Plasma proteome signature to predict outcome of breast cancer patients receiving neoadjuvant chemotherapy

ABSTRACT: The purpose of this study is to find candidate biomarkers by analyzing proteins with differential amounts in 17 breast cancer patients’ plasmas with pathological complete response and 34 breast cancer patients’ plasmas without pathological complete response.

The plasma proteome of 51 non-metastatic breast cancer patients receiving neoadjuvant chemotherapy (NCT) was prospectively analyzed by high-resolution mass spectrometry coupled with nano-flow liquid chromatography using blood drawn at the time of diagnosis. Plasma Biomarkers of Postinfectious Bronchiolitis Obliterans and Asthma in Children

Project description:Asthma and postinfectious bronchiolitis obliterans (PIBO) are chronic lung diseases characterized by recurrent episodes of wheezing. Mycoplasma, adenovirus, and respiratory syncytial virus infections can trigger both asthma and PIBO. These two diseases have common etiologic mechanisms that cause airway epithelial injury. They are often difficult to differentiate clinically in preschool children because both are exacerbated by viral infections and respond similarly to steroids and β2 agonists. PIBO, which is occasionally observed in children, is diagnosed through characteristic findings of air trapping on computed tomography or in biopsy samples of lung tissue. However, researchers have not clearly identified the specific blood markers that can distinguish these diseases or the differences in the mechanisms of development. We performed proteomic analysis of plasma to identify specific biomarkers that can be helpful in differentiating asthma from PIBO. This study discovered plasma biomarker candidates by measuring plasma proteome sequential window acquisition of all theoretical mass spectra (SWATH-MS) and included 30 healthy children, 18 with asthma and 15 with PIBO. was used to measure proteins in plasma samples. We identified and quantified 354 proteins across all 63 samples in the SWATH-MS analysis.

Project description:This study compared the therapeutic effects of medium cut-off (MCO) and high flux (HF) dialyzers using metabolomics and proteomics. This was a single-center prospective trial of 20 patients receiving maintenance hemodialysis (HD). A consecutive dialyzer membrane was used for 15-week study periods as follows: 1st HF dialyzer, MCO dialyzer, 2nd HF dialyzer, for 5 weeks respectively. Human plasma LC-MSMS for predicting drug-response progonosis in depressed patients at 0, 1, 4 and 10 visiting weeks

Project description:Patients with major depressive disorder (MDD) have a high relapse rate and first prescribed selective serotonin reuptake inhibitors (SSRIs). The selection process of an antidepressant agent is primarily guided by trial and error. If patients do not benefit from the initial course of antidepressant medication for at least 4-6 weeks, additional therapeutic strategies are required to gain remission, including switching within and between classes of antidepressants. In order to discovery SSRI-related plasma protein markers, we designed a retrospective study. In this study, four longitudinal plasma samples were collected from 10 patients during the 10-week drug reaction period after being diagnosed with depression, and more than a thousand plasma proteins were identified by highly sensitive nanoflow liquid chromatography-tandem mass spectrometry (LC−MS/MS).

Human plasma LC-MSMS for identified protein biomarker for BRCA1/2 positive ovarian cancer

Project description:Ovarian cancer (OC) is the most lethal gynecologic malignancy, attributed by late diagnosis. Genetic alteration of BRCA1/2 was well known risk factors in people who does not occur ovarian cancer. There is a need for convenient and continuous diagnosis of ovarian cancer after genetic testing, and we intend to apply a blood biomarker-based liquid biopsy. In a retrospective study, 20 OC patients and 20 normal controls were used for plasma samples, and BRCA1/2 carriers accounted for half in each group. We applied the bottom-up proteomics approach to depleted plasma samples with a nano-flow LC-MS and analyzed protein data quantitatively.

Down-regulation of miR-92 in human plasma is a novel marker for acute leukemia patients

Project description:MicroRNAs are a family of 19- to 25-nucleotides noncoding small RNAs that primarily function as gene regulators. Aberrant microRNA expression has been described for several human malignancies, and this new class of small regulatory RNAs has both oncogenic and tumor suppressor functions. Despite this knowledge, there is little information regarding microRNAs in blood especially because microRNAs in blood, if exist, were thought to be digested by RNase. Recent studies, however, have revealed that microRNAs exist and escape digestion in serum and plasma. Thus, we performed microRNA microaray to obtain insight into microRNA deregulation in the plasma of a leukemia patient. Here, we have revealed that microRNA-638 (miR-638) is stably present in human plasmas, and miR-92a dramatically decreased in the plasmas of acute leukemia patients. Our data indicate that the ratio of miR-92a/miR-638 in plasma has strong potential for clinical application as a novel biomarker for detection of leukemia. Seven normal samples and two acute leukemia samples ware profiled and compared.

Project description:MicroRNAs (miRNAs) are small non-coding RNA molecules which function as negative gene regulators. The tissue expression profile of miRNAs shows great promise as a novel biomarker for diagnosis of cancer and other diseases. In addition, some recent reports have demonstrated that are present in human serum and plasma which could make them an ideal non-invasive biomarker for diagnosis of cancer. The aim of this study is to analyze the value/efficacy of the expression profile of plasma miRNAs in differentiating between patients with advanced adenomas and CRC and healthy individuals. The microRNA profiling study comprises serum plasmas from 20 Control, 21 colorectal cancer,20 advanced adenomas.The study also include some samples from patients after treatment.

Proteomic profiling of canine (dog) serum and urine

Project description:Companion dog care market is annually increasing. A relationship with a dog who lives with humans gives a lot of psychological stability. Therefore, companion dog's health is important to the owner. It would be of great help if a non-invasive method could monitor health through bodily fluids (urine, serum). In addition to this, it is principal to discover and verify protein biomarkers that can detect the presence or absence of disease. Despite the growing application of proteomics in biomarker research using canine serum or urine, there is no spectral assay library publicly available. Here, we set up spectral assay libraries for canine serum and urine samples using 24 midpH-fractionated samples to enable deep proteome coverage. The canine serum assay library includes 4,749 protein groups and 25,228 peptides and urine assay library contains 1,132 protein groups and 5,483 peptides.

Platelet RNA-Seq

Project description:Platelet-rich plasma (PRP) has been obtained by centrifuging whole blood at 160 g for 15 min at room temperature. Platelets have been activated with 2 different physiologic agonists, namely collagen (60ug/mL) or Thrombin Receptor Activating Peptide (TRAP 25uM) under continuous stirring. An aliquot of platelets has been obtained at 120 minutes following collagen and TRAP and then processed to determine mRNA expression profiles. Time 0, indicating samples before any agonist treatment, was used as baseline. Total RNA was extracted using the mirVana PARIS kit (LifeTechnologies), according to manufacturers instruction. Indexed libraries were prepared using 500 ng of total RNA as starting material and sequenced on HiSeq 1500 (Illumina, USA) at a concentration of 8pM for 2x100 plus 7 additional cycles for indexes sequencing. Standard workflow for quality control through RTA and bcl2fastq conversion tool was applied.
