Identification of SFXN1 partners LC-MSMS

ABSTRACT: Sideroflexins (SFXN) are evolutionarily conserved mitochondrial carriers belonging to the SCL56 family. Because little is known about SFXN1 interactome, a high-throughput search of SFXN1 binding partners was launched with the aim to better understand its mitochondrial functions. The large-scale identification of SFXN1 physical partners was based on co-immunoprecipitation followed by shotgun mass spectrometry (coIP/LC-MSMS).

Sideroflexins (SFXN, SLC56) are a family of evolutionarily conserved mitochondrial carriers potentially involved in iron homeostasis. Smooth Muscle Cell Phenotypic Switch Induced by Cigarette Smoke Condensate

Project description:Cigarette smoke is a risk factor for inflammatory diseases, such as atherosclerosis. Tobacco smoke interacts with inflammatory cytokines to produce endothelial dysfunction and induces pro-inflammatory and pro-atherosclerotic effects in vascular tissue. Smooth muscle cells (SMCs) are present in the media of human arteries, and are considered protective against atherosclerotic plaque destabilization. Contractile SMCs are the most prominent cell type in the healthy vessel wall. SMCs are not terminally differentiated, and retain the ability to undergo a phenotypic switch from a contractile to a dedifferentiated synthetic state to express inflammatory markers and a phagocytic activity in response to environmental cues. The aim of our study was to evaluate the effects in human SMCs of lipophilic component from cigarette smoke condensate (CSC) and of hydrophilic components of Electronic-cigarette, Tobacco heating products, or cigarette smoke.

First identification of ITM2B interactome in the human retina

Project description:ITM2B is a type II ubiquitous transmembrane protein which role remains unclear. ITM2B mutations have been associated with different disorders: mutations leading to longer mutant proteins have been reported in two distinct Alzheimer-like autosomal dominant disorders with early-onset progressive dementia, cerebellar ataxia, spasticity and variable degrees of deafness, early onset-cataract and vascular retinal abnormalities. Both disorders share neurological features including severe cerebral amyloid angiopathy, non-neuritic plaques, and fibrillary tangles as in Alzheimer Disease. Our group reported a missense mutation in ITM2B underlying an unusual retinal dystrophy with no dementia. This finding would suggest a specific role of ITM2B in the retina. The identification and characterization of retinal protein partners would bring new insights to the cellular functions of ITM2B in the retina. We performed ITM2B immunoprecipitation followed by quantitative proteomic analysis on normal human retina using two distinct antibodies recognizing different epitopes of the protein. Two pools of ITM2B protein partners were identified for each antibody and compared for functional annotation. Besides common proteins, specific partners involved in translation and mitochondrial homeostasis were identified suggesting a role of ITM2B in these cellular functions. To our knowledge, this is the first report of ITM2B interactome in human retina. Our findings also support a unique and specific role for the newly annotated ITM2B protein isoform.

CUT&RUN experiment in colon cancer cells (HCT116, DLD1 and SW620), assessing TBX3 genomic occupancy

Project description:The Wnt/β-catenin signaling pathway plays crucial roles in nearly all parts of embryonic development and adult stem cell homeostasis. Its aberrant activation has been linked to many diseases such as developmental irregularities and various severe forms of cancer, with colorectal cancer (CRC) as a prime example. While much work has been dedicated to uncovering effective therapeutics to block oncogenic Wnt signaling, such interventions have not proven trivial because of the broad activity of Wnt throughout the adult body and the difficulty in finding suitable molecular targets. We have previously identified the developmental transcription factor TBX3 as a participant of the Wnt-mediated transcriptional regulation. Here we examine the genome-wide binding pattern of TBX3 in the human CRC cells lines HCT116 (25 replicates), DLD1 (2 replicates) and SW620 (2 replicates), by employing CUT&RUN (C&R) with Low-Volume and Urea (LoV-U; Zambanini et al., 2022).

A shared gene expression signature in human blastocyst embryos affected by a mitochondrial defect.

Project description:Mitochondrial DNA (mtDNA) quantitative and qualitative defects have been associated with impaired human embryonic development, but the underlying mechanisms remain unknown. By using human embryos affected by mitochondrial disorders as models of mitochondrial dysfunction, we compared gene expression between 9 mitochondrial embryos (carriers of a pathogenic variant in a mtDNA or a nuclear gene coding for a mitochondrial protein) to 33 controls. Transcriptomic analyses performed by RNA-Sequencing revealed a similar global transcriptional repression in mitochondrial embryos affecting a significant proportion of differentiation factors and nuclear genes encoding mitochondrial proteins. If oxidative phosphorylation was at the top of the most significant deregulated pathways, cell survival and autophagy were found to be significantly decreased in these embryos, questioning their viability. Differentially expressed genes identified in this study represent good predictive biomarkers of mitochondrial dysfunction and should be tested as markers of preimplantation development.

Proteomics analysis of human breast milk by two-dimensional polyacrylamide gel electrophoressi (2D-PAGE) coupled with mass spectrometry to assess breast cancer risk

Project description:Breast Cancer (BC) is one of the most common cancers and one of the most common causes for cancer- related mortality. Discovery of protein biomarkers associated with cancer, is considered as important for early diagnosis and prediction of the cancer risk. Protein biomarkers could be investigated by large-scale protein investigation or proteomics, using mass spectrometry (MS)- based techniques. Our group applies MS-based proteomics to study the protein pattern in human breast milk from women with BC and controls and investigates the alterations and dysregula-tions of breast milk proteins in comparison pairs of BC versus control. These dysregulated pro-teins might be considered as potential future biomarkers of BC. Identification of potential bi-omarkers in breast milk may benefit young women without BC, but who could collect the milk for future assessment of BC risk. Previously we identified several dysregulated proteins in dif-ferent sets of human breast milk samples from BC patients and controls using gel-based protein separation coupled with MS. Here, we performed two-dimensional polyacrylamide gel electro-phoresis (2D-PAGE) coupled with nano-liquid chromatography-tandem mass spectrometry (nanoLC-MS/MS) in a small-scale study on a set of 6 human breast milk samples (3 BC samples vs. 3 controls) and we identified several dysregulated proteins which have potential roles in cancer progression and might be considered as potential BC biomarkers in the future.

Proteomic Analysis of FSCN1-Interacting Proteins in LSCC cells

Project description:Fascin actin-bundling protein 1 (FSCN1) is an evolutionarily conserved actin-bundling protein that plays a critical role in cell migration, motility, adhesion and cellular interactions. Although multiple clinical studies have implicated the expression of FSCN1 in laryngeal squamous cell carcinoma (LSCC) progression, the precise mechanism of FSCN1 in the process has not been clearly elucidated. To define FSCN1 function, we characterized FSCN1-interacting proteins in LSCC cells by immunoprecipitation followed by LC-MS/MS. After data filtering, 119 proteins with expression in both the Hep-2 and TU-177 cell samples were identified as FSCN1-interacting partners. With in-depth bioinformatics analysis, we linked FSCN1 to critical cellular processes including cell adhesion, glycolysis/gluconeogenesis, regulation of protein ubiquitination, ribosomal RNA processing and small molecule metabolism. We discuss the interactions between FSCN1 and some of the newly validated partners. The identification of these potential partners of FSCN1 expands our knowledge of the FSCN1 interactome and provides a valuable resource for understanding the functions of this protein in LSCC progression.

Count Dracula Resurrected: Proteomic Analysis of Vlad III the Impaler’s Documents by EVA Technology and Mass Spectrometry

Project description:The interest of scientists in analysing items of World Cultural Heritage, has been exponentially increasing since the beginning of the new millennium. These studies have grown considerably in tandem with the development and the use of sophisticated and sensitive technologies such as the high-resolution mass spectrometry (MS) and the non-invasive and non-damaging technique, known under the acronym EVA. Here, we report the results about the MS-characterization of the peptides and proteins harvested by the EVA technology applied to three letters written in 1457 and 1475 by the voivode of Wallachia, Vlad III, also known as Vlad the Impaler, or Vlad Dracula. The discrimination of the “original” endogenous peptides from contaminant ones was obtained monitoring their different level of deamidation and of other diagenetic chemical modifica-tions. The characterization of the ancient proteins extracted from these documents allowed to explore the environmental conditions, in the second half of the 15th-century, of the Wallachia, a region considered as a meeting point for soldiers, mi-grants and travellers that probably carried not only trade goods and cultural traditions, but also diseases and epidemics. In addition, the identification of many human peptides and proteins harvested from the letters allowed to uncover more about Vlad Dracula the Impaler. Particularly, the experimental data show that he probably suffered of inflammatory processes of the respiratory tract and/or of the skin, and, according to some stories, he also suffered from a pathological condition called haemolacria, that is he could shed tears admixed with blood. It is worth to note that it cannot deny that more medieval peo-ple may have touched these documents, but it is also presumable that the most prominent ancient proteins should be related to the Prince Vlad the Impaler, who written and signed these letters.

The difference in serum proteomes in schizophrenia and bipolar disorder

Project description:Purpose of study is revealing significant differences in serum proteomes in schizophrenia, bipolar disorder (BD), and matched healthy controls. The sample preparation included affinity removing of six major proteins, separation by 1D electrophoresis, in-gel tryptic hydrolysis, and LC-MS/MS peptide analysis using LTQ Orbitrap Velos mass spectrometer. When comparing proteome profiles, different unique protein sets were revealed (absent in other groups): 22 proteins typical for schizophrenia, and 20 – for BD. Protein set in schizophrenia was mostly associated with nucleic acid and protein metabolism, immune response, cell communication, and cell growth and maintenance. Protein set in BD was mostly associated with cell growth and maintenance, nucleic acid metabolism regulation, immune response, protein metabolism, transport and cell communication. Concentrations of ankyrin repeat domain-containing protein 12 (ANKRD12), coagulation factor XIII, and cadherin 5 in serum samples were determined by ELISA. Significant difference between three groups was revealed in ANKRD12 concentration (p=0.02), with maximum elevation of ANKRD12 concentration (median level) in schizophrenia followed by BD. Cadherin 5 concentration differed significantly (p=0.035) between schizophrenic patients with prevailing positive symptoms (4.78 [2.71;7.12] ng/ml) and those with prevailing negative symptoms (1.86 [0.001;4.11] ng/ml). Our results are presumably useful for discovering the new pathways involved in endogenous psychotic disorders.
