The human proteome project, C-HPP 18 chromosome project

ABSTRACT: The Russian part of C-HPP is aimed to identify proteins encoded by the 18 human chromosome. In this project, 3 liver tissue samples were studied by standart SRM and 2 dimensional liquid chromatography approach to enhance the sensitivity of the MS method. The total amount of proteins found in samples encoded by the 18 human chromosome is 118. UPS1 used as calibration and to measure the sensitivity of SRM method.

The data was acquired from 3 normal human liver tissues by LC-MS methods. The tissue liver samples from male subjects post mortem were obtained from ILSBio LLC (https://bioivt.com/). Liver tissue was frozen in liquid nitrogen, transported and shipped on dry ice. The proteins were extracted and purified followed up by trypsin hydrolysis. Project description:SureQuant pTyr, a targeted, tyrosine phosphorylation (pTyr) mass spectrometry method, was applied to profile the pTyr signatures of human colorectal tumor samples. Using internal standard guided aquisition with the SureQuant acquisition mode on the Oribtrap Exploris 480 mass spectrometer (Thermo Scientific), the real-time detection of trigger peptides during analysis initiates the sensitive and selective quantitation of endogenous pTyr targets. This framework allows for reliable quantification of several hundred commonly dysregulated pTyr targets with high quantitative accuracy and improves the robustness and usability of targeted aquisition.

Comparison of targeted mass spectrometry techniques with an immunoassay: a case study for HSP90 alpha, part 1

Project description:We developed 2D-LC-MS/MS-based SRM and PRM assays to measure HSP90 alpha in serum and compared the results to a commercially available immunoassay (ELISA). Serum samples were trypsin-digested and fractionated by SCX chromatography prior to SRM and PRM measurements. PRM data obtained by high-resolution mass spectrometry correlated better with ELISA measurements than SRM data measured on a triple quadrupole mass spectrometer. While all three methods (SRM, PRM, ELISA) were able to quantify HSP90 alpha in serum at the ng/mL level, the use of PRM on a high-resolution mass spectrometer reduced variation. To rule out that the observed differences in SRM and PRM are due to different mass spectrometry systems, the SCX fractions were measured on the same high-resolution instrument (Orbitrap) in the ion trap mode (IT-PRM); such measurements showed that intense co-eluting signals were present in the SRM method, but these interfering peaks were eliminated in the high-resolution PRM mode. Thus, this report shows that it is possible to measure ng/mL levels of HSP90 alpha in a reproducible, selective and sensitive way using PRM. This opens up the possibility to quantify low levels of multiple proteins in complex samples based on a fractionation strategy on tryptic peptides followed by SRM and PRM.

Monitoring Casbene Synthase in Jatropha curcas Tissues Using Targeted Proteomics

Project description:Casbene synthase is responsible for the first commited step in the biosynthesis of phorbol esters (PE) in the Euphorbiaceae. PE are abundant in the seeds of the biofuel crop Jatropha curcas and its toxicity precludes the use of the protein-rich cake obtained after oil extraction as an animal feed and the toxicity of the fumes derived from burning PE containing biofuel is also a matter of concern. This toxicity is a major hindrance to exploit the potential of this crop as a source of raw material for the production of biodiesel. For this reason, current research on J. curcas is mainly focused in the understanding of the biosynthesis and site of synthesis of PE, as an avenue for the development of biotechnological of genotypes unable to synthesize PE in its seeds. Here, we present the results of targeted proteome assays (SRM and PRM) to monitor and quantify casbene synthase in leaves, endosperma and roots of two J. curcas of contrasting levels of PE. The assays were based in the use of synthetic isotopic labeled peptides derived from 12 gene models of casbene synthase from the J. curcas genome and results showed the presence of casbene synthase encoded in seven of the 12 gene models. Several specific transitions were identified and which can be used to monitor several casbene synthase proteins by any one of the two targeted proteomics assays and/or to validate the results of transcription-based experiments.

Integrating serum protein electrophoresis with mass spectrometry, a new workflow for M-protein detection and quantification

Project description:Serum protein electrophoresis (SPE) and immunofixation electrophoresis (IFE) are standard tools for multiple myeloma (MM) routine diagnostics. M-protein is a biomarker for MM that can be quantified with SPE and characterized with IFE. We have investigated combining SPE/IFE with targeted mass spectrometry (MS) to detect and quantify the M-protein. SPE-MS assay offers the possibility to detect M-protein with higher sensitivity than SPE/IFE, which could lead to better analysis of minimal residual disease in clinical laboratories. In addition, analysis of archived SPE gels could be used for retrospective MM studies. We have investigated two different approaches of measuring M-protein and therapeutic monoclonal antibodies (t-mAbs) from SPE/IFE gels. After extracting proteotypic peptides from the gel, they can be quantified using stable isotope labeled (SIL) peptides and measured by Orbitrap mass spectrometry. Alternatively, extracted peptides can be labeled with tandem mass tags (TMT). Both approaches are not hampered by the presence of t-mAbs. Using SIL peptides, limit of detection of the M-protein is approximately 100-fold better than with routine SPE/IFE. Using TMT labeling, M-protein can be measured and compared in different samples from the same patient. We have successfully measured M-protein proteotypic peptides extracted from the SPE/IFE gels utilizing SIL peptides and TMT.

Quantification of calcyclin and heat shock protein 90 in sera from women with and without preeclampsia by mass spectrometry

Project description:Maternal serum levels of calcyclin and heat shock protein 90 were compared throughout pregnancy from the first trimester till term among women with preeclampsia (PE) and age-matched normotensive pregnant controls (C). Serum samples from two different studies, a nested case-control study embedded in the Rotterdam periconception cohort and the Lepra Study both conducted at the Erasmus MC in Rotterdam. They were collected in the first, second and third trimester of pregnancy in 43 patients with preeclampsia, consisting of 20 early-onset and 23 late-onset preeclampsia, and 46 normotensive pregnant controls. A serum based 2D LC-MS assay on Parallel Reaction Monitoring mode using a high resolution tribrid mass spectrometer was used to quantify both calcyclin and heat shock protein 90.

Clinical and molecular delineation of classical-like Ehlers–Danlos syndrome through a comprehensive next-generation sequencing-based screening system

Project description:Classical-like Ehlers–Danlos syndrome (clEDS) is an autosomal recessive disorder caused by complete absence of tenascin-X resulting from biallelic variation in TNXB. Accurate detection of TNXB variants is challenging because of the presence of the pseudogene TNXA, which can undergo non-allelic homologous recombination. Therefore, we designed a genetic screening system that is performed using similar operations to other next-generation sequencing (NGS) panel analyses and can be applied to accurately detect TNXB variants and the recombination of TNXA-derived sequences into TNXB. We also analyzed the levels of serum form of TNX (sTNX) by Western bot and LC/MS/MS. Using this system, we identified biallelic TNXB variants in nine unrelated clEDS patients. This report is the first to apply an NGS-based screening for TNXB variants and represents the third largest cohort of clEDS.
