ProMetIS: deep phenotyping of mouse models by proteomics and metabolomics.

ABSTRACT: We develop new tools enabling high-throughput and combined proteomics and metabolomics data analysis. The tools are validated on two knockout mice models (LAT (Linker For Activation Of T-Cells) and Mx2 KO mice) generated and phenotyped by the PHENOMIN infrastructure.

ProMetIS: deep phenotyping of mouse models by proteomics and metabolomics

Project description:The ProMetIS dataset corresponds to the proteomic and metabolomic analysis of mouse lines lacking the LAT (linker for activation of T cells; OMIM: 602354) or MX2 gene (MX dynamin-like GTPase 2; OMIM: 147890), as well as the control (WT) line. Besides its role in T-cell receptor (TCR) signaling (Roncagalli et al., 2010), LAT has been shown to be involved in neurodevelopmental diseases (Loviglio et al., 2017). The systematic generation of mouse models is part of the functional characterization of the genome by the IMPC consortium (Brown et al., 2018). This characterization is currently based on a battery of animal phenotypic tests (anatomy, behaviour, histology, haematology, physiology), the results of which feed the IMPC database (https://www.mousephenotype.org). In particular, gene knockouts associated to metabolic diseases have been identified (Rozman et al., 2018). To further characterize these models, global molecular approaches are required, such as the metabolomics analysis of plasma samples which has been described recently (Barupal et al., 2019). The originality of ProMetIS is to provide, in addition to the clinical data, the proteomics and metabolomics analysis of the LAT, MX2 and WT mouse models in liver and plasma. ProMetIS provides access to unique molecular functional information on the LAT and MX2 genes. In addition, the dataset has been generated by the four national infrastructures for mouse phenogenomics (PHENOMIN-ICS), proteomics (ProFI), metabolomics (MetaboHUB) and bioinformatics (IFB) for optimal quality, reproducibility and accessibility. The protocols and computational workflows provided here can be easily extended to a larger number of individuals and tissues. Finally, ProMetIS will be of great interest to develop and evaluate bioinformatics and biostatistical methods for the processing and integration of proteomic and metabolomic data.

Quantitative proteomic profiling of Arabidopsis nuclei reveals accumulation of nucleolar proteins after a prolonged heat stress

Project description:Heat stress (HS) impacts the nuclear proteome and, subsequently, protein activities in the nucleoplasm and/or different nuclear compartments. In Arabidopsis thaliana, a short exposure to 37°C leads to the loss of the standard tripartite architecture of the nucleolus, the most prominent nuclear substructure, and, consequently, affects the assembly of ribosomes 1. Here, we report a quantitative label-free LC-MS/MS analysis to determine the nuclear proteome of Arabidopsis at 22ºC, HS (37ºC 4 and 24 hours), and a recovery phase. This analysis identified ten distinct groups of proteins based on their protein abundance in the nucleus before, during and after HS: the Early Group (EG), Late Group (LG), Transient Group (TG), Early Persistent Group (EPG), Late Persistent Group (LPG), Burst Group (BG), Early-Like Group (ELG), Late-Like Group (LLG), Transient-Like Group (TLG) and Continuous-Induced Group (CIG). Interestingly, the RNA Pol I subunit NRPA3 and other main nucleolar proteins – such as Nucleolin and Fibrillarin – were detected in the BG and CIG, suggesting that plants require increased nucleolar activity and likely ribosome assembly to restore protein synthesis after HS.

Three Distinct Phases of Regeneration-Specific Gene Expression in the Axolotl Blastema

Project description:The salamander has the remarkable ability to regenerate its limb after amputation. Cells at the site of amputation form a blastema and then proliferate and differentiate to regrow the limb. To better understand this process, we have performed deep RNA sequencing of the blastema over a time course. We find genes expressed in three phases with a prominent burst in oncogene expression during the first day, blastemal/limb bud genes peaking at 7 to 14 days, and markers for terminal differentiation upregulated later. We compare these expression patterns to those in a mouse digit amputation model to identify genes specific to the regenerative response. We find that limb patterning genes, SALL genes, and genes involved in the proteasome, adult stem cell, embryonic stem cell, retinoid metabolism, and WNT and NOTCH signaling are regeneration-specific. We establish the “Axolomics” Database, which provides a tool for depositing, retrieving, and searching axolotl-related “omic” information. The experiment includes two time course data sets. One is from mouse digit amputation, another is from Axolotl digit amputation

Whole-genome methylation analysis (450k) of school aged children prenatally exposed to alcohol vs controls

Project description:We tested a hypothesis that prenatal alcohol exposure may lead to epigenetic alterations to the DNA resulting in attentional and cognitive alterations of the children. 6-9 year old children school children of the Franconian Cognition and Emotion Studies (FRANCES) cohort which were tested for an objective marker of PAE, ethyl glucuronide (EtG) in meconium at birth. 32 newborns were found to be exposed to alcohol with a threshold above 30 ng/g (EtG+) but without a FAS diagnosis. DNA for methylation analysis was extracted from buccal cells, DNA methylation was analyzed using the Infinium Human Methylation 450K BeadChip array (Illumina).

Arabidopsis thaliana-Actinacidiphila interaction

Project description:How bacteria from the microbiota modulate the physiology of its host is an important question to address. Previous work revealed that the metabolic status of Arabidopsis thaliana was crucial for the specific recruitment of Streptomycetaceae into the microbiota. Here, the Arabidopsis-Actinacidiphila interaction was further depicted by inoculating axenic Arabidopsis with Actinacidiphila cocklensis DSM 42063 or Actinacidiphila bryophytorum DSM 42138(previously named Streptomyces cocklensis and Streptomyces bryophytorum). We demonstrated that these two bacteria colonize A. thaliana wild-type plants, but their colonization efficiency was reduced in a chs5 mutant with defect in isoprenoid, phenylpropanoids and lipids synthesis. We observed that those bacteria affect the growth of the chs5 mutant but not of the wild-type plants. Using a mass spectrometry-based proteomic approach, we showed a modulation of the Arabidopsis proteome and in particular its components involved in photosynthesis or phytohormone homeostasis or perception by A. cocklensis and A. bryophytorum. This study unveils specific aspects of the Actinacidiphila-Arabidopsis interaction, which implies molecular processes impaired in the chs5 mutant and otherwise at play in the wild-type. More generally, this study highlights complex and distinct molecular interactions between Arabidopsis thaliana and bacteria belonging to the Actinacidiphila genus.

Long non-coding RNA Neat1 is a key of translational regulator in hypoxia

Project description:Internal ribosome entry sites (IRESs) drive translation initiation during stress. In response to hypoxia, (lymph)angiogenic factors responsible for tissue revascularization in ischemic diseases are induced by the IRES-dependent mechanism. Here we searched for IRES trans-acting factors (ITAFs) active in early hypoxia in mouse cardiomyocytes. Using knock-down and proteomics approaches, we show a link between a stressed-induced nuclear body, the paraspeckle, and IRES-dependent translation. Our data reveal that the long non-coding RNA Neat1, an essential paraspeckle component, is a key translational regulator, active on IRESs of (lymph)angiogenic and cardioprotective factor mRNAs. In addition, paraspeckle proteins p54nrb and PSPC1 as well as nucleolin and Rps2, two p54nrb-interacting proteins identified by mass spectrometry, are ITAFs for IRES subgroups. Paraspeckle thus appears as the site of IRESome assembly in the nucleus. Polysome PCR array showed that the Neat1_2 isoform widely affects translation of mRNAs containing IRESs, involved in stress response, angiogenesis or cardioprotection.
