Project description:Ceramic vessels were used to cook fish/duck/black grouse, and proteomic studies were conducted on the ceramics to study how the choice of various database can affect the species identification and whether they can allow us to differentiate between fish and bird processing in ceramic vessels. We also employed a novel urea-GuHCl DES as the extraction reagent, and compared its efficiency with the conventional 6M GuHCl used for protein extraction (data available in project PXD027720). The samples used were same as the samples used in Peoject PXD027720, with a urea-GuHCl DES used as the extraction reagent instead of 6M GuHCl solution.

Project description:Ceramic vessels were used to cook a mixture of milk, meat (pork and beef) and cereals (wheat and barley), and proteomic studies were conducted on the ceramics to study the absorption and subsequent extraction and identification of the proteins from th various categories of foodstuff. A novel Deep Eutectic Solvent-based extraction procedure was also trialled and its efficacy compared with the standard GuHCl-based extraction procedure.

Project description:Ancient proteins were extracted from ceramic vessels from the West Mound of the key early farming site of Çatalhöyük, dating to the early 6th millennium BC. This analysis revealed that barley, wheat, pulses, as well as goat, sheep and bovinae dairy and meat products were contained in ceramic vessels. Moreover, this demonstrates that dietary proteins can be identified from archaeological artefacts from up to 6,000 BC and that this approach can unlock detailed evidence of past culinary practices, with more taxonomic and tissue-specific clarity than has been possible with previous biomolecular techniques.

Project description:Using a combination of protein fractionation by one-dimensional gel electrophoresis and high performance liquid chromatography - electrospray ionization tandem mass spectrometry, we identified 348 proteins in carp spermatozoa, most of which were for the first time identified in fish. Dynein, tubulin, HSP90, HSP70, HSP60, adenosylhomocysteinase, NKEF-B, brain type creatine kinase, mitochondrial ATP synthase, and valosin containing enzyme represent high abundance proteins in carp spermatozoa. These proteins are functionally related to sperm motility and energy production as well as the protection of sperm against oxidative injury and stress. Moreover, carp sperm is equipped with functionally diverse proteins involved in signal transduction, transcription, translation, protein turnover and transport. About 15% of carp sperm proteins identified here were also detected in seminal plasma which may be a result of leakage from spermatozoa into seminal plasma, adsorption of seminal plasma proteins on spermatozoa surface, and expression in both spermatozoa and cells secreting seminal plasma proteins. The availability of a catalogue of carp sperm proteins provides substantial advances for an understanding of sperm function and for future development of molecular diagnostic tests of carp sperm quality, the evaluation of which is currently limited to certain parameters such as sperm count, morphology and motility or viability.

Project description:During the colonization of hosts, bacterial pathogens are presented with many challenges that must be overcome for colonization to successfully occur. This requires bacterial sensing of the surroundings and adaptation to the conditions encountered. One of the major impediments to pathogen colonization of the mammalian gastrointestinal tract is the antibacterial action of bile. Salmonella enterica serovar Typhimurium has specific mechanisms involved in resistance to bile. Besides being resistant to it, Salmonella can also successfully multiply in bile, using it as a source of nutrients. This accomplishment is highly relevant to pathogenesis, as Salmonella colonizes the gallbladder of hosts, where it can be carried asymptomatically and promote further host spread and transmission. In order to gain insights into the mechanisms used by Salmonella to grow in bile, we studied the changes elicited by Salmonella in the chemical composition of bile during growth in vitro and in vivo through a metabolomics approach. Our data suggest that phospholipids are an important source of carbon and energy for Salmonella during growth in the laboratory as well as during gallbladder infections of mice. Further studies in this area will generate a better understanding of how Salmonella exploits this generally hostile environment for its own benefit. For in vitro studies, bile was extracted from C57BL/6 mice and used immediately. An overnight culture of Salmonella enterica serovar Typhimurium SL1344 was used to inoculate 10 ?L of bile at an approximate density of 5x10^6 cells/mL. The experiment was performed in duplicate, and a total of 2 uninfected and 2 infected bile samples were studied. Samples were incubated for 24 hours at 37 oC with shaking. After incubation, samples were centrifuged to remove bacteria and the supernatant was saved for metabolomic analyses. For in vivo studies, C57BL/6 mice were infected with approximately 10^8 bacterial cells by oral gavage. Four groups of three to four mice each were either infected with Salmonella or kept uninfected (total of 11 mice per treatment group). Five days after infection, all mice were sacrificed and bile was collected. Samples were centrifuged and supernatants saved for metabolomic analyses. Samples were prepared by mixing equal volumes of bile from three to four mice, generating three samples per treatment (uninfected and infected), which were used in the subsequent steps. Seven microliters of each sample was evaporated and the residue resuspended in 50% acetonitrine. Extracts were infused into a 12-T Apex-Qe hybrid quadrupole-FT-ICR mass spectrometer equipped with an Apollo II electrospray ionization source, a quadrupole mass filter and a hexapole collision cell. Raw mass spectrometry data were processed as described elsewhere (Han et al. 2008. Metabolomics. 4:128-140). To identify differences in metabolite composition between different groups of samples, we filtered the list of masses for metabolites which were present on one set of samples but not the other. Additionally, we calculated the ratios between averaged intensities of metabolites from each group of mice. To assign possible metabolite identities to the masses selected as described above, the monoisotopic neutral masses of interest were queried against the Human Metabolome Database (HMDB, http://www.hmdb.ca), with a tolerance of 0.001 Da.

Project description:In order to investigate how representative the recoverable proteins from charred organic residues (foodcrust) are of the food mixture cooked to produce them, a protein-rich (salmon), lipid-rich (beef fat) and carbohydrate-rich (beetroot) food were mixed, cooked and analysed. The three ingredients were mixed in 20% increments, resulting in 21 different mixtures covering all combinations of the three foodstuffs. The mixtures were placed in ceramic vessels and heated nine times with samples taken after the first, fifth and ninth heating event. Then the vessels with foodcrust were buried for 52 days and sampled again after excavation. The extracted proteins indicate substantial disparities in the relative abundance of an ingredient in the food mixture and the percentage of identified proteins it contributed. In particular salmon proteins seem overrepresented in the recovered proteome, followed by beef fat and lastly beetroot. Additionally, we found that only a limited number of proteins could be identified after the burial and that only salmon and beetroot contributed to the after burial proteomes.

Project description:Adult male marine fish were exposed to 100ng/L of ethinyl estradiol (EE2) for 7 days in 1.8L vessels, dimethyl sulfoxide (DMSO) was used as carrier never reaching concentrations > 0.001% v/v. The same volume of DMSO was added to the solvent control vessels. Culture conditions, monitored daily, were as follows: temperature 18.8 ± 0.2°C, pH 7.94±0.03, dissolved oxygen saturation 99.3% ± 1.1 and 16:8 hours of light:dark photoperiod. 90% of the water was renewed daily and EE2 and DMSO concentrations were adjusted after that.

Project description:Morphological identification of ancient bone is often problematic due to heavy fragmentation that generally influences zooarchaeological assemblages. Fish bones are more taphonomically sensitive than those of other vertebrates as they are typically smaller and less biomineralised. Thus, taxonomic identification based on the preservation of morphological features is often extremely limited and can reduce or eliminate the usefulness of an assemblage for inferring taxon information. Currently, one of the most time- and cost-efficient methods of achieving faunal identity from ancient bone is by the collagen fingerprinting technique known as ZooMS (Zooarchaeology by Mass Spectrometry). ZooMS harnesses the potential of preserved collagen, which is the most dominant and time-stable protein in bone. In this research, ZooMS is applied to ancient Baltic region fish assemblages that are between 500 and 6000 years old in order to define species identity and construct assemblage compositions. Alongside inferences into environmental and biological shifts from the Neolithic era to present day in the Baltic region, we demonstrate for the first time the ability to distinguish between recently diverged members of the Salmo (salmon) and Scophthalmus (turbot) genera. ZooMS analysis highlights 7% of the collagen-containing assemblage as having been morphologically identified incorrectly and has facilitated taxonomic refinement of a further 28% of samples, including some of the morphologically indeterminate bone fragments. This research emphasises the great potential of ZooMS in identifying ichthyoarchaeological bone remains to species-level, and provides a case for the use of collagen fingerprinting in contributing to baseline fisheries and ecological data, to inform modern management.

Project description:Despite the growing body of evidence demonstrating that proteins can survive for thousands to even millions of years in selected contexts, there are relatively few examples of the successful recovery and identification of archaeological protein residues from ceramic artifacts. Claims of positive results are sometimes contentious and frequently challenged. One source of confusion in the debate is a general lack of consideration for the taphonomic histories of ceramic-bound proteins. To gain insight into this issue, we conducted an integrated, mass-spectrometry-based study examining ceramic-bound protein that was experimentally aged over the course of 12 months. By documenting the degradation of proteins after 1, 6 and 12 months of aging, we were able to provide insight into our lack of meaningful results obtained from a selection of archaeological ceramics.
