Project description:Purpose: Next-generation sequencing (NGS) has revolutionized systems-based analysis of cellular pathways. The goals of this study are to compare the genes expression difference at transcriptome level; Methods: Total RNA was extracted from whole cells with the mirVana miRNA Isolation Kit according to the manufacturer’s protocol. RNA quality and integrity were evaluated with an Agilent 2100 Bioanalyzer. Samples with an RNA integrity number (RIN) ≥ 7 were considered to be of high quality and were processed further and subjected to subsequent analysis. Total RNA-seq libraries were generated using 4 μg of total RNA, which was analyzed using the TruSeq Stranded mRNA LTSample Prep Kit. These libraries were then sequenced using the Illumina sequencing platform (HiSeqTM 2500 or Illumina HiSeq X Ten), and 125-bp/150-bp paired-end reads were generated. Results: The raw reads containing adaptors and the low-quality reads from the raw data were removed using Trimmomatic to obtain clean reads. Transcriptome sequencing was conducted by OE Biotech Co., Ltd. (Shanghai, China), and clean reads were provided. The clean reads were mapped to the hg38 reference genome using hisat2 (version 2.1.0). The output BAM files were converted to SAM files using SAMtools 1.9. The final TPM values were obtained using Stringtie 1.3.5. Conclusions: To understand the mechanistic basis of GPI biosynthesis upregulation by the CD55 precursor, we performed RNA- sequencing (RNA-seq) of samples of parental PIGS-HRD1-DKO, PIGS-HRD1-CD55-TKO, and PIGS-HRD1-CD55-TKO stably overexpressed HA-CD55 stably overexpressing cells. Total RNA was extracted and analyzed. The expression profile of GPI biosynthesis -related genes was not significantly affected by CD55.

Hrd1 interaction proteomics - Lipid disequilibrium disrupts ER proteostasis by impairing ERAD substrate glycan trimming and dislocation

Project description:Endoplasmic reticulum (ER)-associated degradation (ERAD) mediates the degradation of misfolded and unoligomerized proteins in the early secretory pathway. ERAD substrates are detected and delivered to membrane-embedded dislocation complexes. Following transfer into the cytosol, substrates are rapidly ubiquitinated and targeted to the 26S proteasome for degradation. Hrd1 is a highly conserved, ER-resident E3 ubiquitin-protein ligase that functions in ERAD. In this study, we employed stable isotope labeling with amino acids in cell culture (SILAC) to quantitatively assess the impact of altered lipid homeostasis on the composition of S-tagged Hrd1 complexes affinity purified from HEK293 cells. Although lipid disequilibrium impaired ERAD substrate delivery to Hrd1, the overall composition of the Hrd1 complex was unaffected.

CEPD/ROXY6-9 proteins activate N starvation response genes by interfering with the repressive activity of transcription factors TGA1 and TGA4

Project description:Fluctuations in the supply of soil nitrogen (N) cause profound alterations in the transcriptome of plants, allowing improved N acquisition, allocation and remobilization. In Arabidopsis thaliana, N starvation-induced CEPD (C-TERMINALLY ENCODED PEPTIDE DOWNSTREAM) proteins are required for transcriptional activation of genes involved in efficient nitrate uptake by roots. CEPDs belong to a plant-specific class of glutaredoxin-like proteins (called ROXYs in A. thaliana) that interact with TGACG-binding transcription factors (TGAs). Here we show that TGA1 and TGA4 act as molecular links between CEPDs/ROXY6-9 and target promoters in roots. In the absence of CEPDs/ROXYs 6-9, TGA1/4 recruit a strong repressive complex. In wild-type plants, this repressive complex is dysfunctional and transcriptional activation upon N starvation is most likely regulated by the increased ratio of CEPDs/ROXYs 6-9 over antagonistically acting ROXYs encoding the TOPLESS-interacting ALWL motif. TGA1/4 are required for transcriptional repression on full N supply and/or for transcriptional activation under N starvation, depending on the promoter and on the exact composition of the medium. Although CEPDs/ROXY6-9 resemble glutaredoxins with glutathione-dependent oxidoreductase activity, complementation analysis with ROXY9 variants encoding mutations in the active site excludes that ROXY9 functions by altering the redox state of target proteins.

Defining the NSD2 interactome: PARP1 PARylation reduces NSD2 histone methyltransferase activity and impedes chromatin binding

Project description:NSD2 is a histone methyltransferase that specifically dimethylates histone H3 lysine 36 (H3K36me2), a modification associated with gene activation. Dramatic overexpression of NSD2 in t(4;14) multiple myeloma (MM) and an activating mutation of NSD2 discovered in acute lymphoblastic leukemia (ALL) are significantly associated with altered gene activation, transcription and DNA damage repair. The partner proteins through which NSD2 may influence critical cellular processes remain poorly defined. In this study, we utilized proximity-based labelling (BioID) combined with label-free quantitative mass spectrometry to identify high confidence NSD2 interacting partners in MM cells.

Calcium-dependent proximal biotinylation via Cal-ID

Project description:Calcium ions serve as key intracellular signals. Local, transient increases in calcium concentrations can activate calcium sensor proteins that in turn trigger downstream effectors. In neurons, such calcium transients trigger pre-synaptic vesicle release and mediate post-synaptic plasticity. It is challenging to capture the molecular events associated with these localized and ephemeral calcium signals, however. Here we report the development of an engineered biotin ligase that combines the power of genetically encoded calcium indicators with protein proximity labeling. The enzyme, Cal-ID, biotinylates nearby proteins in response to elevated local calcium levels. The biotinylated proteins can be visualized by microscopy and identified via mass spectrometry. Cal-ID mass spectrometry applied to HEK293T cells identified cell cycle-dependent calcium signaling microdomains at centrosomes. Our results from mouse primary neurons indicated active calcium signaling near calcium extrusion sites on the plasma membrane. Therefore, we propose Cal-ID as a biochemical recorder of calcium signaling in living cells.

In vivo proximity-labeling with miniTurboID to screen for protein-protein interactions in the filamentous ascomycete Sordaria macrospora

Project description:The Biotin Identification (BioID) method is an in vivo labeling strategy for the identification of cellular microenvironments in animal cells, plants, yeast and filamentous fungi. With this method, the protein of interest (POI) is fused to a promiscuous biotin ligase. The ligase biotinylates proximal proteins in a cumulative manner, which are then captured from cell lysates by affinity-binding and identified by mass spectrometry. This allows the identification of POI co-localizing proteins, including weakly or transiently binding ones (Roux et al., 2012; Branon et al., 2018). In our recent research, we performed BioID experiments with the TurboID biotin ligase expressed in the filamentous fungus Sordaria macrospora (Hollstein et al., 2022). Here, we tested a smaller variant of TurboID biotin ligase called miniTurboID for its application S. macrospora. For a proof of principle, we used the well-characterized striatin interacting phosphatase and kinase (STRIPAK) complex as molecular microenvironment. In detail, the STRIPAK complex interactor 1 (SCI1) was fused to the codon-optimized TurboID or the miniTurboID biotin ligase. These fusion proteins complemented a sterile Δsci1 deletion strain to restore fertility. A BioID experiment with LC-MS analysis showed significant enrichment of the SmSTRIPAK components PRO11, SmMOB3 and PRO22 in all biological replicates of SCI1-TurboID and SCI1-miniTurboID, while being absent in the free TurboID control. This demonstrates that both, TurboID and the smaller variant miniTurboID, can be applied in the filamentous ascomycete S. macrospora. We provide a step by step protocol for the preparation of BioID samples for LC-MS analysis in the MethodsX article.
