Isolation of PfPuf3 protein complex and mass spectrometry (MS) analysis

Project description:Recent studies of the Puf family of RNA-binding proteins revealed that besides their traditional roles in translational regulation of mRNAs, some Puf proteins are also involved in ribosome biogenesis by binding rRNA. In this study, we report the role of a Puf-like protein (Puf3) in ribosome biogenesis in Plasmodium falciparum and Plasmodium yoelii. Secondary structure prediction suggested that the RNA-binding domain of Puf3 consists of 11 pumilio repeats, similar to human Puf-A/yeast Puf6, which is involved in ribosome biogenesis. Neither pfpuf3 nor pypuf3 could be genetically disrupted, suggesting they may be essential for the intraerythrocytic developmental cycle (IDC). A time-course study of PfPuf3 protein indicated that PfPuf3 was expressed during the entire IDC, with peak expression in early trophozoites. Cellular fractionation of PfPuf3 revealed that it is preferentially partitioned to the nuclear rather than the cytoplasmic fractions, which is consistent with a nuclear localization of PfPuf3::GFP and PyPuf3::GFP as seen by immunofluorescence. Further, we found PfPuf3 co-localized with a well-known nucleolus maker, PfNop1, demonstrating that PfPuf3 is a nucleolar protein. This localization is in contrast to the cytoplasmic localization of PfPuf1 and PfPuf2, but matches the localization of human Puf-A and yeast Puf6. Affinity purification of a C-terminal PTP-tagged variant of PfPuf3 revealed an association with 32 proteins associated with the 60S ribosome, and an enrichment of 28S rRNA and internal transcribed spacer 2. Taken together, these results demonstrate a nucleolar localization of PfPuf3 and suggest an essential function of PfPuf3 in ribosomal biogenesis.

Proteins interacting with ZC3H28 and DRBD18

Project description:ZC3H28 is a zinc-finger domain protein that is essential in bloodstream forms trypanosomes. Tethering ZC3H28 to a reporter mRNA results in an increase of the reporter mRNA levels but without a corresponding increase in protein expression levels. ZC3H28 associates with long RNAs that have low complexity in their 3’-untranslated regions. RNA immunoprecipitation results also showed that there was also a clear negative correlation between ZC3H28 mRNA binding and ribosome density. DRBD18 is a double RNA-binding domain protein that is essential in bloodstream forms and in procyclic forms. RNAi-mediated depletion of DRBD18 in bloodstream forms leads to reduction in RBP10 protein expression levels and caused accumulatio of several shortened RBP10 mRNA isoforms. DRBD18 depletion had similar effects on more than other 100 mRNAs including DRBD12. Binding of DRBD18 to mRNAs did not correlate with effects on the transcriptome, presumably because binding to mRNA precursors is not detected. We speculate that DRBD18 might bind to processing signals in the 3'-UTRs of mRNAs, thus preventing their use, and that this binding also serves to recruit mRNA export factors.

RNA-seq and TRAP-seq of astrocytes and brain tissue in mouse models of Alzheimer's pathology

Project description:Alzheimer’s disease is known to alter astrocytes, but the effect of Aß and Tau pathology on these cells remains poorly understood. We investigated the transcriptomic behaviour of astrocytes (via translating ribosome affinity purification (TRAP)), and bulk brain tissue, in mouse models of APP/PS1 ß-amyloidopathy and MAPT-P301S tauopathy, in a mouse model overexpressing cytoprotective Nrf2 specifically in astrocytes (GFAP-Nrf2 model), and in crosses between the amyloidopathy and tauopathy models with the GFAP-Nrf2 mouse.

Identification of the mRNAs interacting with the Nup59 nucleoporin using RNA-IP and microarrays in budding yeast

Project description:To specifically explore such mRNA localization events, we immunopurified the entire Nuclear Pore Complex scaffold using Nup59 as a bait and systematically analyzed all co-isolating mRNAs using Agilent microarrays in the budding yeast Saccharomyces cerevisiae. A mock IP was performed as a control experiment, using a yeast strain in which Nup59 was untagged. Two replicates of the Nup59 IP and of the mock IP were performed. The mRNAs with a significant enrichment (p<0.05 in the bayesian test of the LIMMA package) in the mock IP were removed from the further analyses of the Nup59-IP.

Determination of specificity of the MAbs to Der p 21

Project description:For determination of specificity of the MAbs, rDer p 21, thermally denatured rDer p 21 and rMBP-Der p 21 (0.3 mg/mL) were printed. the slides were incubated for 2 h 5 different MAbs (0.5 µg/mL for specificity analysis). Then the slides were incubated for 30 min goat anti-mouse IgG Fc Alexa Fluor® 647. Human serum albumin, rMBP, HRP and PBS were printed as negative controls.
