Project description:Iodoacetamide is by far the most commonly used agent for alkylation of cysteine during sample preparation for proteomics. An alternative, 2-chloroacetamide, has been recently suggested to reduce the alkylation of residues other than cysteine, such as the N-terminus, Asp, Glu, Lys, Ser, Thr and Tyr. Here, we show that although 2-chloroacetamide reduces the level of off-target alkylation, it exhibits a range of adverse effects. The most significant of these was methionine oxidation, which increases to a maximum of 40% of all Met containing peptides compared to 2-5% with iodoacetamide. Increases were also observed for mono and dioxidised tryptophan. No additional differences between the alkylating reagents were observed for a range of other post-translational modifications and digestion parameters. The adverse impact of 2-chloroacetamide on methionine oxidation suggest it is not the ideal alkylating reagent for proteomics.

Project description:Sequential window acquisition of all theoretical mass spectra (SWATH-MS) requires a spectral library to extract quantitative measurements from the mass spectrometry data acquired in data-independent acquisition mode (DIA). Large combined spectral libraries containing SWATH assays have been generated for humans and several other organisms, but so far no publicly available library exists for measuring the proteome of zebrafish, a rapidly emerging model system in biomedical research. Here, we present a large zebrafish SWATH spectral library to measure the abundance of 104’185 proteotypic peptides from 10’405 proteins. The library includes proteins expressed in 9 different zebrafish tissues (brain, eye, heart, intestine, liver, muscle, ovaries, spleen, and testes) and provides an important new resource to quantify 40% of the protein-coding zebrafish genes. We employ this resource to quantify the proteome across brain, muscle, and liver and characterize divergent expression levels of paralogous proteins in different tissues.

Project description:Proteomic methods typically involve lengthy, multi-step sample preparation protocols (14-16 hrs), especially for the lysis and digestion of solid tissue samples or cells. We developed a streamlined proteomic sample preparation protocol termed Accelerated Barocycler Lysis and Extraction (ABLE), that substantially reduces the time and cost of tissue sample processing. ABLE is based on pressure cycling technology (PCT) for rapid tissue solubilisation and reliable, controlled proteolytic digestion. Here, the previously reported PCT protocol was optimised using 1-4 mg biopsy punches from rat kidney. The tissue denaturant urea was substituted with a combination of sodium deoxycholate (SDC) and N-propanol. ABLE produced comparable numbers of protein identifications in half the sample preparation time and with reduced cost, being ready for MS injection in 3 hrs (vs the conventional urea PCT method of 6 hrs). To validate the method, it was applied across a diverse range of rat tissues (kidney, lung, muscle, brain, testis), human HEK 293 cells and ovarian tumours by coupling PCT with SWATH-mass spectrometry (SWATH-MS). There were similar numbers of quantified proteins between ABLE-SWATH and PCT-SWATH methods, with greater than 70% overlap for all sample types, except muscle with 58% overlap. The ABLE tissue processing protocol offers a standardised, high-throughput, efficient and reproducible proteomic preparation method, accelerating sample throughput for any type of MS analysis. Coupled with SWATH-MS, ABLE has the potential to accelerate proteomics analysis towards a clinically relevant turn-around-time.

Project description:Snakebite envenoming is a neglected tropical disease that kills and maims hundreds of thousands annually. Naja nigricollis, the black-necked spitting cobra, has a cytotoxin-rich venom that is able to cause severe dermonecrosis and is not efficiently neutralized by current antivenoms. Here, we introduce an organotypic model of human skin to study the effects of exposure to N. nigricollis venom on human cells and compare it to the currently available in vivo mouse model. Histologically, the organotypic model simulates the severe necrotic lesions observed in mice. Proteomically, we show that among widespread global changes in protein abundance, many pathways involved in skin homeostasis and wound healing are specifically affected in both models. These results are the first to suggest that this organotypic model can simulate dermonecrosis caused by N. nigricollis venom and could thus be used to bridge the gap between in vitro and animal-based experiments for the study of the venom-induced cytotoxicity. This is an initial step towards replacing such animal-based experiments, which are associated with pain and tissue damage. The organotypic model may also find utility in evaluating the efficacy of new therapeutics against the severe and long-lasting consequences of snakebite envenoming in humans.

Project description:Large cohorts of carefully collected and stored clinical tissue materials play a central role in acquiring sufficient depth and statistical power to discover disease-related mechanisms and biomarkers of clinical significance. Manual preparation of such heterogeneous samples is labor intensive and requires experienced laboratory personnel. This carries other possible downsides such as low throughput, high risk of errors and low reproducibility, which limits the chances of making new Biomarker discoveries. In this work, three automated technologies for high-throughput proteomics of frozen sectioned tissues from our biobank were assessed. The instruments evaluated included the Bioruptor for tissue disruption and protein extraction; the Barocycler, which is able to disrupt tissues and digest the proteins; and the Bravo AssayMAP, a micro-chromatography platform for protein denaturation, digestion, peptide desalting and fractionation. A wide variety of tissue samples from 1) rat spleen, 2) human melanoma tumor, 3) human pancreatic tumor and 4) pancreatic tumor xenografts were assessed. The three instruments displayed reproducible and consistent results, as was proven by the high correlation between the measurements and by low coefficients of variation for the protein intensities for the different tissue types. Furthermore, we found that there is a good correlation between the obtained protein amount from the respective tumor tissues and the surface area of the analyzed tissue. This is of particular importance as the applicability is favored even in heterogeneous tumors originating form malignant melanoma patients. The results from this study has allowed us to integrate these technologies into an automated sample preparation workflow for large-scale proteomic studies that are currently ongoing.

Project description:Vibrio natriegens is a rapidly growing salt marsh bacterium that is being developed as a synthetic biology chassis. We characterized its physiological response to different salinities and temperatures in order to optimize culturing conditions and understand its adaptations to a salt marsh environment. Using metabolomics, transcriptomics, and proteomics we determined what pathways respond to these environmental parameters. We found that organic osmolyte synthesis and membrane transporters were most responsive to changes in salinity. The primary osmolytes were glutamate, glutamine, and ectoine, responding to salinity across temperature treatments. However, when media was supplemented with choline, glycine betaine seemed to mostly replace ectoine. These results provide a baseline dataset of metabolic activity under a variety of conditions that will inform decisions made about culturing and genome engineering for future applications.

Project description:Background: Marine biofouling negatively impacts industries reliant upon submerged stationary surfaces. The acorn barnacle Amphibalanus amphitrite is a major biofouler that permanently attaches to a wide array of substrates by producing a proteinaceous adhesive at the surface interface. These interface proteins are difficult to solubilize, and the understanding of what proteins exist in the adhesive has only been expanded with the use of the strong polar solvent hexafluoroisopropanol in combination with standard gel-based sample processing methods for proteomics analysis. Although effective, existing sample processing methods are labor and time intensive, hindering progress in this field. Results: We have developed a more efficient sample processing method by exploiting pressure cycling technology, which aids in protein extraction and digestion for proteomics analysis, and explored the efficacy of multiple solvents in combination with pressure on protein identification. We found that barnacle adhesive proteins can be extracted and digested in the same tube using pressure cycling technology, minimizing sample loss, increasing throughput to 16 concurrently processed samples, and decreasing sample processing time to under 8 hours. Pressure cycling technology methods produced similar proteomes in comparison to previous methods. Two solvents which were ineffective at extracting proteins from the adhesive at ambient pressure (urea and methanol) produced more protein identifications under pressure than hexafluoroisopropanol, leading to the identification and our description of >40 novel proteins at the interface. Many A. amphitrite adhesive proteins have no sequence similarity to publically available proteins, highlighting the unique adherent processes evolved by barnacles. Conclusion: Using pressure cycling technology, we describe methods that produce robust and consistent protein identifications from barnacle adhesive. These methods can be used to examine changes in barnacle adhesive, enabling future research on the effects of environmental and surface substrate composition on barnacle cement, a critical step for both broadening the understanding of barnacle adhesion and the development of new coatings for submerged surfaces to combat hard biofoulants.

The proteins in the adhesive have been characterized, but it is unknown whether the adhesive proteins are associated with the cuticle. To address this possibility, we examined the proteins associated with the molt (exuviae) from the main body, which is also composed of cuticle.
