Project description:The fate of doubled genes, from allopolyploid or autopolyploid origin, is controlled at multiple levels within the central dogma: gene loss or silencing, neo- and/or sub functionalization, inter genomic transfer, allele dominance/co-dominance, differences in transcription/translation efficiency, post translational modifications… These regulatory processes through evolution have caused a plethora of genotype x environment interactions displayed in the modern day phenotypes. The study of non-model crops is challenging but solutions are emerging. More and more, one gets insight into the tolerance mechanisms of a specific genotype. By integrating transcriptomics into our proteomic data, we studied the genetic diversity of an allopolyploid ABB banana, a tolerant genotype, and compared it to two different sensitive AAA genotypes. The root growth of the ABB cultivar was 60 % higher under mild osmotic stress. 234,000 spectra were aligned and quantified, resulting in 2,753 identified root proteins. 383 gene loci displayed genotype specific differential expression whereof 252 showed at least one Single Amino Acid Polymorphism (SAAP). The homeoallelic contribution was assessed using transcriptome read alignment, thus revealing each allele contribution at the RNA level. This provides insight in the structure and the organization of the triploid genome. In the ABB cultivar, allele expressions are supposed to follow a 1/3 and 2/3 pattern. We found that many genes deviated from this expectation and we show that 32 gene loci even displayed a 100% read preference for the allele that was unique for the ABB tolerant genotype , suggesting that the presence of unique alleles and homoelog expression bias is correlated to the observed phenotype.

Project description:In order to decipher the molecular alterations caused by the growing medium, we harvested the roots of plants grown in hydroponics and on soil for 6 weeks under 10-hour short days. The temperature was 20°C (day and night), the relative humidity was 70 %, and the light was provided by cool-white fluorescent tubes at 100 μE.mâ2.sâ1 during the first 10 days, 60 μE.mâ2.sâ1 later. The soil was composed of a mixture of peat compost and sand (3:1 v/v), which was watered daily with tap water. Plants were transferred to 1-liter containers (six plants/container) 18 days after sowing. Plants grown in hydroponics were sown on agar-containing (6.7 g.lâ1; Kalys, France) seed-holders placed on 2-liter black containers and accessories (http://www.araponics.com). The hydroponic solution, changed every two weeks, was prepared as described in Tocquin et al. (2003). During the first three weeks of growth, the number of plants per 2-liter tank was 35 and 18 afterwards. Harvesting was performed 8 hours after the beginning of the light period (16h30), and the roots from 35 to 45 individuals were pooled. Three independent biological replicates were performed for plants grown on both media.

Project description:'Systems-wide' approaches such as microarray RNA-profiling are ideally suited to the study of the complex, overlapping responses of plants to biotic and abiotic stresses. However, commercial microarrays are only available for a limited number of plant species and development costs are so substantial as to be prohibitive for most research groups. Here, we evaluate the use of cross-hybridisation to Affymetrix oligonucleotide GeneChip microarrays to profile the response of the banana (Musa sp.) leaf transcriptome to drought stress using a genomic DNA (gDNA)-based probe-selection strategy to improve the efficiency of detection of differentially expressed Musa transcripts. Project description:Coffee is one of the most important commodities cultivated worldwide and has great economic impact in producing countries. Although 130 different species belonging to the coffea gender have been described, only two of them are commercially exploited: Coffea arabica and Coffea canephora. C. arabica is responsible for 61% of the world production (Van der Vossen et al., 2015). However, due to the narrow genetic back ground, classical genetic breeding is time consuming and takes around 30 years (Santana-Buzzy et al., 2007; Hendre et al., 2014). Several genetic engineering and biotechnological tools have been successfully applied in coffee breeding. Somatic embryogenesis (SE) is a process in which new viable embryos are produced from somatic tissues. It is one of the most promising production processes (Santana-Buzzy et al, 2007; Marsoni et al., 2008). A better understanding of the molecular basis related to somatic embryogenesis will give insight into the process of embryo formation and totipotency and will allow the development of new in vitro culture strategies for the propagation and genetic manipulation of elite cultivars (Marsoni et al., 2008). High throughput proteomics in coffee is limited so far to 2D gel based proteomics techniques. Although really useful and the most common technique for plants, 2DE is limited in throughput and a gel free technique allow to go a step further (Carpentier & America, 2014; Vanhove et al., 2015). To improve the knowledge about somatic embryogenesis, we present the first high throughput proteome profile (1051 confident protein identifications) of coffee embryogenic cell suspensions developed from leaves of Coffea arabica cultivar Catuaí.

Project description:Purpose: The goal of this study is to compare the transcriptomes expressed during submergence stress of two Brachypodium distachyon ecotypes with contrasting survival under this stress. Bd21 is a submergence sensitive ecotype with EC50 of 2.5 days and Bd2-3 is a tolerant ecotype with EC50 of 4 days. Methods (Stress): Brachypodium Bd21 and Bd2-3 plants (14-day-old, 6 leaves stage) were submerged in a water column of 30 cm inside opaque-wall plastic tanks. Light still reached the plants at 40 uE m-2 s-??1. Ecotypes were submerged side-by-side in a randomized manner; only plants submerged in the same tank were compared. Controls were grown in plastic tanks without a water column. Submergence stress started at ZT14 (2h before night, long-day regime 16h light, 8h dark). Above ground tissue was collected after 48 h submergence stress in liquid nitrogen and stored at -80C in an ultra freezer until further processing. Tissue was ground to powder with mortar, pestle and liquid nitrogen avoiding thawing. Control and submerged total RNA was extracted with TRIzol reagent (Invitrogen, 15596018), purified with Direct-zol RNA mini prep columns (Zymo Research, R2050) and digested in-column with DNAse I (ThermoScientific, EN0521). RNA integrity and concentration was verified in denaturing 1.0% agarose gels, Nanodrop 2000 (ThermoScientific) and in a Bioanalyzer 2100 (Agilent) with the integrated software 2100 Expert, samples had a RNA Integrity Number (RIN) between 6.4-7.2 characteristic of aerial plant tissue (Babu and Gassman, 2011). Total RNA extracted from control and submerged tissue from three independent experiments consisting each of four individuals were used to construct cDNA indexed libraries and sequenced in a HiSeq2500 (Illumina) at 1x50 format, making a total of 12 sequenced libraries (tolerant and intolerant ecotype, control and submerged, all experimental triplicates) in a 2-lane format. RNA integrity, library construction and sequencing was performed as a service at the Unidad Universitaria de Secuenciacion Masiva, Instituto de Biotecnologia, Universidad Nacional Autonoma de Mexico (IBT-UNAM). Differential Gene Expression (DGE) analysis was performed with edgeR using a generalized linear model and false discovery rate <0.05 (FDR). To group differentially expressed transcripts a logFC value of 1.5 (up-regulated) or -1.5 (down-regulated) and a FDR <0.05x10-5 were selected. GO analysis of differential transcripts was performed at phytozome.org Results: We identified commonly up-regulated genes (317) and exclusively up-regulated in Bd2-3 (466) or Bd21 (706). Regarding down-regulation, 330 transcripts were common, an exclusively 851 and 1026 for Bd2-3 and Bd21, respectively. GO analysis indicated that oxidative stress, pathogen responses and nitric oxide homeostasis were the most differential characteristics of tolerant ecotype Bd2-3. Conclusions: The use of triplicate RNAseq data of transcriptomes expressed in ecotypes with contrasting tolerance to submergence under long-day light regime, allowed us to identify common responsive routes such as SUSY, glycolysis, anaerobic routes (alanine, ethanol, lactate, GABA) and glyoxylate cycle. It also enabled us to discover integrated oxidative stress and NO homeostasis pathways that are differentially expressed in the tolerant ecotype. We expect that this information can be translated to agricultural relevant plants to increase our knowledge and biotechnological possibilities on plant submergence stress. Project description:Plant responses to the environment are shaped by the external stimuli and internal signaling pathways. In both the model plant Arabidopsis thaliana and crop species, circadian clock factors have been identified as critical for growth, flowering and circadian rhythms. Outside of A. thaliana, however, little is known about the molecular function of clock genes. Therefore, we sought to compare the function of Brachypodium distachyon and Seteria viridis orthologs of EARLY FLOWERING3, a key clock gene in A. thaliana. To identify both cycling genes and putative ELF3 functional orthologs in S. viridis, a circadian RNA-seq dataset and online query tool (Diel Explorer) was generated as community resource to explore expression profiles of Setaria genes under constant conditions after photo- or thermo-entrainment. The function of ELF3 orthologs from A. thaliana, B. distachyon, and S. viridis were tested for complementation of an elf3 mutation in A. thaliana. Despite comparably low sequence identity versus AtELF3 (< 37%), both monocot orthologs were capable of rescuing hypocotyl elongation, flowering time and arrhythmic clock phenotypes. Molecular analysis using affinity purification and mass spectrometry to compare physical interactions also found that BdELF3 and SvELF3 could be integrated into similar complexes and networks as AtELF3, including forming a composite evening complex. Thus, we find that, despite 180 million years of separation, BdELF3 and SvELF3 can functionally complement loss of ELF3 at the molecular and physiological level.

Project description:Dessert bananas have a soft texture and sweet taste at maturity. Plantain fruits belongs to Musa spp (AAB) and are known cooking bananas. This popular name is due to the fact that these fruits do keep a high amount of starch even after complete maturation and have a different flesh texture being not pleasant for fresh consumption. Plantains are a main starch food resource in African countries and India. Although a vital food source for big communities, studies about plantain are still scarce. The exploration of the biodiversity of the Musa gender can improve the breeding programs for many different problems, besides of a deeper knowledge about fruit development. We used here an easy and reproducible protocol for protein extraction and identification, resulting in the first fruit proteome of plantain species available until now. In addition we compared the results with the proteome from the dessert banana Cavendish (AAA). We identify in total 2390 proteins with false discovery rate of 0.2%. Genetically, both the dessert banana and the plantain are quite close but show a quite contrasting phenotype as mentioned above. The phenotype is undoubtedly associated to unique alleles. Using our in-house workflow for identifying allele specific peptides, we have found 98 candidate peptides to be unique for B genome and so encoded by a variety specific allele. From the 98 candidates we could confirm 59 mutations identified in the B genome. GO enrichment analysis of those B allele specific proteins showed that 20% of the proteins are related to sugar and/or starch metabolism. We hypothesize that the expression of B genome in plantain can be a key for the particular maturation process in plantain.
