Mass spectrometry (MS)-based proteomics has recently attracted the attention from forensic pathologists. Project description:Standardized skin wounds were established surgically on mice and allowed to heal during a 15-day period. Expression of genes related to heparan sulfate biosynthesis was studied in wound bed and edges during the healing process. Total RNA was isolated from wound edge (regenerating skin) and wound bed at 2, 6 and 15 days post wounding, as well as from intact control skin. Three animals were used for each time point.

Oxidative damage and respiratory burst in Multiple Sclerosis

Project description:In this project we focused on white matter injury in relapsing remitting MS. We concentrated on material obtained from patients who suffered from fulminant active MS to identify possible sources for ROS production in relation to demyelination and neurodegeneration. To identify possible sources for ROS production in relation to demyelination and neurodegeneration in MS, we used genome wide microarray analysis of gene expression in carefully dissected lesion areas of patients with fulminant acute MS. Preceding the gene expression profiling all cases were characterized histologically and areas of interest were identified. We included 4 control cases, 2 active MS cases were we separated 3 distinct lesions areas (NAWM, initial lesion and early demyelinated lesion) and 1 active MS case were we separated 2 distinct lesion areas (NAWM and early demyelinated lesion). The RNA was isolated from those areas, amplified and hybridized to Agilent G4112A whole genome microarrays.

Transcriptome profiling during cutaneous porcine wound repair.

Project description:The expression profile during wound repair of cutaneous excisional wound (2x2 cm) was studied. The tissue was sampled from the centre of the open wound (day 3/7/14) or centre of the wound scar (day 21/35/70). The microarray slide were scanned in low intensity scan and high intensity scan mode. Wound tissue (day 3, day 7, day 14, day 21, day 35, day 70, n = 4 per interval) vs. control - uninjured skin (day 0, n=4 ). In each interval two biological replicates of four were labeled with flip dyes.

macroH2A histone variants act as a barrier upon reprogramming towards pluripotency

Project description:Here we report that the histone variant macroH2A acts as a barrier to induced pluripotency. Using fibroblasts isolated from macroH2A double knockout mice, we observed enhanced reprogramming efficiency compared to fibroblasts from wild type animals. We further show that macroH2A isoforms act synergistically in this process. Genomic analysis in wild type fibroblasts reveals that macroH2A1 and H3K27me3 domains co-localize and occupy pluripotency genes. While the absence of macroH2A does not affect H3K27me3 in fibroblasts, macroH2A1 is highly enriched at a set of Utx target genes that are reactivated early during iPS reprogramming. Mononucleosomes from Dermal Fibroblasts (from wt and macroH2A1 and macroH2A2 double knockout mice) were isolated and ChIP'd with mH2A1, H3K27me3 and H3K27ac antibodies. DNA from Input and ChIP samples was purified and sequenced on Illumina's Hiseq.

Benchmarking brain organoid recapitulation of fetal corticogenesis

Project description:Brain organoids (BO) enabled the investigation of human corticogenesis in-vitro with an increasing range of protocols achieving its remarkable recapitulation. However, we lack a resource gathering fetal cortex-specific gene co-expression patterns and their behavior in BO. We complement the current knowledge with a benchmarking of BO versus human corticogenesis, integrating: transcriptomes from in-house differentiated cortical BO (CBO), in-house processed human fetal brain samples, analysis of transcriptomes from different BO systems and of pre-natal cortical samples from the BrainSpan Atlas.

ECM composition dictates the mode of cell competition and competence for tumor initiation

Project description:The skin epidermis is constantly renewed throughout life1,2. Disruption of the balance between renewal and differentiation can lead to uncontrolled growth and tumour initiation3. Basal cell carcinoma (BCC) is the most frequent cancer in human4,5. Cell competition, the elimination of less fit cells by their neighboring winners, has been proposed to be important for tumour initiation6-10. Recent studies identified somatic mutations in cancer drivers in normal tissues lead to clonal expansion of these mutated cells11-16. However, the ways in which oncogenic mutations impact the balance between renewal and differentiation and lead to clonal expansion, cell competition, tissue colonization and tumour development is currently unknown. Using multidisciplinary approaches which combine lineage tracing, clonal analysis in living animals, single cell sequencing, quantitative proteomics, and functional experiments, we have investigated the mode of cell competition and the ability of oncogene-expressing cells to develop invasive BCC in different skin regions. The quantitative proteomics analysis of the ear and backskin dermis before and 6 weeks after oncogene expression was performed to investigate whether a different composition of the dermis in the ear and the backskin affects the ability of oncogene targeted cells to form BCC. To investigate whether a different composition of the dermis in the ear and the backskin affects the ability of oncogene targeted cells to form BCC, we performed an unbiased quantitative proteomics analysis of the ear and backskin dermis before and 6 weeks after oncogene expression. This analysis revealed that only very few proteins were more highly expressed in the backskin as compared to the ear and included Col1a1 and Col1a2 in WT conditions.
