Proteomic effects of budesonide and imiquimod on human bronchial epithelial cells

ABSTRACT: We carry out a comparative proteomic analysis of human bronchial epithelial cells from patients clinically treated or not with inhaled budesonide and stimulated or not with the viral mimic Poly(I:C).We also wanted to investigate the potential anti-viral effects of imiquimod, a TLR7 agonist, on the bronchial epithelial cells proteome in vitro.

The secretome of the white-rot basidiomycete Abortiporus biennis LGAM 436 can cause significant modifications to polystyrene structure

Project description:This study focused on investigating the biocatalytic potential of the white-rot basidiomycete Abortiporus biennis LGAM 436 to modify the structure of different types of PS, including amorphous film with atactic stereochemistry and commercial EPS foam. The selection of this specific strain was mainly based on a previous report by our group, focusing on the isolation of a laccase secreted by A. biennis LGAM 436, which is capable of reducing the number-average molecular weight of PS by 20% (10.1016/j.chemosphere.2022.137338). To expedite the process of whole cell biocatalysis, we also evaluated the addition of the phenol-rich olive-oil mill wastewater effluent (OOMW); a byproduct which can act as an inducer of oxidative enzymes such as laccases and LiPs (10.1016/j.jenvman.2016.02.042). Following the assessment of PS degradation through analyses of molar mass, the emergence of new functional groups, and alterations in surface morphology, we sought to elucidate the enzymatic activities expressed in the presence of PS. This was achieved after the secretome assessment of the basidiomycete via proteomics studies, which will pave the way for the heterologous expression of novel enzymatic activities that can synergistically act to modify and degrade polyolefin structures.

Extracellular matrix educates a tumor macrophage phenotype found in ovarian cancer metastasis

Project description:Recent studies have shown the tumor extracellular matrix (ECM) associates with immunosuppression, and that targeting the ECM can improve immune infiltration and immunotherapy response. A question that remains is whether the ECM is directly educating the immune phenotypes seen in cancer. We identified a tumor-associated macrophage (TAM) population correlated with poor prognosis, interruption of the cancer immunity cycle, and tumor ECM composition. To investigate whether ECM was capable of generating the TAM phenotype seen, we developed a decellularized tissue model that retains the native ECM architecture and composition. Macrophages cultured on decellularized ovarian metastasis shared transcriptional profiles with the TAMs found in human tissues. ECM educated macrophages have a tissue remodeling and immunoregulatory phenotype, inducing altered T cell function. We conclude that the tumor ECM is directly educating this macrophage population found in cancer tissues. Therefore, current and emerging cancer therapies that target the tumor ECM may be tailored to improve macrophage phenotype and their downstream regulation of immunity.

Multi-omics insights into the response of Aspergillus parasiticus to long-chain alkanes in relation to polyethylene modification

Project description:In this study, we employed a multi-omics approach to study the ability of Aspergillus parasiticus MM36, an isolate derived from Tenebrio molitor intestines, to metabolize long-chain alkanes (lcAlk) and secrete enzymes able to modify polyethylene (PE). Following genome sequencing, assembly, and annotation the fungus was grown with hexadecane (C16) or a mixture of long-chain alkanesl (C24 to C36) as carbon sources and secretomes were tested for their ability to modify PE to select timepoints for the multi-omics analysis. The selected conditions were lcAlk after days 2 and 3 and C16 after day 3. Culture supernatants with lcAlk after 3 days contained the most effective secretome in PE functionalization and protein diversity. Proteomic analysis of the secretomes identified a range of induced oxidases potentially involved in lcAlk and PE functionalization. Key enzymes include multicopper oxidases, peroxidases, an unspecific peroxygenase and FAD-dependent monooxygenases. Surfactant proteins facilitating enzymatic and cellular interaction with hydrophobic PE and lcAlk, such as one hydrophobin, three hydrophobic surface-binding proteins (HsbA) and one cerato platanin, were present in all secretomes. Transcriptomic analysis comparing lcAlk to C16 cultures highlighted the enrichment of oxidoreductase activities and carboxylic acid metabolism in both lcAlk days, with transmembrane transporters and transferases predominating on day 2 and biosynthetic processes on day 3. In C16 cultures, hydrolytic enzymes, including esterases, were upregulated alongside Baeyer-Villiger monooxygenases, suggesting a shift toward sub-terminal hydroxylation. Integrating transcriptomic and secretomic data, we propose a mechanism for lcAlk assimilation by A. parasiticus MM36, involving extracellular oxyfunctionalization, hydrocarbon uptake via surface-modifying proteins and channeling through membrane transporters for energy consumption and biosynthesic processes.

Comparative proteomics for identifying specific alterations within interferon response pathways in human glioblastoma multiforme and osteosarcoma cells

Project description:An acquisition of increased sensitivity of cancer cells to viruses is a common outcome of malignant progression that justifies the development of oncolytic viruses as anticancer therapeutics. Studying molecular changes that underlie the sensitivity to viruses would help to identify cases where oncolytic virus therapy would be most effective. We quantified changes in protein abundances in glioblastoma multiforme (GBM) and osteosarcoma cell lines that differ in the ability to induce resistance to vesicular stomatitis virus (VSV) infection in response to type I interferon (IFN) treatment. In IFN-treated samples we observed an up-regulation of protein products of some IFN-regulated genes (IRGs). In total, the proteome analysis revealed up to 20% more proteins encoded by IRGs in the glioblastoma cell line, which develops resistance to VSV infection after pre-treatment with IFN. In both cell lines protein-protein interaction and signaling pathway analyses have revealed a significant stimulation of processes related to type I IFN signaling and defense responses to viruses. The study has shown that the up-regulation of IRG proteins induced by the IFNα treatment of GBM cells can be detected at the proteome level. Similar analyses could be applied for revealing functional alterations within the antiviral mechanisms in glioblastoma samples, accompanying by acquisition of sensitivity to oncolytic viruses.

Project description:Transcriptome analyses of the fission yeast Schizosaccharomyces pombe cells lacking the CSL transcription factor cbf11. Wild-type cells were used as a control. Both genotypes were analyzed when grown to exponential phase in the complex YES medium, or in YES supplemented with ammonium chloride. The aim was to identify Cbf11-regulated genes, and cbf11-associated phenotypes are affected by the presence of a good nitrogen source.

Mapping the Interaction between Eukaryotic Initiation Factor 4A (eIF4A) and the Inhibitor Hippuristanol Using Carbene Footprinting and Mass Spectrometry

Project description:Protein-ligand interactions are central to protein activity and cell functionality. Improved knowledge of these relationships greatly benefits our understanding of key biological processes and aids in rational drug design towards the treatment of clinically relevant diseases. Carbene footprinting is a recently developed mass spectrometry-based chemical labelling technique that provides valuable information relating to protein-ligand interactions, such as the mapping of binding sites and associated conformational change. Here we show the application of carbene footprinting to the interaction between eIF4A helicase and a natural product inhibitor, hippuristanol, found in the coral Isis hippuris. Upon addition of hippuristanol we identified reduced carbene labelling (masking) in regions of eIF4A previously implicated in ligand binding. Additionally, we detected hippuristanol-associated increased carbene labelling (unmasking) around the flexible hinge region of eIF4A, indicating ligand-induced conformational change. This work represents further development of the carbene footprinting technique and demonstrates its potential in characterising medicinally relevant protein-ligand interactions.
