Project description:In many plant species, roots maintain specific growth angles relative to the direction of gravity, known as gravitropic set point angles (GSA). These contribute to the efficient acquisition of water and nutrients. AtLAZY1/LAZY1-LIKE (LZY) genes are involved in GSA control by regulating auxin flow toward the direction of gravity in Arabidopsis. LZYs are plant-specific unknown proteins with no domain for which the function is inferable. To clarify the molecular function of LZYs, we identified the proteins that interact with them by immunoprecipitation coupled with mass spectrometry.

Project description:DNA methylation is an epigenetic modification that specifies the basic state of pluripotent stem cells and regulates the developmental transition from stem cells to various cell types. In flowering plants, the shoot apical meristem (SAM) contains a pluripotent stem cell population which generates the aerial part of plants including the germ cells. Under appropriate conditions, the SAM undergoes a developmental transition from a leaf-forming vegetative SAM to an inflorescence- and flower-forming reproductive SAM. While SAM characteristics are largely altered in this transition, the complete picture of DNA methylation remains elusive. Here, by analyzing whole-genome DNA methylation of isolated rice SAMs in the vegetative and reproductive stages, we found that methylation at CHH sites is kept high, particularly at transposable elements (TEs), in the vegetative SAM relative to the differentiated leaf, and increases in the reproductive SAM via the RNA-dependent DNA methylation pathway. We also found that half of the TEs that were highly methylated in gametes had already undergone CHH hypermethylation in the SAM. Our results indicate that changes in DNA methylation begin in the SAM long before germ cell differentiation to protect the genome from harmful TEs.

Project description:A blue-light receptor phototropin (phot) mediates chloroplast relocation responses. Upon receiving blue light, phot undergoes autophosphorylation via the serine/threonine kinase domain. The autophosphorylation levels of phot change in response to different blue-light intensities and temperature, and its level of autophosphorylation is associated with the induction of different types of chloroplast relocation responses. However, the phosphorylation sites of phot in the liverwort Marchantia polymorpha (Mpphot) is unknown. Here, we comprehensively surveyed serine and threonine residues as potential phosphorylation sites by using nano LC-MSMS and 23 phosphorylation sites and 18 candidates were identified.

Project description:To identify Arabidopsis Wdr8 interactors, immunoprecipitation associated LC-MS/MS analysis was carried out. Crude proteins extracted from Wdr8-GFP expressing transgenic plants was subjected to the immuno-precipitation assay using GFP antibody magnetic beads (µMACS GFP isolation kit, Miltenyi Biotec). Co-purified proteins were separated by 10% SDS-PAGE gel and stained with SYPRO Ruby (BioRad laboratories). The stained protein bands were excised into several fraction pieces according to protein sizes, and in-gel protein digestion by trypsin was carried out. Purified protein peptides were subjected to LC-MS/MS analysis (LTQ-Orbitrap XL-HTC-PAL system). Collected MS/MS peak spectra was analyzed by the MASCOT server to identify peptide sequence.

Project description:Nuclear localization of PTEN is essential for its tumor suppressive role, and loss of nuclear PTEN is more prominent than cytoplasmic PTEN in many kinds of cancers. However, nuclear PTEN-specific regulatory mechanisms were rarely reported. Based on the finding that nuclear PTEN is more unstable than cytoplasmic PTEN. Thus, 293T cells were transiently transfected with plasmid encoding Flag-tagged PTEN along with empty vector, followed by affinity purification using an anti-Flag antibody, and the bound proteins were analyzed by liquid chromatography with tandem mass spectrometry (LC−MS/MS). Here we identify that F-box only protein 22 (FBXO22) induces ubiquitylation of nuclear but not cytoplasmic PTEN at lysine 221, which is responsible for the degradation of nuclear PTEN.

The model liverwort Marchantia polymorpha is gaining popularity in investigating the evolution of plant-microbe interactions. The M. polymorpha is capable of triggering defense-related gene expression by sensing components in bacterial and fungal extracts, suggesting existence of PTI in this plant model. However, the molecular components that would form PTI in M. polymorpha have not yet been described. We show that, in M. polymorpha, lysin motif (LysM) receptor-like kinase (LYK) MpLYK1 and LYK-related (LYR) MpLYR, among four LysM receptor homologs, are required for sensing chitin and peptidoglycan (PGN) fragments and thereby triggering a series of immune responses. Phosphoproteomic analysis of M. polymorpha in response to chitin treatment comprehensively identified regulatory proteins that would shape LysM-mediated PTI. The identified proteins covered homologs of well-described PTI components in angiosperms as well as proteins whose roles in PTI are not yet determined including the blue-light receptor phototropin MpPHOT. We revealed that MpPHOT is required for a negative feedback of defense-related gene expression during PTI. Taken together, this study provides the basic framework of LysM-mediated PTI in M. polymorpha and demonstrates the utility of M. polymorpha as a plant model for discovering novel or fundamental molecular mechanisms underlying PRR-triggered immune signaling in plants.
