Project description:Objectives: Salivary glands are affected during radiotherapy in the head and neck region, leading to a reduction in salivary flow and changes its composition. Besides negatively affecting the oral soft tissues, this can also lead to dental impairment. Thus, we evaluated the effect of radiotherapy in the proteomic profile of the saliva in patients with head-and-neck-cancer (HNC). Materials and methods: HNC patients had their saliva collected before (BRT), during (2-5 weeks; DRT) and after (3-4 months; ART) radiotherapy. Saliva was also collected from healthy volunteers (control; C). Samples were processed for proteomic analysis. Results: In total 1.055 proteins were identified, among which 46 were common to all groups, while 86, 86, 286 and 395 were exclusively found in C, BRT, DRT and ART, respectively. Remarkably, alpha-enolase was increased 35-fold DRT compared with BRT, while proline-rich proteins were decreased. ART there was a 16-fold increase in scaffold attachment factor-B1 and a 3-fold decrease in alpha-enolase and several cystatins. When compared with C, salivary proteins of BRT patients showed increases cystatin-C, lysozyme C, histatin-1 and proline-rich proteins. Conclusion/Clinical revelance: Both HNC and radiotherapy remarkably change the salivary protein composition. Altogether, our results, for the first time, suggest investigating alpha-enolase levels in saliva DRT in future studies as a possible biomarker and strategy to predict the efficiency of the treatment. Moreover, our data provide important insights for designing dental products that are more effective for these patients and contribute to a better understanding of the progressive changes in salivary proteins induced by radiotherapy.

Project description:We have performed in solution hydrogen exchange (HDX) on peptide standards and bovine hemoglobin with subsequent quenching, pepsin digestion, and cold capillary electrophoretic separation coupled with mass spectrometry (MS) detection for the benchmarking of a lab built HDX-MS platform. Though neutral coated capillaries that eliminate electroosmotic flow provide fast separations with peak capaci-ties surpassing 200, uncoated capillaries with high electroosmotic flow achieve half as much peak ca-pacity with even faster separations but 30% higher deuterium retention for angiotensin II peptide standard. The data obtained from two different separation conditions on peptic digests of bovine he-moglobin shows strong agreement for relative deuterium uptake between methods and provides data amenable to software such as MS-Studio. Processed data from denatured hemoglobin vs the longest time point in this study (50,000s) also shows agreement with subunit interaction sites determined by crystallographic methods.

Project description:Insertion of lipopolysaccharide (LPS) into the outer membrane (OM) of Gram-negative bacteria is mediated by a druggable OM translocon consisting of a beta-barrel membrane protein, LptD, and a lipoprotein, LptE. The beta-barrel assembly machinery (BAM) assembles LptD together with LptE to form a plug-and-barrel structure. In the enterobacterium Escherichia coli, formation of two native disulfide bonds in LptD controls LPS translocon activation. Here we report the discovery of LptM (formerly YifL), a conserved lipoprotein that assembles together with LptD and LptE at the BAM complex. We demonstrate that LptM stabilizes a conformation of LptD that can efficiently acquire native disulfide bonds and be released as mature LPS translocon by the BAM complex. Inactivation of LptM causes the accumulation of non-natively oxidized LptD, making disulfide bond isomerization by DsbC become essential for viability. Our structural prediction and biochemical analyses indicate that LptM binds to sites in both LptD and LptE that are proposed to coordinate LPS insertion into the OM. These results suggest that, by mimicking LPS binding, LptM facilitates oxidative maturation of LptD, thereby activating the LPS translocon.

Project description:Multidrug ATP-Binding Cassette (ABC) exporters use an alternating access mechanism to translocate drugs across membranes, but the molecular mechanism of substrate release is still elusive due to the poor affinity of the drug-binding pocket for its ligand at this stage. Here, we bring new information on this mechanism by resolving two ATP-bound outward-facing conformations of the homodimer BmrA from Bacillus subtilis by X-ray crystallography with no drug bound and by cryo-EM in the presence of rhodamine 6G. This revealed the first structure of a multidrug pump with a substrate bound to the drug-binding pocket in a pre-release state. Two R6G molecules bind to the drug-binding cavity at the level of the outer leaflet, between transmembrane (TM) helices 1-2 of one monomer and TM5’-6’ of the other. Hydrogen-Deuterium exchange coupled to mass spectrometry (HDX-MS) and molecular dynamics simulations confirmed the high flexibility of this region, presumably driving the release of structurally divergent compounds.

Project description:The cost of Carica papaya production through seed-based propagation is increased by sex segregation, making in vitro techniques a more appealing option for clonal propagation. Inducing embryogenic callus with 2,4-dichlorophenoxyacetic acid (2,4-D) hold the potential to large-scale cloning, although the molecular mechanisms underlying this process are still not well understood. In this study, we performed a temporal analysis in the proteome of C. papaya callus to identify the key players involved in embryogenic differentiation. Mature zygotic embryos were used as explants and treated with 20 μM 2,4-D to induce embryogenic callus. Total proteins were extracted at 0, 7, 14, and 21 days (T0, T7, T14, and T21), and 1407 proteins were identified using bottom-up proteomic approach. Comparative proteomics revealed 957 differentially accumulated proteins (DAPs) (p<0.05 and log2FC >0.585 or <-0.585) in at least one comparison between the analyzed induction times points. The clustering analysis revealed four clusters with distinct patterns of protein accumulation throughout the embryogenic callus induction treatment. The cluster 1 contains 386 DAPs that accumulated at all analyzed times after treatment with 2,4-D. In contrast, cluster 2 contains 165 DAPs that decrease in abundance during the induction. The cluster 3 contains 251 proteins that are most abundant just after the start of incubation in 2,4-D (T7) and cluster 4 grouped 155 proteins that accumulate after callus formation. Functional analysis revealed that proteins involved with reserve storage and seed maturation were more abundant in the explant at T0 and decreased as callus formation progressed. Biological processes involving carbohydrate and amino acid metabolism, aerobic respiration, and protein catabolic processes were enriched after induction treatment. Regulatory proteins, including histone deacetylase (HDT3) and argonaute 1, were more abundant after the start of induction treatment with 2,4-D, suggesting their role in acquisition of embryogenic competence. Predicted protein-protein networks revealed the regulatory role of proteins 14.3.3 accumulated during callus induction and the association of proteins involved in oxidative phosphorylation, hormone response, and SAM metabolism. Our findings emphasize the modulation of the proteome at different stages during embryogenic callus initiation and identify regulatory proteins that might be involved with the activation of this process.

Project description:Objective: To investigate the salivary proteomic profile associated with excessive gingival bleeding in pregnant women with obesity. Methods: Participants were divided into two groups based on Bleeding on Probing (BOP): excessive gingival bleeding (BOP > 50%, G1 = 9) and no excessive gingival bleeding (BOP 0–30%, G2 = 9). Unstimulated saliva samples were collected and individually analyzed using Nano Liquid Chromatography Electron Spray Ionization Tandem Mass Spectrometry (nLC-ESI-MS/MS). Proteins were classified by Gene Ontology (GO) analysis for biological process, molecular function, immune system involvement, and cellular component. Differences in protein expression were identified using thresholds of p > 0.05 for downregulation and 1-p < 0.95 for upregulation. Results: Among 183 identified proteins, 100 were shared between groups, with 57 up-regulated and 27 down-regulated in G1. Key biological processes included the antimicrobial humoral response and hydrogen peroxide catabolism, with proteins linked to immune function and endopeptidase regulation. Interaction network analysis revealed Lactotransferrin (increased 5-fold in G1), Haptoglobin (4-fold), and Immunoglobulin J chain (3-fold) as up-regulated, while Statherin (5-fold) and Protein S100-A8 (4-fold) were down-regulated. These proteins were associated with defense response and antimicrobial activity. Conclusions: Pregnant women with obesity and excessive gingival bleeding exhibited distinct salivary proteomic profiles, characterized by upregulation of immune-related proteins and downregulation of tissue-protective proteins. These findings highlight potential biomarkers for early detection and targeted management of periodontal inflammation in this high-risk group.

Project description:Aim: This study aimed to analyze the salivary proteomic profile related to obesity and periodontitis in women during pregnancy and after delivery. Materials and methods: The sample assisted during the 3rd trimester of pregnancy (T1) and after childbirth (T2) was divided into: with obesity and periodontitis (OP = 8); with obesity and without periodontitis (OWP = 10); with normal BMI but with periodontitis (NP = 10); with normal BMI and without periodontitis (NWP = 10). The proteins were extracted and processed individually by label-free proteomics (nLC-ESI-MS/MS). ProteinLynx GlobalServer software was used to process and search the data, and the proteins were analyzed by their access number by UniProt catalog. Results: The up-regulation of Heat shock protein (HSP) 70 kDa 1A, 1B and 1-like were related to both obesity and periodontitis, separately. Albumin and thioredoxin were up-expressed in periodontitis cases, while Cystatins (mainly S, SA, SN) and Lactotransferrin were down-expressed. The high abundance of Submaxillary gland androgen-regulated protein 3B, S100A8, Matrix metalloproteinase-9 (MMP9), HSP 70 kDa 2 and 6, Putative HSP 70 kDa 7, HSP 71 kDa, Haptoglobin and Plastin-1 were significant in the combination of obesity and periodontitis. Conclusion: Obesity and periodontitis remarkably altered the proteome of the saliva during pregnancy with substantial alterations after delivery. Proteins related to humoral immune response and antibacterial humoral response were highly expressed in women with periodontitis, while proteins related to glycolytic, carbohydrate catabolic, glucose metabolic, organophosphate metabolic and carbohydrate derivative metabolic processes were more expressed in individuals with obesity.

Project description:This study aims to deal with a comparative proteome analysis of shoot and root tissues of contrasting phosphorus (P) responsive rice genotypes (Pusa-44 and its near-isogenic line (NIL)-23 harboring Pup1 QTL). Proteins were isolated from shoot and root tissues collected from 45-day-old rice plants grown hydroponically in PusaRicH medium with P (16ppm, +P) or without P (0 ppm, -P) under controlled environmental conditions. Following protein quantification using the Bradford method, and quality check using 1D SDS-PAGE, trypsin was used for in-solution digestion and Nano ACQUITY UPLC-MS/MS was used to separate and identify peptides. This study aimed at deciphering the molecular aspect of Pup1 QTL in P-starvation stress tolerance in rice.

Project description:Histoplasma capsulatum is a thermally dimorphic fungus with worldwide distribution, and high incidence in the Americas. It is the etiologic agent of histoplasmosis, an important life-threatening systemic mycosis. Dimorphism is an important feature for fungal survival in different environments and it has been related to the virulence of H. capsulatum, and essential to the establishment of infection. Proteomic profiles have brought important contributions to the knowledge of metabolism and pathogenicity in several biological models. However, studies of the H. capsulatum proteome have been underexplored. In the present study, we report the first proteomic comparison between the mycelium and the yeast cells of H. capsulatum. Liquid chromatography coupled to mass spectrometry was used to evaluate the proteomic profile of the two phases of H. capsulatum. In summary, 214 proteins were only detected/or preferentially abundant in mycelium, while the same occurred to 335 proteins in yeast cells. In mycelium, enzymes related to the glycolytic pathway and to the alcoholic fermentation showed greater abundance, suggesting a higher use of anaerobic pathways for energy production. In yeast cells, proteins related to the tricarboxylic acid cycle and response to temperature stress showed high abundance. Proteins related to oxidative stress response or involved with cell wall metabolism were identified with differential abundance in both conditions. Validation of proteomic data was performed by enzymatic activity determination, western blot assays, or immunofluorescence microscopy. These experiments corroborated, directly or indirectly, the abundance of isocitrate lyase, 2-methylcitrate synthase, catalase B, and mannosyl-oligosaccharide-1,2-alpha-mannosidase in the mycelium and heat shock protein (HSP) 30, HSP60, glucosamine-fructose-6-phosphate aminotransferase, glucosamine-6-phosphate deaminase, and N-acetylglucosamine-phosphate mutase in yeast-cells. The proteomic profile associated functional classification analyzes of proteins provided a better understanding of the metabolic reorganization and cell wall remodeling on the yeast form of H. capsulatum.

Project description:Perkinsus marinus is an intracellular parasitic protozoan that is responsible for serious disease epizootics in marine bivalve molluscs worldwide and along with P. olseni belongs to the OIE list of notified diseases. Despite all available information on P. marinus genomics, more baseline data is required at the proteomic level for a better understanding of P. marinus biological processes, including virulence mechanisms. In the present study, we have established in vitro clonal cultures of P. marinus from infected gills and mantle tissues of C. rhizophorae to evaluate the parasite cellular proteomic profile. A high throughput label-free shotgun HDMS approach using nanoUPLC-MS was used. Our intention was to provide the first comprehensive proteome profile of P. marinus that might serve as a valuable resource for future investigations involving comparative analyses of P. marinus from different regions, as well as comparisons of different species of Perkinsus.
