Project description:In this study, we established a rat small intestinal cell (IEC-6) injury model with tumor necrosis factor-α (TNF-α). Then, we added the exosomes from TNF- α damaged IEC-6 (TNF-α-exo), co-cultured with BMMSCs exosomes (BM-exo) and heme oxygenase-1 modified BMMSCs (HBM-exo) system exosomes into IEC-6 cells injured by TNF- α inflammation. After 48 hours, IEC-6 cells were collected for proteomic detection.

Project description:Isoniazid (INH) is the first-line anti-tuberculosis drug used for nearly seventy years. Metabolites of INH showed hepatotoxicity in human and tumorigenicity in rodents. However, mechanism underlying the side effects of INH is elusive. Histone acylation is known to be modulated by intracellular metabolites. Here, we report INH and its metabolites induces a novel post-translational modification (PTM) on histones, the lysine isonicotinylation (Kinic), also called 4-picolinylation, in cells and mice. INH functions as a donor to promote biosynthesis of isonicotinyl-CoA that is used for a co-factor of intracellular isonicotinylation reaction. Twenty-six isonicotinylation sites were identified on histones in HepG2 cells by mass spectrometry. Acetyltransferases CREB-binding protein (CBP) and P300 were found to catalyze histone Kinic, whilst histone deacetylase HDAC3 functions as a deisonicotinylase. MNase sensitivity assay and RNA-seq analysis showed that histone Kinic relaxes chromatin structure and promotes gene transcription. Importantly, INH-mediated histone Kinic upregulates PIK3R1 gene expression and activates PI3K/Akt/mTOR signaling pathway in liver cancer cells, linking INH to the tumorigenicity in liver. Further, Kinic was found increased in liver cancer patients with concomitant raised PIK3R1 protein level. In addition, histone Kinic also affects TNF and GABAergic synapse signaling pathways that are closely related to INH-caused side effects. Taken together, we demonstrated that lysine isonicotinylation represents the first histone acylation mark with the pyridine ring that may arise broad biological effects. Therefore, INH-induced isonicotinylation is likely a mechanism accounting for side effects in patients who taking long-term INH for anti-tuberculosis therapy and this modification may also increase cancer risk in human.

Project description:Background: Low temperature (LT) often occurs at the seedling stage in the early rice-growing season, especially for direct seeded early-season indica rice, and using flooding irrigation can mitigate LT damage in rice seedlings. The molecular mechanism by which flooding mitigates the damage induced by LT stress has not been fully elucidated. Thus, LT stress at 8C, LT accompanied by flooding (LTF) and CK (control) treatments were established for three days to determine the transcriptomic, proteomic and physiological response in direct seeded rice seedlings at the seedling stage. Results: LT damaged chloroplasts, and thylakoid lamellae, and increased osmiophilic bodies and starch grains compared to CK, but LTF alleviated the damage to chloroplast structure caused by LT. The physiological characteristics of treated plants showed that compared with LT, LTF significantly increased the contents of rubisco, chlorophyll, PEPCK, ATP and GA3 but significantly decreased soluble protein, MDA and ABA contents. 4D-label-free quantitative proteomic profiling showed that photosynthesis-responsive proteins, such as phytochrome, as well as chlorophyll and the tricarboxylic acid cycle were significantly downregulated in LT/CK and LTF/CK comparison groups. However, compared with LT, phytochrome, chlorophyllide oxygenase activity and the glucan branching enzyme in LTF were significantly upregulated in rice leaves. Transcriptomic and proteomic studies identified 72818 transcripts and 5639 proteins, and 4983 genes that were identified at both the transcriptome and proteome levels. Differentially expressed genes (DEGs) and differentially expressed proteins (DEPs) were significantly enriched in glycine, serine and threonine metabolism, biosynthesis of secondary metabolites, glycolysis/gluconeogenesis and metabolic pathways. Conclusion: Through transcriptomic, proteomic and physiological analyses, we determined that a variety of metabolic pathway changes were induced by LT and LTF. GO and KEGG enrichment analyses demonstrated that DEGs and DEPs were associated with photosynthesis pathways, antioxidant enzymes and energy metabolism pathway-related proteins. Our study provided new insights for efforts to reduce the damage to direct seeded rice caused by low-temperature stress and provided a breeding target for low temperature flooding-resistant cultivars. Further analysis of translational regulation and metabolites may help to elucidate the molecular mechanisms by which flooding mitigates low-temperature stress in direct seeded early indica rice at the seedling stage.

Project description:Recent genome-wide association studies have identified PHACTR1 as a critical risk gene associated with polyvascular diseases. However, it remains elusive how PHACTR1 is involved in endothelial dysfunction. Here, we show that PHACTR1 triggers endothelial inflammation by activating NF-κB and disrupts Nitric oxide production by inhibiting Akt/eNOS activation to induce endothelial diastolic disorder. Whereas, Atorvastatin particularly plays an inhibitory effect on PHACTR1 gene expression in a dose-dependent manner among PHACTR family in endothelial cells. PHACTR1 may interact with PP1 with coupling with heat shock protein 8 (HSPA8) to dephosphorylate Akt or eNOS.

Project description:Mulberry (Morus alba) is a fast-growing perennial woody plant with a long cultivation history in China and a distribution throughout the country. To date, the molecular mechanism of mulberry response to abiotic stress is little known. In the present study, proteomics data were collected from the leaves of the mulberry cultivar Neo-Ichinose (Japan) under drought stress and analyzed. In total, 2871 proteins were quantified, among which 267 proteins were differentially expressed. A Gene Ontology enrichment analysis indicated that the molecular functions of the up-regulated proteins were mainly related to glutathione peroxidase activity, hydrolase activity, oxidoreductase activity, peroxidase activity and antioxidant activity. Protein domain enrichment analysis showed that the most important protein domains were associated with glutathione peroxidase, glycoside hydrolase, and chaperones. Additionally, a functional enrichment analysis demonstrated that the main metabolic pathways of mulberry seedlings in response to drought stress were arachidonic acid metabolism and glutathione metabolism, which were up-regulated, and chlorophyll and porphyrin metabolism and glycerol metabolism, which were down-regulated. Additionally, many proteins related to osmotic adjustment and stress signal transduction were evoked by drought. Taken together, these results suggested that redox control and osmotic adjustment mediated by multiple signaling pathways dominated the drought response of mulberry and that antioxidant proteins and enzymes, especially glutathione peroxidase, played vital roles in the redox rebalance of mulberry under stress.

Project description:Proteins of all living cells undergo a myriad of posttranslational modifications (PTMs) that are critical to multifarious life processes. In this study, we describe the first comprehensive multiple PTM-omics atlas in parallel with quantitative proteome analyses of two representative species of trypanosomes, Trypanosoma brucei and T. evansi. Approximately 40,000 modified sites and 150 histone marks were identified in each species. Proteins involved in the redox system were mainly regulated in T. brucei, while proteins associated with motility were predominantly modified in T. evansi. The establishment of a database of multiple PTMs in the two parasites provides us with insight into the biological mechanisms that underpin life processes in trypanosomes with huge different life cycles.

Project description:According to a previous study on the microscopic examination of stem barks in ramie, bast fibers from different parts of stem bark showed distinct differences at the developmental level: specifically, the barks in the top part of stem (TPS) did not initiate fiber growth, whereas barks in the middle part of stem (MPS) had a large number of fibers with thickening secondary walls. We have performed the phosphoproteome analysis for the tissues of TPS and MPS, and then carried out the comparison of phosphorylation level of proteins between two tissues, thereby to identified differentially phosphorylated proteins. These datasets represent the raw UHPLC spectra for phosphoproteome of ramie TPS and MPS.

Project description:Background: Sparganosis caused by Spirometra erinaceieuropaei spargana is a zoonotic parasitic infection which has been reported in many countries, such as China, Japan, Thailand and Korea, as well as the Europe and United States. This parasite biological and clinical significances, genome, and transcriptome analysis have previously been investigated, but its phosphoproteomes have not been reported. Here, we investigated global and site-specific phosphoproteome profiling of the spargana. Results: 3228 phosphopeptides and 3461 phosphorylation sites were identified from 1758 spargana proteins. The annotated phosphoproteins were involved in the various biological mechanisms, which included the cellular, metabolic and single-organism processes. Additionally, functional enrichment of phosphopepetides in Gene Ontology analysis suggested that most spargana phosphoproteins were related to the cytoskeleton cellular compartment, the signaling molecular function, and a variety of biological processes, including a molecular function regulator, guanyl-nucleotide exchange factor activity, protein kinase activities, and calcium ion binding. The highly enriched pathway of phosphorylation proteins included the phosphatidylinositol signaling system, phagosome, endocytosis, inositol phosphate metabolism, terpenoid backbone biosynthesis, and peroxisome pathways. Domain analysis of phosphopeptides identified EF-hand domain and pleckstrin homology domain among the important domains. Conclusions: This study provides the first global phosphoproteomic analysis in the spargana. The reported dataset will shed light on future understanding of zoonotic parasite.
