Project description:October 2013 surface seawater collected from Monterey Bay was incubated with 1 micromolar 13C labeled glucose, starch, acetate, lipids, protein, or amino acids for 12 hours. Community RNA was extracted and hybridized to a Roche Nimblegen microarray and analyzed by NanoSIMS to obtain isotope ratio data for all probe spots. Two Chips for fluorescence, and 15 Chips for different substrates from samples incubated for 12 or 36 hours.

Project description:Environmental nutrient availability influences T cell metabolism, impacting T cell function and shaping immune outcomes. However, the metabolic pathways critical for optimal T cell responses remain poorly understood. Here, we identify ketone bodies (KBs) – including -hydroxybutyrate (OHB) and acetoacetate (AcAc) – as essential fuels supporting CD8+ T cell metabolism and effector function. Ketolysis is an intrinsic feature of highly functional CD8+ T effector (Teff) cells and OHB directly increases CD8+ Teff cell IFN- production and cytolytic activity. Using metabolic tracers, we establish that CD8+ Teff cells preferentially use KBs over glucose to fuel the tricarboxylic acid (TCA) cycle in vitro and in vivo. KBs directly boost the respiratory capacity of CD8+ T cells and TCA cycle-dependent metabolic pathways that fuel T cell growth. Mechanistically, we find that OHB is a major substrate for acetyl-CoA production in CD8+ T cells and regulates effector responses through effects on histone acetylation. Together, our results identify cell-intrinsic ketolysis as a metabolic and epigenetic driver of optimal CD8+ T cell effector responses.

Project description:Aspergillus fumigatus is a ubiquitous mould but also an opportunistic human pathogen causing life-threatening infections in immunocompromised patients. Survival of the fungus in different habitats depends on effective mechanisms of signal perception and transduction such as the cAMP dependent protein kinase A (PKA) pathway, which is involved in virulence of A. fumigatus. Here, by transcriptome analysis putative targets of this important signaling cascade were identified, revealing 632 differently regulated genes including 23 putative transcriptional regulators. The highest up-regulated transcription factor gene was located in the until now unknown fmp secondary metabolite gene cluster encoding an incomplete non-ribosomal peptide synthetase as core enzyme. Overexpression of the fmp cluster resulted in formation of fumipyrrole, which was not described as natural product yet. Although genes of the fmp cluster are transcribed in infected mouse lungs, deletion of its regulatory gene fmpR resulted in wild-type virulence in a murine infection model.

Project description:Fucci-expressing HCT116 were inoculated into subcutaneous tissue or cecum of NOD/SCID mice. Four weeks after inoculation, Fucci green (mAG; S/G2/M) and red (mKO2;G1) expressing cells were isolated from implanted tumors by FACSAria sorting (BD, Biosciences). Comparative analyses among green and red cells cultured in vivo were performed to elucidate the molecular basis of cell cycle-dependent motility control mechanism. The labeled cRNAs were hybridized on 4X44K Agilent Whole Human Genome dual colour Microarrays (G4112F) in two dye swap experiments, resulting in four individual microarrays.

Project description:TEAD transcription factors mediate gene expression regulation through interactions with their DNA response M-CAT motif. They are active mainly during growth and development and induce gene expression of proteins involved in cell proliferation, differentiation or apoptosis prevention. TEADs and many of their target proteins are known to be upregulated in several types of cancers. To study the interaction of DNA binding domain of TEAD1 with M-CAT motifs of different orientations originating from regulatory regions of human genes (CTGF, SRF, C-MYC and GLUT1), dissociation constant of each complex was determined using fluorescence anisotropy assay. Structural mass spectrometry techniques (H/D exchange and quantitative chemical cross-linking) and molecular docking were utilized for structural characterization of the binding interface. In-vitro results were correlated with situation in living cells studied by ChIP and Q-PCR.

Project description:The Simple Light Isotope Metabolic labeling (SLIM-labeling) is an inovative method to quantify proteome variations based on an original in vivo labeling strategy. Heterotrophic cells grown on a U-[12C] sole source of carbon synthesize U-[12C]-amino acids which are incorporated into proteins giving rise ultimately to U-[12C]-proteins. This results in a large increase of the intensity of the monoisotope ion of peptides and proteins, and therefore allows higher identification scores and protein sequence coverage in mass spectrometry experiments. The method initially developed for signal processing and quantification of the rate of incorporation of 12C into peptides was based on a multistep process that was found difficult to implement by many laboratories. To overcome these limitations, we developed a new theoretical background to analyze the bottom-up proteomics data using SLIM-labeling (bSLIM) and set simple procedures based on open source software, using dedicated OpenMS modules, and embedded R scripts to process the bSLIM experimental data. These new tools allow both the computation of the 12C abundance in peptides to follow kinetics of protein labeling, and of the molar fraction of unlabeled and 12C-labeled peptides in multiplexing experiments to determine the relative abun-dance of proteins extracted from different biological conditions. The tools also allow us to take into account incomplete 12C labeling as observed in cells with nutritional requirements for non-labeled amino acids. These tools were validated on experimental dataset produced using various yeast strains of Saccharomyces cerevisiae and growth conditions. The workflows are built on the implemen-tation of appropriate calculus modules in a KNIME working environment. These new integrated tools provide a convenient frame-work for a wider use of the SLIM-labeling strategy.

Project description:The αIIbβ3 integrin receptor coordinates platelet adhesion, activation and mechanosensing in thrombosis and haemostasis. Using differential cysteine alkylation and mass spectrometry, we have identified a disulfide bond in the αIIb subunit linking cysteines 490 and 545 that is missing in about one in three integrin molecules on the resting and activated human platelet surface. This alternate covalent form of αIIbβ3 is pre-determined as it is also produced by human megakaryoblasts and bovine hamster kidney cells transfected with recombinant human integrin. From co-immunoprecipitation experiments, the alternate form selectively partitions into focal adhesions on the activated platelet surface. Its function was evaluated in bovine hamster kidney cells expressing a mutant integrin with an ablated C490-C545 disulfide bond. The disulfide mutant integrin has extended residency time in focal adhesions due to reduced rate of clathrin-mediated integrin internalisation and recycling that is associated with enhanced affinity of the αIIb subunit for clathrin adaptor protein-2. The alternate covalent form also has different conformational dynamics measured by monoclonal antibody binding and molecular dynamic simulations, which is reflected in reduced fibrinogen binding and outside-in signalling. These findings indicate that the αIIbβ3 integrin receptor is produced in different covalent forms that have different functions. The C490, C545 cysteine pair is conserved across all 18 integrin α subunits and the disulfide bond in αV in a cancer cell line is similarly missing, suggesting that this alternate integrin form and function is also conserved.

Project description:Microglia are the resident immune cells of the brain and have been implicated in mechanisms essential for cognitive functions. Down syndrome (DS), the most frequent cause of genetic intellectual disability, is caused by the presence of a supernumerary chromosome 21, which contains genes essential for the function of the immune system. Here, we investigated the presence of microglial alterations and their implication for cognitive impairment in the Dp(16) mouse model of DS. In the hippocampus of Dp(16) mice and individuals with DS, we found microglial morphology indicative of an activated state. Accordingly, we found increased levels of pro-inflammatory cytokines and altered interferon signaling in Dp(16) mice. In addition, Dp(16) mice showed decreased dendritic spine density and cognitive deficits. Remarkably, depletion of defective microglia by PLX3397 treatment or rescue of the microglia activated state by the commonly used anti-inflammatory drug acetaminophen fully rescued dendritic-spine density and cognitive deficits in Dp(16) mice. Our data suggest an involvement of microglia in the cognitive impairment of DS animals and identify a new therapeutic approach for the potential rescue of cognitive disabilities in individuals with DS.
