Translational specialization in pluripotency by RBPMS poises future lineage-decisions

ABSTRACT: Immunoprecipitation for RBPMS in human embryonic stem cells. Triplicates of sheep anti-rabbit beads coupled with rabbit anti-RBPMS antibody were compared with and triplicates sheep anti-rabbit beads, which served as IgG control. Bands above heavy IgG, between heavy IgG and light IgG, below IgG and both IgG bands combined were excised from a gel and labeled via dimethyl labeling, before LC-MS run to increase detection resolution.

Project description:To understand how Pou4f1 functions in RGC lineage specification and subtype formation, we performed “Cleavage Under Targets & Tagmentation” (CUT&Tag) analysis using a rabbit anti-Pou4f1 antibody and embryonic 16.5 (E16.5) retinal cells to generate barcoded PCR libraries that are enriched for Pou4f1-mediated binding. In parallel, rabbit IgG was used as a negative control for peak calling analysis, and rabbit anti-H3K9ac antibody was used to mark active enhancers and promoters.

Mass spectrometry analysis of proteins interacting with STING mutants

Project description:To investigate proteins interacting with STING mutants, HEK 293T cells were co-transfected with three STING mutant expression plasmids (human STING WT, STING delCTT (aa343-379 deletion), STING del6 (aa325-379 deletion) in a pcDNA3.1+ backbone) and either pcDNA-cGAS expression plasmid or control empty pcDNA plasmid. Lysed cells were then immunoprecipitated using sheep anti-STING or control sheep anti-IgG antibodies and protein G magnetic Dynabeads.

3' isoform specific RNA IP (3' isRIP-seq) for PUF3 RBP in budding yeast

Project description:Exponentially growing cells (OD 0.5-0.8) from the TAP-tagged strain were harvested by ultracentrifugation followed by of washing and flash freezing in liquid nitrogen and breakage in FastPrep24 (ZYmoresearch S6005). The lysate was subjected to IP with Dyna M280 sheep anti rabbit IgG beads for 2h at 4C. An aliquot was taken before the IP as an input control. The IP of the RNA-protein complex was subjected to cleavage by TEV protease to cleave the TAP-tag off the protein. The bound RNA was then precipitated in phenol/chloroform/isoamyl-alcohol and sequenced using 3' T-filling protocol as described by Wilkening et al 2013 to obtain accurate quantification of 3' isoforms. We used the R Bioconductor package DESeq2 (Anders and Huber 2010) to call for differential log change between the Input and the RNA-IP sample and took all those isoforms as differentially regulated which had more than 4-fold change at a FDR of 10% as reported by the package.

Project description:Examination of EBf1 binding by ChIP-seq in differentiated human adipose stromal cell (hASC) pre-adipocyte Pre-Adipocytes differentiated in-vitro were fixed in 1% formaldehyde for 15 min at room temperature and quenched for 5 min by adding glycine to a final concentration of 0.125 M. ChIP assays were then performed with custom-made EBF1 antibody or rabbit IgG . ChIP-sequencing libraries were prepared using NEBnext chip-seq library Prep master mix set from 5 ng of anti-EBF1 and anti-IgG ChIP DNA, respectively. Sequence data were generated with Illumina HiSeq 2000 single-read sequencing and aligned against the human genome (hg19, NCBI).

The gene expression analysis of human astrocyte exposure to anti-suprabasin antibody: identification of a novel antibody for neuropsychiatric systemic lupus erythematosus

Project description:[Objectives]: Neuropsychiatric systemic lupus erythematosus (NPSLE) is often difficult to diagnose and distinguish from those of other diseases, because no specific antibodies have yet been detected. [Methods]: We developed a novel proteomic strategy for identifying and profiling antigens in immune complexes (ICs) in the cerebrospinal fluid (CSF) of 26 NPSLE patients. We performed in vitro experiments using astrocytes and analyzed functional change by microarray. [Results]: We identified ICs of suprabasin (SBSN), a molecule which is thought to play a role in epidermal differentiation. Microarray data showed that the senescence and autophagy pathways were significantly changed in astrocytes with anti-SBSN antibody exposure compared to normal immunoglobulin G (IgG) exposure. [Conclusions]: These findings indicate that SBSN could be a novel autoantibody for the evaluation of suspected NPSLE, and may help elucidate the pathogenesis underlying this disease. The cultured human astrocyte exposed to non IgG, control rabbit IgG and anti suprabasin antibodies with or without lipopolysaccharide (1Î¼g/ml) for 24 h were collected for RNA isolation. We divided into the following 6 samples, Non IgG LPS(-), Non IgG LPS(+), Norm IgG LPS(-), Norm IgG LPS(+), SBSN LPS(-) and SBSN IgG LPS(+).
