Project description:To allow the study of unsaturated free fatty acids in live cells, we here report the use of sterculic acid, a 1,2-cyclopropene containing oleic acid analogue, as a bioorthogonal probe. We here show that this lipid can be readily taken up by dendritic cells without toxic side-effects, and that it can subsequently be visualised in live cells using an inverse electron-demand Diels-Alder (IEDDA) reaction with quenched tetrazine fluorophores. Furthermore, this reaction can be integrated into a multiplexed bioorthogonal reaction workflow by combining it with two sequential copper-catalysed Huisgen ligation reactions. This allows for the study of multiple biomolecules in the cell simultaneously by multimodal confocal imaging. Aside from lipid imaging, the uptake and protein modification of sterculic acid can be studied in live cells via chemical proteomics.

Project description:Disease-Specific Gene Expression Profiling in Multiple Models of Lung Disease We profiled lung gene expression in 12 mouse models of infection, allergy, and lung injury. A total of 24 transcripts, including many involved in inflammation and immune activation, were differentially expressed in a substantial majority (9 or more) of the models. Expression patterns distinguished three groups of models: (1) bacterial infection (n = 5), with changes in 89 transcripts, including many related to nuclear factor-B signaling, cytokines, chemokines, and their receptors; (2) bleomycin-induced diseases (n = 2), with changes in 53 transcripts, including many related to matrix remodeling and Wnt signaling; and (3) T helper cell type 2 (allergic) inflammation (n = 5), with changes in 26 transcripts, including many encoding epithelial secreted molecules, ion channels, and transporters. 2 color design with a reference pool

Project description:Aortic dissection (AD) is a devastating disease with rapid progression and high mortality, and hypertension is a leading cause for AD. The aim of this study was to compare the protein expression profiles of aortas from patients with and without AD, screen vital proteins and explore their potential roles to grasp a further understanding of the pathogenesis mechanism of AD. The results of Tandem Mass Tag (TMT) sequencing revealed the different protein expression profiles between AD and control groups. 131 proteins were significantly upregulated and 239 proteins were prominently downregulated in AD. Upon further enrichment analysis of differential proteins, we found that 5 signaling pathways changed significantly in AD such as glycolysis, ECM and the other three pathways. Moreover, PPI networks were constructed to locate nodal proteins that may be essential points for AD. Our observation demonstrates for the first time that the protein expression in AD was notably changed compared to the control. Our results present evidences that glycolysis and ECM signaling pathway may present a promising approach for the etiology of AD.

Project description:Intra-tumor heterogeneity of tumor-initiating cell (TIC) activity drives colorectal cancer (CRC) progression and therapy resistance. Here, we used single-cell mRNA-sequencing (scRNA-seq) of patient-derived CRC models to decipher distinct cell subpopulations based on their transcriptional profiles. Cell type-specific expression modules of stem-like, transit amplifying-like, and differentiated CRC cells resemble differentiation states of normal intestinal epithelial cells. Strikingly, identified subpopulations differ in proliferative activity and metabolic state. In summary, we here show at single-cell resolution that transcriptional heterogeneity identifies functional states during TIC differentiation. Targeting transcriptional states associated to cancer cell differentiation might unravel vulnerabilities in human CRC.

Project description:The interaction between monocytes and endothelial cells in inflammation is central to chemoattraction, adhesion, and transendothelial migration. Key players such as selectins and their ligands, integrins and other adhesion molecules and their function in these processes are well studied. Toll-like receptor 2 (TLR2), expressed on monocytes, is critical for sensing invading pathogens and initiating a rapid and effective immune response. However, the extended role of TLR2 in monocyte adhesion and migration has only been partially elucidated. To address this question, we performed several functional cell-based assays using monocyte-like wild type (WT), TLR2-knock-out (KO) and, TLR2-knock-in (KI) THP-1 cells. We found that TLR2 promotes faster and stronger adhesion of monocytes to the endothelium and a more intense endothelial barrier disruption after endothelial activation. In addition, we performed quantitative mass-spectrometry, STRING protein analysis, and RT-qPCR, which revealed the association of TLR2 with specific integrins, but also uncovered novel proteins affected by TLR2. In conclusion, we could show that unstimulated TLR2 affects cell adhesion, endothelial barrier disruption, migration, and actin polymerization.

Project description:Bio-active peptides are involved in the regulation of most if not all physiological processes in the body. Classical bio-active peptides (CBAPs) are mostly cleaved from a larger precursor protein and stored in secretion vesicles from which they are released in the extracellular space to exert there (signaling) activity. Only recently, another non-classical type of bio-active peptides (NCBAPs) is being discovered. These typically are not secreted but instead appear to be translated from short open reading frames (sORF) and released directly into the cytoplasm. In contrast to CBAPs, they appear to be involved in the regulation of intra-cellular processes such as transcriptional control, calcium handling and DNA repair. However, bio-chemical evidence for the translation of these sORFs remains elusive. Comprehensive analysis of these sORF-encoded polypeptides (SEPs) by peptidomic approach is hampered by a number of methodological and biological challenges: the low molecular mass of SEPs (many are in the range of 4-10 KDa), their low abundance, their transient expression and many complications in data analysis to confidently identify these peptides. In this study, we developed a strategy to address these issues as much as possible. Since translation of these predicted sORFs is still controversial, our data-analysis strategy is aimed not to maximize the number of identifications but rather to exclude as much as possible false positive identifications. Applying this strategy to a mouse brain striatum sample, we identified 981 neuropeptides originated from 50 known (neuro)peptide precursors, demonstrating the sensitivity of the method applied. In addition, five SEPs were identified including NoBody, a SEP that was previously discovered in humans and four novel SEPS from 5’ untranslated transcript regions (UTRs).
