ABSTRACT: The aim of the project is to estimate the relative protein content of photosynthetic proteins in thylakoids isolated from Arabidopsis leaves and spruce needles grown at different light intensity (high, normal, low).

Proteomic analysis of drought stress response in Opium poppy

Project description:Main aim of the project is to analyze differentially expressed genes and proteins in early germination stages of Opium poppy plants under drought stress conditions. These results will be used for selection of drought resistant varieties for dry regions and also for further breeding of drought resistant varieties. Side aim of the project is to utilize standard set of methods for sample preparation and processing for proteomic and transcriptomic analysis, that would lead to more comparable results for future assessments in the field of poppy drought stress resistance research.

Protein composition of photosystem II supercomplexes from Arabidopsis

Project description:The goal of the project is to identify the protein composition (and their relative abundance) of selected photosystem II supercomplexes separated using mild CN-PAGE from thylakoid membranes of Arabidopsis plants lacking proteins i) Lhcb6, ii) Lhcb3, iii) Lhcb3 and Lhcb6. These proteomic data will be compared with single-particle EM data obtained in the separated photosystem II supercomplexes.

The beta subunit of nascent polypeptide associated complex plays a role in flowers and siliques development of Arabidopsis thaliana

Project description:The nascent polypeptide-associated (NAC) complex was described in yeast as a heterodimer composed of two subunits, α and β, and was shown to bind to the nascent polypeptides newly emerging from the ribosome. Although NAC function was widely described in yeast, less is known about its role in plants. The knock down of individual NAC subunit(s) led usually to a higher sensitivity to stress. In Arabidopsis thaliana genome, there are five genes coding for NACα subunit, and two genes coding for NACβ. Double homozygous mutant in both genes coding for NACβ was acquired, which showed a delayed development compared to the wild type, had abnormal number of flower organs, shorter siliques and greatly reduced seed set. Herein, both NACβ genes were characterized by complementation analysis, overexpression, subcellular localization, and promoter analysis. Since flowers were the most affected organs by nacβ mutation, the flower buds transcriptome was identified by RNA sequencing, and their proteome by gel-free approach. The differential expression analyses of transcriptomic and proteomic datasets suggest the involvement of NACβ subunits in stress responses and male gametophyte development.

Arabidopsis thaliana peptide SP2 and ethyl acetate extraction clean up.

Project description:The success of bottom-up proteomic analysis frequently depends on the efficient removal of contaminants from protein or peptide samples before LC-MS/MS. For a peptide clean-up workflow, the single-pot solid-phase-enhanced peptide sample preparation on carboxylate-modified paramagnetic beads (termed SP2) was evaluated for sodium dodecyl sulfate or polyethylene glycol removal from Arabidopsis thaliana tryptic peptides. The robust and efficient 40-min SP2 protocol, tested for a 10 ng, 250ng and 10µg peptide sample, was proposed and benchmarked thoroughly against the ethyl acetate extraction protocol. The SP2 protocol on carboxylated magnetic beads proved to be the robust approach even for simultaneous removal of massive sodium dodecyl sulfate (SDS) and polyethylene glycol (PEG) contaminations from AT peptide samples in respect of the LC-MS/MS data outperforming ethyl acetate extraction.

Genome-wide profiling of DNA methylation in two Arabidopsis ecotypes and their reciprocal hybrids - small RNA-seq

Project description:Heterosis is a fundamental biological phenomenon characterized by the superior performance of a hybrid over its parents in many traits, but the underlying molecular basis remains elusive. To investigate whether DNA methylation plays a role in heterosis, we compared at single base-pair resolution the DNA methylomes of Arabidopsis Ler and C24 parental lines and their reciprocal F1 hybrids that exhibited heterosis for many quantitative traits. Both hybrids displayed increased DNA methylation across their entire genomes, especially in transposable elements. Interestingly, we found that increased methylation of the hybrid genomes predominantly occurred in regions that were differentially methylated in the two parents and covered by small RNAs (sRNAs), implying that the RNA-directed DNA methylation (RdDM) pathway may direct DNA methylation in hybrids. In addition, we found that 77 genes sensitive to remodeling of DNA methylation were transcriptionally repressed in both reciprocal hybrids, including genes involved in flavonoid biosynthesis and two circadian oscillator genes, CIRCADIAN CLOCK ASSOCIATED1 and LATE ELONGATED HYPOCOTYL. Moreover, growth vigor of F1 hybrids was compromised by treatment with an agent that demethylates DNA, and by abolishing production of functional small RNAs due to mutations in Arabidopsis RNA methyltransferase HUA ENHANCER1. Together, our data suggest that genome-wide remodeling of DNA methylation directed by the RdDM pathway may play a role in hybrid vigor. Regulatory dynamics of gene expression in the developing male gametophyte of Arabidopsis

Project description:Sexual reproduction in angiosperms requires the production and delivery of two male gametes by a three-celled haploid male gametophyte. This demands synchronised gene expression in a short developmental window to ensure double fertilization and seed set. While transcriptomic changes in developing pollen are known for Arabidopsis, no studies have integrated RNA and proteomic data in this model. Further, the role of alternative splicing has not been fully addressed, yet post-transcriptional and post-translational regulation may have a key role in gene expression dynamics during microgametogenesis. We have refined and substantially updated global transcriptomic and proteomic changes in developing pollen for two Arabidopsis accessions. Despite the superiority of RNA-seq over microarray-based platforms, we demonstrate high reproducibility and comparability. We identify thousands of long non-coding RNAs as potential regulators of pollen development, hundreds of changes in alternative splicing and provide insight into mRNA translation rate and storage in developing pollen. Our analysis delivers an integrated perspective of gene expression dynamics in developing Arabidopsis pollen and a foundation for studying the role of alternative splicing in this model.

Linezolid suppresses growth of tumours dervived from triple negative breast cancer, cancer chemoresistant and cancer stem-like cells through the induction of mitochondrial dysfunction

Project description:Cancer cells are known to reprogram their metabolism to adapt to adverse conditions dictated by tumor growth and microenvirontment. A subtype of cancer cells with stem-like properties, known as cancer stem cells (CSC) is thought to be responsible for tumour recurrence. These consequences are fatal for cancer patients as metastatic tumors are much more aggressive than the primary tumors from which they originate. Since both CSC and chemoresistant cancer cells may share common qualities and implicate involvement of mitochondria, drugs inducing mitochondrial dysfunction as for example, bactericidal antibiotics, may effectively suppress growth of cancer cells. In the current study, we demonstrate that CSC and chemoresistant cells derived from triple negative breast cancer (TNBC) cells display enrichment of up- and down-regulated proteins from metabolic pathways that suggest a direct link to mitochondria. Both cancer cell types (resistant cells and CSC) can be targeted by antibiotics, in particular, linezolid which decreases tumour growth rate by suppressing mitochondrial functions. As autophagy itself can “feed” cancer cells in their trial to reduce ROS induction by antibiotics, we propose that specific bactericidal antibiotics used in combination with autophagy blocker may suppress cancer cell proliferation and decrease tumour growth.
