i.e. result file). TASParam* files include parameter settings and input file information for the TAS analysis for each result file. Mass spectrometry of circulating antigens products isolated from sera of mice infected with Toxoplasma gondii tachyzoites

Project description:Toxoplasma gondii is a ubiquitous apicomplexan protozoan parasite that can infect all warm-blooded animals and lead to toxoplasmosis. Discovering efficient methods for diagnosing T. gondii infection and developing vaccine candidates are essential for controlling this disease. Circulating antigens (CAg) are reliable diagnostic indicators of acute infection and highly immunogenic compounds that induce protective immunity. We aimed to identify the CAg spectrum in infected mouse serum. Among 31 identified CAg, we evaluated the ability of RuvB-like helicase (TgRuvBL1), ribonuclease (TgRNaseH1), and ribosomal protein RPS2 (TgRPS2) to protect against T. gondii infection. These three proteins were found in the serum of infected mice. Vaccination with rTgRuvBL1 or rTgRPS2 elicited powerful humoral and cellular immune responses in mice, as levels of total IgG, IgG2a, IgG1, and CD4+ and CD8+ T lymphocytes were significantly increased. The production of proinﬂammatory gamma-interferon, interleukin-2, and interleukin-12 was also significantly increased. The survival of mice immunized with rTgRuvBL1 (10.0 ± 0.30 days) or rTgRPS2 (11.5 ± 0.34 days) was significantly prolonged after challenge with virulent T. gondii RH strain (P < 0.05 vs. control). The three proteins are potential diagnostic candidates for acute T. gondii and TgRuvBL1 and TgRPS2 might serve as candidate vaccine antigens against toxoplasmosis.

Low input Hi-C datasets for a diffuse large B-cell lymphoma sample, healthy control human B-cells and mouse embryonic stem cells

Project description:In this experiment, we've examined chromatin conformation of OG2 (B6; CBA-Tg(Pou5f1-EGFP)2Mnn/J; stock number 004654) mouse stem cells cultured as described in (Shi et al., 2008), using different amounts of starting cells. We performed a modified in situ Hi-C protocol for 6 samples digested with MboI restriction enzyme having as starting material 1 million (M), 100 thousand (k), 50k, 25k, 10k or 1k cells. As well as, to 2 samples digested with HindIII restriction enzyme that had as starting material 5M or 100k cells. Traditional in situ Hi-C protocols recommend 5-10 million starting cells. The aim of the experiment was to assess the impact of decreasing the cell number on reproducibility, library complexity, chromatin structure visualization in order to adapt the method to the study of rare cell populations. Furthermore, we have characterised the 3D structure of peripheral blood mononuclear cells (PBMCs) obtained from a blood extraction from a healthy donor and from a lymph node biopsy from a DLBCL patient as a proof of concept for the suitability of Low-C for rare cell population analysis.
