Project description:B. napus, a widely cultivated oilseed crop spanning roughly 35 million hectares world-wide (Faostat , 2022), faces various stress factors including salt stress which reduces plant height, size, and yield (Shahza d et al., 2022; Naheed et al., 2021). Endophytic microorganisms are known to promote plant growth and biomass production (Rho et al., 2018, Azad et al., 2016, Zhang et al., 2019). In this study, inoculation with endophyte Acremonium alternatum increased both fresh and dry weight under salt stress conditions. Further molecular analyses provided insights into potential mechanisms involved, highlighting a putative role of abscisic acid in mediating ROS metabolism and ion sequestering. These findings contribute to our understanding of plant-fungi interactions and offer promising leads for developing novel biological agents to improve crop production under the challenges posed by climate change.

Project description:Horse urine is easily collected and contains molecules readily measurable using mass spectrometry that can be used as biomarkers representative of health, disease or drug tampering. This study aimed at analyzing microliter levels of horse urine to purify, identify and quantify proteins, polar metabolites and non-polar lipids. Urine from a healthy 12 year old quarter horse mare on a diet of grass hay and vitamin/mineral supplements with limited pasture access was collected for serial-omics characterization. The urine was treated with methyl tert-butyl ether (MTBE) and methanol to partition into three distinct layers for protein, non-polar lipid and polar metabolite content from a single liquid-liquid extraction and was repeated two times. Each layer was analyzed by high performance liquid chromatography – high resolution tandem mass spectrometry (LC-MS/MS) to obtain protein sequence and relative protein levels as well as identify and quantify small polar metabolites and lipids. The results show 46 urine proteins, many related to normal kidney function, structural and circulatory proteins as well as 474 small polar metabolites but only 10 lipid molecules. Metabolites were mostly related to urea cycle and ammonia recycling as well as amino acid related pathways, plant diet specific molecules, etc. The few lipids represented triglycerides and phospholipids. These data show a complete mass spectrometry based –omics characterization of equine urine from a single 333 uL mid-stream urine aliquot. The data can be used as a baseline for healthy urine composition and analyses can be used to monitor disease progression, health status, monitor drug use, etc.

Project description:Cytokinin is an indispensable phytohormone responsible for a number of physiological processes ranging from root development to leaf senescence. The term “cytokinin” refers to several dozen adenine-derived compounds which occur naturally in plants, including the model plant Arabidopsis thaliana. Cytokinins (CKs) can be divided up into various classes and forms; the base forms are generally considered to be active while highly abundant cytokinin-N-glucosides (CKNGs), which are composed of a CK base irreversibly conjugated to a glucose molecule, are considered inactive. However, results from early CK studies suggest CKNGs do not always lack activity despite the perpetuation in the literature that they are inactive. Here we show that exogenous application of CKNGs to Arabidopsis tissue results in a CK response comparable to the application of an active CK base. These results are most apparent in senescence assays in which both a CK base (tZ) and CKNGs (tZ7G, tZ9G) delay senescence in cotyledons. Further physiological experiments involving root growth and shoot regeneration revealed CKNGs do not always have the same effects as CK bases, and these compounds have largely distinct effects on the transcriptome, as well as the proteome. These data are in direct contradiction to previous reports of CKNGs being inactive and raise questions about the function of these compounds as well as their mechanism of action. Because CKNGs make up the majority of CKs in Arabidopsis and other Angiosperms, it is especially important to understand their physiological effects in order to have a more holistic understanding of this essential phytohormone.

Project description:Extracellular vesicles (EVs) have a great potential in clinical applications, however their isolation from different body fluids and their characterisation are not yet optimal or standardised. Here we report the results of examining the performance of ultrafiltration combined with size exclusion chromatography (UF-SEC) to isolate EVs from urine. The results reveal that UF-SEC is a fast method and provides high purity. Furthermore, we introduce asymmetrical-flow field-flow fractionation coupled with a UV detector and multi-angle light-scattering detector (AF4/UV-MALS) as a characterisation method and compare it with the applicabilities and limitations of current methods. We demonstrate that AF4/UV-MALS is a straightforward characterisation method for urinary EVs.

Project description:Here, we combine OMICs (RNAseq, proteomics, and metabolomics) approaches to advance our understanding of the broader effect of LCYB expression on the tobacco genome and metabolism. DcLCYB1 gene with accelerated development, increased carotenoid content, photosynthetic efficiency, and yield might be of general interest in crop species as a strategy to accelerate development and increase biomass production under field conditions. Upon DcLCYB1 expression, the tobacco genome (~2000 genes), proteome (~700 proteins), and metabolome (26 metabolites) showed a high number of changes in the genes involved in metabolic processes related to cell wall, lipids,glycolysis, and secondary metabolism. Gene and protein networks revealed clusters of interacting genes and proteins mainly involved in ribosome and RNA metabolism and translation. In addition, abiotic stress-related genes and proteins were mainly upregulated in the transgenic lines. This was well in line with an enhanced stress (high light, salt, and H2O2) tolerance response in all the transgenic lines compared with the wild type. Altogether, our results show an extended and coordinated response beyond the chloroplast (nucleus and cytosol) at the genome, proteome, and metabolome levels, supporting enhanced plant growth under normal and stress conditions. This final evidence completes the set of benefits conferred by the expression of the DcLCYB1 gene, making it a very promising bioengineering tool to generate super crops.

Project description:The activities of the dithiolethione analogs, D3T, OLT, and TBD are pharmacologically well-understood. These compounds act as chemopreventive agents whose ability is to block or diminish early stages of carcinogenesis. In addition, the three compounds are classified as monofunctional Phase II enzyme inducers and activate the same pathway, namely the Keap1-Nrf2 signal pathway. The three dithiolethiones were showed to ameliorate the AFB1-induced toxicity through increasing phase II enzymes including glutathione S-transferase (GST). The parent D3T was observed to be the most potent chemoprotective agent. Oltipraz, a clinically approved drug, has been shown to exhibit less efficacy than its analogs for inhibition of aflatoxin-induced hepatic foci.TBD was suggested to be better than OLT as a chemopreventive agent because of its reduced toxicity profile. Thus based on gene expressions, our goal is to study the closely related structure activities that lie within the three compounds and the activity of OLT versus TBD at the 5 position of their dithiole rings and to determine whether the activity of TBD is closely related to OLT or its parent D3T. Experiment Overall Design: Male Fischer F344 rats (80-100g) were obtained from Harlan at 6 wk of age. General procedures for animal care and housing were in accordance with the Guide for the Care and use of Laboratory Animals, National Research Council, 1996. The animals were singly housed in polycarbonate cages in a temperature (22 ± 1°C)- and humidity (30-70%)-controlled room with a 14:10-h light-dark cycle, respectively. Rat AIN 76A chow (Harlan Teklad) and tap water were provided at libitum. Sixteen animals were randomly assigned into four groups (n=16) and treated by gavage with 100?l of either vehicle (saturated sucrose), 3H-1,2-dithiole-3-thione (D3T), (0.3 mmol/kg body wt), 4-methyl-5-pyrazinyl-3H-1,2-dithiole-3-thione (oltipraz-OLT), (0.3 mmol/kg), and 5-tert-butyl-3H-1,2-dithiole-3-thione (TBD) , (0.3mmol/kg body wt), once every other day for 5 days. Animals were killed 24h after the third dose. Liver tissues were harvested and snap frozen. The protocol for this study was approved by the University of Memphis Animal Care Committee and Johns Hopkins University.

Project description:We studied the change in expression induced as a response to tert-butyl hydroperoxide treatment in both a cth2delta cth1delta double mutant strain and a cth1delta single mutant strain. Samples were taken at 45 and 90 min after addition of the oxidant. RNA from each sample was used to make labelled cDNA and hybridized (two-color microarray) together with a reference sample from the same culture taken just before adding the oxidant. Comparison of both strains allows an assessment of the contribution of CTH2 to the response.

Project description:We identified a novel paralog of the antioxidant response element transcription factor, Nrf2 in zebrafish. To determine whether the paralogs Nrf2a and Nrf2b regulate different sets of genes, we performed loss-of-function experiments followed by microarray-based gene expression profiling, performed on embryos in which expression of Nrf2a, Nrf2b, or both paralogs was knocked down. Embryos at the 1-4 cell stage were injected with 3-5 nl of a control morpholino (MO) or gene-specific MO to knockdown Nrf2a, Nrf2b, or a Nrf2a+b combination. At 48 hpf, triplicate groups of 5 embryos were exposed to 2 M-BM-5M of tert butyl hydroquinone or 2% DSMO for 4 hours. At 52 hpf, embryos were fixed in RNA Later and stored at -80M-BM-0C. RNA was extracted, bioanalyzed, labeled with Cy3 and hybridized to the Agilent V3 4x44K zebrafish microarray (cat. #G2519F-026437) at the Genome Technology Core of the Whitehead Institute (Cambridge, MA). Raw array data obtained from the Whitehead Institute were extracted using Agilent's feature extraction software using background detrending (spatial and multiplicative).Prior to normalization, Cy3 values below 5 were set to 5. The data were then normalized using the non-linear scaling method based on rank invariant probes. After normalization but before statistical analyses, probes not significantly above background in all microarrays were removed (3147 probes in all; based on AgilentM-bM-^@M-^Ys 2.6 standard deviation method). None of the probes were saturated for Cy3 signal on any microarray, so no further filtering was applied. There were a total of 40,456 probes for statistical analyses. Statistical tests were performed using MeV v4. Data were log transformed and median centered for each probe. An ANOVA was run for morpholino injection, with p-value based on 1000 permutations of the data and alpha of 0.01. The probes found significant in the ANOVA were subsequently examined using Rank Product (RP) analysis to identify probes up- and down-regulated by the MO injection For each RP test, a two-class unpaired RP analysis was performed using 100 permutations of the data with a false discovery rate (FDR) M-bM-^IM-$10%.
