Project description:Current non-specific immunosuppressive treatments for Systemic Lupus Erythematosus (SLE) show modest efficacy. In SLE the monocytic/macrophage (Mo/Mφ) system plays a key role in the initiation and perpetuation of the systemic autoimmune response. However, the distinct functions of the Mo/Mφ cellular subsets remain elusive. Herein, we demonstrate a distinct proteomic and transcriptomic profile of non-classical monocytes (NCM) of active patients with SLE with enhanced inflammatory features such as deregulated DNA repair, cell cycle and enhanced IFN signaling in parallel with cell differentiation and developmental cues. Ex-vivo assays revealed an upregulation of p53 due to enhanced DNA damage along with G0 cell cycle arrest of SLE NCM indicative of an inflammatory phenotype. This aberrant profile of NCM of active patients with SLE is linked with an activated macrophage-like and enriched M1 pro-inflammatory response. We envisage that enhanced autophagy in SLE NCM may drive their differentiation towards an M1-like macrophage profile contributing to disease severity. Together, these findings provide evidence of skewed differentiation of NCM towards an M1-like macrophage phenotype as a pathogenic feature of NCM in SLE.

Project description:Individuals with Alzheimer Disease who develop psychotic symptoms (AD+P) experience more rapid cognitive decline and have reduced indices of synaptic integrity relative to those without psychosis (AD-P). We sought to determine whether the postsynaptic density (PSD) proteome is altered in AD+P relative to AD-P, analyzing PSDs from dorsolateral prefrontal cortex of AD+P, AD-P, and a reference group of cognitively normal elderly subjects. The PSD proteome of AD+P showed a global shift towards lower levels of all proteins relative to AD-P, enriched for kinases, proteins regulating Rho GTPases, and other regulators of the actin cytoskeleton. We computationally identified potential novel therapies predicted to reverse the PSD protein signature of AD+P. Five days of administration of one of these drugs, the C-C Motif Chemokine Receptor 5 inhibitor, maraviroc, led to a net reversal of the PSD protein signature in adult mice, nominating it as a novel potential treatment for AD+P.

Project description:This article presents a study that examines the proteomic alterations associated with opioid use disorder (OUD) in the human brain. The study investigates the interplay between pro-inflammatory signaling, extracellular matrix (ECM) remodeling, and synaptic plasticity in the corticostriatal circuitry associated with OUD. The findings reveal differential alterations in the synaptic proteomes across the nucleus accumbens (NAc) and dorsolateral prefrontal cortex (DLPFC), indicating that changes in certain synaptic subtypes are unique to each brain region. The proteomic alterations associated with OUD in DLPFC are mainly in glutamatergic, serotonergic, dopaminergic, and oxytocin signaling, while altered adrenergic signaling is enriched in NAc. The study also identifies alterations in proteins involved in circadian entrainment specifically in synaptic enrichments in both DLPFC and NAc of OUD subjects. These findings provide new evidence linking disrupted molecular rhythms in the regulation of distinct synaptic subtypes altered by opioids.

Project description:Axonal development in mammals begins in the embryonic stage and continues postnatally. During early postnatal period, proteomic landscape of axons changes rapidly, coordinated by transcription, protein turnover, and post-translational modifications. Studying axonal proteome across development in complex tissue remains challenging. Axonal compartments from the brain cannot be isolated without substantial losses. Axons from different circuits are intermingled; isolation techniques that do not resolve cell types likely mask neuronal class specific features. Here, we create a Cre-dependent APEX2 reporter mouse line and demonstrate its utility to map cell-type specific proteome of corticostriatal projections across postnatal development. We define temporal patterns of axonal proteome and phosphoproteome levels, and their relevance to neurodegenerative and psychiatric diseases. This analysis workflow also identifies proline-directed kinases and phosphosites as major regulators for corticostriatal development. Altogether, APEX2 transgenic reporter-based proximity labeling approach offers a flexible strategy for mapping subcellular proteome, with cell type specificity, across neurodevelopment.

Project description:Recent studies have linked the activity of ER aminopeptidase 2 (ERAP2) to increased efficacy of immune-checkpoint inhibitor cancer immunotherapy, suggesting that pharmacological inhibition of ERAP2 could have important therapeutic implications. To explore the effects of ERAP2 inhibition on the immunopeptidome of cancer cells we treated MOLT4 T lymphoblast leukaemia cells with a recently developed selective ERAP2 inhibitor, isolated Major Histocompatibility class I molecules (MHCI) and sequenced bound peptides by tandem liquid chromatography mass spectrometry. Inhibitor treatment induced significant shifts on the immunopeptidome so as more than 20% of detected peptides were either novel or significantly upregulated. Most of the inhibitor-induced peptides were 9mers and had sequence motifs and predicted affinity consistent with being optimal ligands for at least one of the MHCI alleles carried by MOLT4 cells. Such inhibitor-induced peptides could serve as triggers for novel cytotoxic responses against cancer cells and synergize with the therapeutic effect of immune-checkpoint inhibitors.

Project description:Bacterial pathogens rapidly change and adapt their proteome to cope with the environment in host cells and secret effector proteins to hijack host targets to ensure their survival and proliferation during infection. Excessive host proteins make it difficult to profile pathogens’ proteome dynamics by conventional proteomics. It is even more challenging to map pathogen-host protein-protein interactions in real time, given the low abundance of bacterial effectors and weak and transient interactions they may be involved. Here, we report a method for selectively labeling of bacterial proteome using a bifunctional amino acid, photo-ANA, equipped with a bioorthogonal handle and a photoreactive warhead, which enables simultaneous analysis of bacterial proteome reprogramming and pathogen-host protein interactions of Salmonella Typhimurium during infection. Using photo-ANA, we discovered temporal and distinct protein synthesis changes inside host cells and identified FLOT1/2 as the novel host interactors of Salmonella Typhimurium effector PipB2 in late stage of infection.

Project description:Extracellular vesicles (EVs), including small EVs (sEVs) such as exosomes, exhibit great potential for the diagnosis and treatment of brain disorders, representing an advantageous tool for Precision medicine. The latter demands high-quality human biospecimens, especially in complex disorders in which pathological and specimen heterogeneity as well diverse individual clinical profile often complicate the development of precision therapeutic schemes and patient-tailored treatments. Thus, the collection and characterization of physiologically relevant sEVs are of the utmost importance. However, standard brain EV isolation approaches rely on tissue dissociation, which can contaminate EV fractions with intracellular vesicles. Based on multiscale analytical platforms such as cryo-EM, label-free proteomics, advanced flow cytometry, and ExoView analyses, we hereby present an efficient purification method that captures a more physiologically relevant, small EV-enriched population spontaneously released by mouse and human brain tissue. The spontaneous release method of sEV yield may contribute to the characterization and biomarker profile of physiologically relevant brain-derived sEVs in brain function and pathology.

Project description:Cytotoxic T-lymphocytes are critical determinants of SARS-CoV-2 infection severity and long-term immunity. A hallmark of COVID-19 is its highly variable severity and breadth of immune responses between individuals. To address the underlying mechanisms behind this phenomenon we analyzed the proteolytic processing of S1 spike glycoprotein by 10 common allotypes of ER aminopeptidase 1 (ERAP1), an intracellular enzyme that generates antigenic peptides. We utilized a systematic proteomic approach that allows the concurrent analysis of hundreds of trimming reactions. While all ERAP1 allotypes produced optimal ligands for HLA molecules, including known SARS-CoV-2 epitopes, they presented major differences in peptide sequences produced, suggesting allotype-dependent sequence biases. Allotype 10, previously suggested to be enzymatically deficient, was rather found to be functionally distinct from other allotypes. Our findings suggest that common ERAP1 allotypes can be a major source of heterogeneity in antigen processing and through this mechanism contribute to variable immune responses to COVID-19.

Project description:Chemical proteomics (chemoproteomics) has emerged as a powerful strategy for the high-throughput annotation of protein function. This approach involves using an active site probe to capture an enzyme class of interest from cells, allowing the biological activity of multiple enzymes within that family to be assessed in parallel. Coenzyme A based chemoproteomic probes may have utility in studying the pharmacological interactions of additional enzyme classes, beyond histone acetyltransferases. However, one challenge in applying this approach is how to differentiate a ‘true hit’ from background. Many histone acetyltransferases utilize an ordered binding mechanism, with acetyl-CoA binding first, which allows their chemoproteomic capture to be competed by pre-incubating lysates with acetyl-CoA. However, for acetyltransferases that don’t exhibit this binding mode, or which bind to a different ligand, acetyl-CoA competition may not be evident, limiting our ability to discern selective chemoproteomic enrichment from noise. In this study, two physiochemically distinct capture probes were used to enrich proteins to distinguish true hits from background and identify new targets selectively enriched by CoA-based probes, thus expanding the scope of protein-ligand interactions open to chemoproteomic interrogation.

Project description:Background Systemic lupus erythematosus (SLE) is a severe systemic autoimmune disease with multiple manifestations. Lysine crotonylation (Kcr) is a newly discovered post-translational modification (PTM) epigenetic pattern which may affect gene expression and linked to diseases causally. Methods We collected blood samples from 11 SLE individuals and 36 healthy subjects. Then we used highly sensitive liquid chromatography-mass spectrometry technology to carry out proteomics and quantitative crotonylome analysis of SLE peripheral blood mononuclear cells in this investigation, which indicated the unique etiology of SLE. Results There were 618 differentially expressed proteins (DEPs), and 612 crotonylated lysine sites for 272 differentially modified proteins (DMPs) found. According to KEGG analysis and ingenuity pathway analysis, these DEPs and DMPs are primarily enriched in the leukocyte extravasation signaling pathway. Conclusions This is the first study of crotonylated modification proteomics in SLE. The leukocyte extravasation signaling pathway had a considerable concentration of DEPs and DMPs, indicating that this pathway may be involved in the pathogenic development of SLE.
