Project description:GPI anchors many proteins to the cell surface. GPI precursor has three mannoses, all of which are modified by ethanolamine-phosphate (EthN-P). It has been believed that EthN-P on the third mannose is always used as a bridge to the protein and EthN-P on the second mannose is removed after GPI is attached to the protein. In fact, several GPI-anchored proteins are not appreciably reduced on cells defective in PIGG, which transfers EthN-P to the second mannose. Nevertheless, mutations in PIGG cause neuronal abnormalities. Here, we show that EthN-P on the second mannose is used as a preferential bridge for several GPI-anchored proteins. Our data modifies the current view of GPI anchors and provides mechanistic basis of PIGG deficiencies.

Project description:Objectives: This study aimed to investigate the microbiological characteristics of outer membrane vesicles (OMVs) derived from Pseudomonas aeruginosa (P. aeruginosa) to understand their mechanisms of inhibition of Acinetobacter baumannii (A. baumannii) in vitro. Methods: We assessed the inhibitory effects of P. aeruginosa on A. baumannii using a modified cross-streak assay. Subsequently, OMVs were extracted from P. aeruginosa strains using high-speed centrifugation, tangential flow filtration, ultrafiltration, and ultracentrifugation. Sodium dodecyl sulfate-polyacrylamide gel electrophoresis (SDS-PAGE), transmission electron microscopy (TEM), and nanoparticle tracking assays (NTAs) were performed to confirm the presence of the extracted OMVs. P. aeruginosa-derived OMVs’ inhibitory activity against A. baumannii was tested using a modified time-kill assay. The proteomic analysis of OMVs revealed potential antibacterial protein clusters with diverse functions. Results: P. aeruginosa 022 (PA022) demonstrated inhibition of A. baumannii in the cross-streak assay. The protein levels of OMVs for PA022 and P. aeruginosa ATCC 27853 (PA ATCC 27853) were 1665 and 428.6 μg/mL, respectively. Additionally, PA 022 and PA ATCC 27853 exhibited variable patterns and sizes in the SDS-PAGE, TEM, and NTA. Furthermore, the growth inhibitory effect of PA022 OMVs on A. baumannii was evaluated using a modified time-kill assay. The proteomic analysis of OMVs revealed potential antibacterial protein clusters in PA 022 associated with virulence, motility, and post-translational modifications. Conclusion: Our study contributes to the understanding of P. aeruginosa OMVs characteristics and their inhibitory effect against A. baumannii, providing insights into the development of alternative therapeutic approaches against multi-drug resistance.

Project description:The human plasma glycoproteome holds enormous potential to identify personalized biomarkers to diagnose and understand disease. Recent advances in mass spectrometry and software development are opening novel avenues to mine the glycoproteome for protein- and site-specific glycosylation changes. Here, we describe a novel plasma N-glycoproteomics method for disease diagnosis and evaluated its clinical applicability by performing comparative glycoproteomics in blood plasma of 40 controls and a cohort of 74 patients with 13 different genetic diseases that directly impact the protein N-glycosylation pathway. The plasma glycoproteome yielded high-specificity biomarker signatures for each of the individual genetic defects. Bioinformatic analyses revealed site-specific glycosylation differences that could be explained by underlying glycobiology and in specific diseases by protein-intrinsic factors. Our work illustrates the strong potential of plasma glycoproteomics to significantly increase specificity of glycoprotein biomarkers with direct insights in site-specific glycosylation changes to better understand the mechanisms underlying human disease.

Project description:Untargeted multi-omics analysis of plasma is an emerging tool for the identification of novel biomarkers for evaluating disease prognosis and for a better understanding of molecular mechanisms underlying human disease. The successful application of metabolomic and pro-teomic approaches relies on reproducibly quantifying a wide range of metabolites and proteins. Herein, we report the results of untargeted metabolomic and proteomic analyses from blood plasma samples following analyte extraction by two frequently used solvent systems: chloro-form/methanol and methanol-only. Whole blood samples were collected from participants (n=6) at University Hospital Sharjah (UHS) hospital, then plasma was separated and extracted by two methods i. methanol precipitation and, ii. 4:3 methanol:chloroform extraction. The coverage and reproducibility of the two methods were assessed by ultra-high-performance liquid chromatography-electrospray ionization quadrupole time-of-flight mass spectrometry (UHPLC-ESI-QTOF-MS). The study revealed that metabolite extraction by methanol-only showed greater reproducibility for both metabolomic and proteomic quantifications than did methanol/chloroform, while yielding similar peptide coverage. However, coverage of extracted metabolites was higher with the methanol/chloroform precipitation.

Project description:Since few data are available on glycans expressed by human BCRs, we aimed to analyze the Fc glycans of membrane-bound IgG after BCR capture and tryptic digestion by LC-MS. For this purpose, human B-cell lines from Burkitt Lymphoma (Ramos) expressing IgG1-BCRs in the presence or absence of Fc glycans (FcG) were analyzed. The B-cell lines were generated by transduction of the BCR-negative MDL-AID KO cell line with N(297) or mutant Q(297) IgG-BCRs. The BCR sequences used were derived from single-cell sorted human B cells isolated from patients with the autoimmune disease rheumatoid arthritis. Two BCRs were directed towards citrullinated antigens (2G9 and 3F3), while a third BCR was directed against tetanus toxoid (D2). In addition, we analyzed the Fc glycan profile of IgG secreted (sIgG) by human Ramos B cells for comparison.

The main immune cells are haemocytes, able to respond to pathogens and external attacks. First reports based on morphological observations suggested that the white body located in the optic sinuses of cuttlefish was at the origin of haemocytes. We performed a shotgun analysis of the proteome of the white body in cutllefish in order to confirm haematopoietic function and explore additional function.

The alteration of protein turnover represents a new type of biological information which might provide unique insight in disease pathophysiology, e.g. Alzheimer disease (AD), amyotrophic lateral sclerosis or diabetes. The use of tracer methods makes it however possible to follow protein synthesis on a proteome-scale based on the incorporation of stable isotope-labeled precursors such as 13C6-leucine. The latest mass spectrometry (MS) technologies on quantitative approach called stable isotope labeling kinetics (SILK) was applied to humans after the intravenous administration of 13C6-leucine. The SILK approach has therefore the potential to generate unique in vivo information that is not accessible using classical quantitative techniques. As a matter of fact, the concentration of a given protein in a tissue or a biological fluid is the combination of multiple events and mechanisms. The translation rate at the cellular level is obviously the initial determinant which will directly impact the presence/absence of a given protein. Translation is dependent on transcription and its genetic and epigenetic regulation. Transcriptomics is therefore one of the way to follow protein synthesis, but it is known that it reflects only partially protein concentration. In fact, many subsequent events will modify protein presence starting by post-translational maturation (which in case of pathologic mutation could lead to proteins misfolding, degradation or mis-trafficking. In our study, we are focusing on CSF proteins which originate locally from resident cells (lymphocytes...) or after compartment transfer, from central nervous system (CNS) and systemic tissues. In this work, we relied on high resolution MS (HRMS) to follow the kinetics incorporation of labelled Leucine in thousands of peptides corresponding to hundreds of proteins and their isoforms. This new approach necessitated first to develop original data processing and modelling of protein turnover which is the foundation for the SILK analysis of other types of samples, including blood and urine. The information that derived from this type of large scale analysis will help build a new vision of human physiology based on protein turnovers, and compartment transfer investigation.

Project description:Purified, putative unprocessed and processed MBPmut-TNFa fusion proteins were analyzed by LC-MS. The average molecular weights of the eluted MBPmut-TNFa fusion proteins obtained by deconvolution of the ESI-MS spectra are given. For MBPmut-TNFa preparations from “Empty vector control” and “RseP-Myc H22F”, we found a protein eluting at 9.1 with an average molecular weight of about 45448 Da min, which was higher than expected for a MBPmut-TNFa fusion protein and was therefore not further characterized. Compounds eluting at retention times above 9.5 min (corresponding to 90 % acetonitrile) were contaminants not further characterized. a to e belong to one experiment, and the processing specificity of RseP wt was confirmed in this experiment by analysis of RsePMyc wt. The C-terminal sequences of the substrate MBPmut- … CPFLSLFSFL39 fusion protein and processing product MBPmut- … CPFLSLF36 were confirmed by LC-MS/MS analysis.
