Higher dimensional cross-linking with a tetra-reactive cross-linker

ABSTRACT: A tetrameric CID-cleavable cross-linker was synthesized and applied to BSA and isolated mitochondria from mouse hearts. A real-time instrument method was developed to dynamically target released peptides from cross-linked species, enabling their characterization through a series of ms3 scans.

Quantitative cross-linking analysis of chemoresistant HeLa cells

Project description:Chemoresistance is a common mode of therapy failure for many cancers. Tumors develop resistance to chemotherapeutics through a variety of mechanisms, with proteins serving pivotal roles. Changes in protein conformations and interactions affect the cellular response to environmental conditions contributing to the development of new phenotypes. The ability to understand how protein interaction networks adapt to yield new function or alter phenotype is limited by the inability to determine structural and protein interaction changes on a proteomic scale. In this project we combine SILAC with PIR cross-linking technology to generate a quantitative protein interaction map of drug senstive and drug resistant HeLa cells.

Chemical cross-linking mass spectrometry for systems structural biology in mouse heart tissue.

Project description:While modern structural biology technologies have greatly expanded the size and type of protein complexes that can now be studied, the ability to derive large-scale structural information on proteins and complexes as they exist within tissues is practically non-existent. Many protein properties and their involvement in disease pathways are not replicated in cell culture and some complexes are not amenable to purification. Thus, the lack of tissue-level structural information limits molecular-level insight on diseases such as heart failure. Here we demonstrate the application of XL-MS to identify protein structural features and interactions in tissue samples, providing the first systems structural biology insight on protein complexes as they exist in the mouse heart.

TRIM72 cross-linked by the higher-order assembly on the negatively charged liposome surface

Project description:Plasma membrane repair is a rapid cellular response for resealing of membrane for cell survival. In the early step of repair process, TRIM72 is known to a key initiator for facilitating patch membrane to the damaged membrane site. When acute membrane injury happens, TRIM72 is also known to sensitively generate disulfide bonds formations by reactive oxygen species and further oligomerize with each other. We tried to clarify this repair system using in vitro reconstruction of TRIM72-liposome complex and find critical sites using cross-linker mass spectrometry. Using each four different length of sulfhydryl reactive cross-linkers, TRIM72 cross-linked with each other on the negatively charged liposome surface only. We also identified that the cross-linking bridges were highly conserved except bismaleimidoethane as a shortest arm length about 8 Å only. Our results indicated that the B2-box/B2-box locates closely with each other on the liposome surface. Furthermore, freely open RING domain is rearranged into the specific conformation, where located near the H2 helix of coiled coil domain. It suggests that the conformational changes of TRIM72 are induced by higher order assembly on the negative charged membrane surface.

Prohibitin cross-linked aided interactome in yeast

Project description:The mitochondrial oxidative phosphorylation system (OXPHOS) contains subunits of dual genetic origin, namely the nuclear and the mitochondrial genome. Mounting the different subunits into functional OXPHOS complexes is aided by dedicated chaperones termed assembly factors. How unfunctional or superfluous proteins are recognized during assembly and directed to degradation is currently not understood. Here, we reveal that protein quality control is an integral part of assembly, which is organized in dedicated hubs gathering mitochondrial translation, protein import, assembly, and protein turnover. Fate-decision of newly synthesized proteins is achieved by molecular triaging engaging the evolutionary conserved prohibitin/m-AAA protease supercomplex and assembly chaperones. The localization of these competing activities in vicinity to the mitoribosomal tunnel exit allows for a rapid decision whether newly synthesized proteins are fed into OXPHOS assembly or to degradation. In total, three projects are hosted in this repository. 1) Phb1-Alfa DSG cross-linked immunoprecipitation 2) Metabolic switch from Glycerol to Glucose followed by Phb1-ALFA DSG cross-linked immunoprecipitation. 3) Phb2-ALFA DSG cross-linked immunoprecipitation.

Cross-linking mass spectrometry of yeast mitochondria grown on different carbon sources reveal Ndi1, Min8 and Pet9 associated with the electron transport chain

Project description:Mitochondria derived from Saccharomyces cerevisiae grown on either a non-fermentable (glycerol) or a fermentable (glucose) carbon source were cross-linked with BS3. Additionally, by using a stable-isotope labelled quantitative cross-linking approach, we were able to quantify differences in protein-protein cross-links in mitochondria according to the growth condition. Furthermore, so far uncharacterized yeast proteins were put into biological context based on their cross-linking pattern.

Cross-link assisted spatial proteomics to map sub-organelle proteomes and membrane protein topology

Project description:The specific functions of cellular organelles and sub-compartments depend on their protein content, which can be characterized by spatial proteomics approaches. However, many spatial proteomics methods are limited in their ability to resolve organellar sub-compartments, profile multiple sub-compartments in parallel, and/or characterize membrane-associated proteomes. Here, we develop a cross-linking assisted spatial proteomics (CLASP) strategy that addresses these shortcomings. Using human mitochondria as a model system, we show that CLASP can elucidate spatial proteomes of all mitochondrial sub-compartments and provide topological insight into the mitochondrial membrane proteome in a single experiment. Biochemical and imaging-based follow-up studies demonstrate that CLASP allows discovering mitochondria-associated proteins and revising previous protein sub-compartment localization and membrane topology data. This study extends the scope of cross-linking mass spectrometry beyond protein structure and interaction analysis towards spatial proteomics, establishes a method for concomitant profiling of sub-organelle and membrane proteomes, and provides a resource for mitochondrial spatial biology

Cross-linking of the Endolysosomal System Reveals Potential Flotillin Structures and Cargo

Project description:Lysosomes are well-established as the main cellular organelles for the degradation of macromolecules and emerging as regulatory centers of metabolism. They are of crucial importance for cellular homeostasis, which is exemplified by a plethora of disorders related to alterations in lysosomal function. In this context, protein complexes play a decisive role, regulating not only metabolic lysosomal processes but also lysosome biogenesis, transport, and interaction with other organelles. Using cross-linking mass spectrometry, we analyzed lysosomes and early endosomes. Based on the identification of 5,376 cross-links, we investigated protein-protein interactions and structures of lysosome- and endosome-related proteins. In particular, we present evidence for a tetrameric assembly of the lysosomal hydrolase PPT1 and a heterodimeric structure of FLOT1/FLOT2 at lysosomes and early endosomes. For FLOT1-/FLOT2-positive early endosomes, we identified >300 proteins presenting putative cargo, and confirmed several substrates for flotillin-dependent endocytosis, including the latrophilin family of adhesion G protein-coupled receptors.
