Investigating the target and off-target landscape of PLK1 small molecule inhibitor volasertib

Project description:In this study we aimed to identify off-targets of polo-like kinase 1 (Plk1) small molecule inhibitor volasertib. Plk1 is an important cell cycle kinase and an attractive target for anticancer treatment. Volasertib is ATP-competitive small molecules that may also block the ATP-pocket of other proteins. Despite the fatal infections and negative survival in a phase III trial on volasertib in acute myeloid leukemia volasertib has been a promising treatment option in children with rhabdomyosarcoma. Therefore, there is a need to understand the nature of adverse effects that possibly originate from the off-target proteins. We used thermal proteome profiling (TPP) to identify proteins that have a change in the thermal stability after treatment with volasertib. The temperature of aggregation of several proteins involved in prostaglandin and phosphatidyl-inositol phosphate metabolism increased after treatment with volasertib. PIP4K2A and ZADH2 were stabilized both by treatment in living cells and cell lysate. Functional disruption of these proteins affects the immune response and fatty acid metabolism. In addition, volasertib was found to affect transcriptional coactivators, normal and alternative RNA splicing regulators and proteins involved in the intracellular transport regulation. Our data suggests that the identified proteins may contribute more to the understanding of anti-tumor effect of volasertib.

Development of novel chemical inhibitors of SETD8

Project description:SETD8 is a histone methyltransferase that catalyzes the monomethylation of histone H4K20. Overexpressed in cancer, several studies have suggested that it could be a potential target for treatment in certain tumors. However, there are currently very few SETD8 inhibitors, and all of them have bad pharmacological properties. Based on previously published structures of SETD8 bound to an H4K20me peptide, we have discovered a new chemical series of SETD8 inhibitors. As part of the characterization of these molecules, we conducted Thermal Proteome Profiling, aiming to discover potential additional targets as well as a better understanding of the signaling pathways that are affected by the drug.

Proteoform-level drug target landscapes demonstrates a wider spectrum of ibrutinib targets

Project description:In this study, we investigated the target landscape of the drug ibrutinib using thermal proteome profiling (TPP) and proteoform detection. Our findings demonstrated that ibrutinib interacts with multiple proteoforms, beyond its known targets. Specifically, we identified interactions related to immunomodulation, Golgi trafficking, endosomal trafficking, and glycosylation. These insights shed light on the clinical off-target effects and adverse events associated with ibrutinib. Moreover, our study emphasizes the significance of studyin drug interactions at the proteoform level and its potential implications for precision medicine.

Thermal proteome profiling of childhood ALL cell lines for proteoform detection

Project description:Acute lymphoblastic leukemia (ALL) is the most common childhood cancer, and it has a 5-year survival rate of 85% for European children. But for subsets of patients who fail to respond to standard of care chemotherapeutics, treatment options are limited, and clinical prognosis is poor. To establish a novel platform and methodology to better characterize ALL subtypes and identify their pharmacologic vulnerabilities, we performed thermal proteome profiling of 20 childhood ALL cell lines.

Epigenome-wide DNA methylation profiling in cord blood CD4+ T cells from children treated prenatally with Lactobacillus reuteri and/or omega-3 fatty acids

Project description:In this study, we have examined the effect of combined prenatal Lactobacillus reuteri and omega-3 fatty acid supplementation on DNA methylation patterns in neonatal immune cells from children with a high propensity of developing allergies. We addressed this matter by assessing epigenome-wide DNA methylation patterns in CD4+ T helper cells obtained at birth, using the Illumina MethylationEPIC 850K array. Samples were retrieved from all four arms of the on-going PRObiotics and OMega-3 (PROOM-3, ClinicalTrials.gov-ID: NCT01542970) allergy prevention trial, and treatment-induced differential methylation as well as network modules were assessed.

Tuberculosis alters immune-metabolic pathways resulting in perturbed IL-1 responses [metabolomics]

Project description:Tuberculosis (TB) remains a major public health problem and we lack a comprehensive understanding of how Mycobacterium tuberculosis (M. tb) infection impacts host immune responses. We compared, at two timepoints, the induced immune response to TB antigen, BCG and IL-1β stimulation between latently M. tb infected individuals (LTBI) and active TB patients. The immune response was assessed using the TruCulture system with a Null stimulation. samples were tested by Ultrahigh Performance Liquid Chromatography-Tandem Mass Spectroscopy (UPLC MS/MS) for a total of 696 metabolites.

Transcriptome sequencing of PDLSCs induced by GIPR and GLP1R alteration

Project description:Our previous study (Environ Pollut. 2023;323:121307) has indicated that Glucose-dependent insulinotropic polypeptide receptor (GIPR) and Glucagon-like peptide-1 receptor (GLP1R) are down-regulated in periodontal ligament stem cells (PDLSCs) by cigarette and E-cig. In the current study, we focus on investigating the functional roles of these two G protein-coupled receptors in PDLSCs, as well as their molecular mechanisms behind it. In brief, human PDLSCs treated with GIPR-siRNA, GIPR agonist (GIPRA) as well as GIPR, GLP1R dual agonist (2GRA) were used to study the effects of GIPR on cell growth of PDLSCs. Moreover, PDLSCs were induced to undergo osteogenic, adipogenic, chondrogenic, and neurogenic differentiation in vitro. GLP1R siRNA, GLP1R agonist (GLP1RA), and 2GRA were respectively administered to investigate the effects of GLP1R on the differentiation potential of PDLSCs.

Project description:The epigenetic regulation on gene transcription affected by Electronic-cigarette (E-cig) to human gingival mesenchymal (GMSC) is not fully understood. Here, we collected GMSCs from systemically healthy patients due to the premolars and extracted for orthodontic reasons, and treated with E-cig smoke with original flavor (G2), E-cig smoke with menthol flavor (G3), E-cig liquid with original flavor (G4), and E-cig liquid with menthol flavor (G5) by the optimal conditions of LC50, and conducted H3K27me3 ChIP-seq to compare with untreated control (G0).

Project description:Genomic DNA was extracted from peripheral blood from patients with familial PD and their matched healthy siblings. Genomic microarray analysis of the subjects was performed using the CytoScan HD array platform. The CytoScan HD assay was performed according to the manufacturer’s protocol. CEL files that include the intensity probe signals were produced by GeneChip Scanner 3000 7G, using the GeneChip Command Console Software (Thermo Fisher Scientific, Waltham, MA, USA).

Circadian 45h time-course RNA-seq expression profiling of HCT116 cells in WT condition and upon CRISPR/Cas9-mediated knock-out of core-clock genes ARNTL, PER2 and NR1D1

Project description:A 45h time-course RNA-seq study was performed to analyse the different circadian phenotypes of human colorectal cancer cell line HCT116 WT, HCT116 ARNTL Knockout, HCT116 PER2 Knockout and HCT116 NR1D1 Knockout cells. Samples were taken every 3h starting from 9h after cell synchronization for a period of 45h resulting in 16 time-points for each cell line.
