Project description:To determine the role of SUMO modification in the maintenance of pluripotent stem cells we used ML792, a potent and selective inhibitor of SUMO Activating Enzyme. Treatment of human induced pluripotent stem cells with ML792 initiated changes associated with loss of pluripotency such as reduced expression of key pluripotency markers. To identify putative effector proteins and establish sites of SUMO modification, cells were engineered to stably express either SUMO1 or SUMO2 with TGG to KGG mutations that facilitate GlyGly-K peptide immunoprecipitation and identification. A total of 976 SUMO sites were identified in 427 proteins. STRING enrichment created 3 networks of proteins with functions in regulation of gene expression, ribosome biogenesis and RNA splicing, although the latter two categories represented only 5% of the total GGK peptide intensity. The remainder have roles in transcription and chromatin structure regulation. Many of the most heavily SUMOylated proteins form a network of zinc-finger transcription factors centred on TRIM28 and associated with silencing of retroviral elements. At the level of whole proteins there was only limited evidence for SUMO paralogue-specific modification, although at the site level there appears to be a preference for SUMO2 modification over SUMO1 in acidic domains. We show that SUMO is involved in the maintenance of the pluripotent state in hiPSCs and identify many chromatin-associated proteins as bona fide SUMO substrates in human induced pluripotent stem cells.

Project description:In eukaryotes, the conjugation of proteins to the small ubiquitin-like modifier SUMO regulates numerous cellular functions. A proportion of SUMO conjugates are targeted for degradation by SUMO-targeted ubiquitin ligases (STUbLs) and it has been proposed that the ubiquitin-selective chaperone Cdc48/p97-Ufd1-Npl4 facilitates this process. However, the extent to which the two pathways overlap, and how the substrates are selected, remains unknown. Here, we address these questions in fission yeast through proteome-wide analyses of SUMO modification sites. We identify over a thousand sumoylated lysines in a total of 468 proteins and quantify changes occurring in the SUMO modification status when the STUbL or Ufd1 pathways are compromised by mutations. The data suggest the coordinated processing of several classes of SUMO conjugates, many dynamically associated with centromeres or telomeres. They provide new insights into subnuclear organization and chromosome biology, and, altogether, constitute an extensive resource for the molecular characterization of SUMO function and dynamics.

Project description:Ligation is accomplished by a small set of SUMO E3 ligases, with the SAP-MIZ domain-containing (SIZ)-1 and METHYL METHANESULFONATE-SENSITIVE (MMS)-21 ligases having critical roles in stress protection and DNA endoreduplication, respectively. To help identify their corresponding Arabidopsis targets, we combined siz1 and mms21 mutants with proteomic analyses of SUMOylated proteins enriched using an engineered 6His-SUMO1. Through multiple datasets from seedlings grown at normal temperatures or exposed to heat stress, we identified over 1,000 SUMO targets, most of which are nuclear localized. Whereas no targets could be assigned to MMS21, suggesting that it modifies only one or a few low abundance proteins, numerous targets could be assigned to SIZ1, including major transcription factors, co-activators/repressors, and chromatin modifiers connected to abiotic and biotic stress defense, some of which associate into multi-subunit regulatory complexes.

Project description:The human adenovirus type 5 (HAdV-C5) early region 1B 55-kDa protein (E1B-55K) is a multifunctional protein that promotes viral replication and adenovirus-mediated cell transformation through various mechanisms that primarily counteract host intrinsic and innate immunity. These include post-translational activities that exploit the host cell ubiquitin- and SUMO-conjugation machineries to regulate antiviral cellular restriction factors. However, despite significant advancements in this field, several underlying mechanisms governing these processes remain unidentified to date. Here, we performed SILAC-based quantitative SUMO proteomics to better understand cellular consequences of E1B-55K-mediated host cell modulation and adenovirus infection in general. We assessed cellular proteins for abundance changes and SUMO2 conjugate proteome changes during infection with wild type HAdV-C5 or E1B-55K deletion mutants. We provide evidence that changes in the SUMOylated proteome have the potential to regulate the DNA damage response, cell cycle control, chromatin assembly, and gene transcription. Strikingly, we identified a SUMO-dependent ubiquitin-mediated degradation mechanism for some SUMO substrates, suggesting that E1B-55K may use multiple mechanisms to alter the activity of restrictive cellular pathways.

Here we used an augmented K0–SUMO proteomics strategy to identify 40,765 SUMO acceptor sites and quantify their fractional contribution for 6,747 human proteins. Structural–predictive analyses revealed that lysines residing in disordered regions are preferentially targeted by SUMO, in notable contrast to other widespread lysine modifications. In our data set, we identified 807 SUMOylated peptides that were co-modified by phosphorylation, along with dozens of SUMOylated peptides that were co-modified by ubiquitylation, acetylation and methylation. Notably, 9% of the identified SUMOylome occurred proximal to phosphorylation, and numerous SUMOylation sites were found to be fully dependent on prior phosphorylation events. SUMO-proximal phosphorylation occurred primarily in a proline-directed manner, and inhibition of cyclin-dependent kinases dynamically affected co-modification. Project description:Cell division ends when two daughter cells physically separate via abscission, the cleavage of the intercellular bridge. It is currently less clear how the anti-parallel microtubule bundles bridging daughter cells are severed. Here, we provide evidence for a novel abscission mechanism. We found that the chromokinesin KIF4A accumulates adjacent to the midbody during cytokinesis and is required for efficient abscission. KIF4A interacts with the microtubule destabilizer STMN1 as identified by mass spectrometry, providing mechanistic insight. This interaction is enhanced by SUMOylation of KIF4A. We mapped lysine 460 in KIF4A as SUMO acceptor site and employed CRISPR-Cas9 mediated genome editing to block SUMO conjugation of endogenous KIF4A, resulting in a delay in cytokinesis. Combined, our work provides novel insight in abscission regulation by a KIF4A, STMN1 and SUMO triad.
