Project description:Secretion of outer membrane vesicles (OMV) presents an important phenomenon in Gram-negative bacteria and they play multiple roles in their lifestyle including virulence and host-pathogen interaction. Francisella tularensis secretes unusually shaped tubular OMV. We here present a proteomic comparison of whole cell lysates, OMV and membrane fractions derived from two F. tularensis strains: a moderately virulent subsp. holarctica strain FSC200 and highly virulent subsp. tularensis SchuS4 strain. We describe a novel approach to the cross-species proteomic comparison based on creating an intersection protein database from the individual single-species databases. This approach proved to be less prone to quantification errors arising from differences in the protein sequences than using the individual databases. The consecutive comparison of the subproteomes of OMV and membranes of the two strains allowed us to distinguish the differences in protein amounts caused by global expression changes from those caused by preferential protein packing to OMV or membrane. Amongst the most different proteins we detected proteins involved in the biosynthesis and metabolism of the bacterial envelope components like O-antigen, lipid A, phospholipids, and fatty acids, as well as some of the major structural outer membrane proteins.

Project description:The continuing reports of plastic pollution in various ecosystems highlight the threat posed by the ever-increasing consumption of synthetic polymers. Therefore, Pseudomonas capeferrum TDA1, a strain recently isolated from a plastic dump site, was examined further regarding its ability to degrade polyurethane (PU) compounds. The previously reported degradation pathway for 2,4-toluene diamine (2,4-TDA), a precursor and degradation intermediate of PU, could be confirmed by RNA-seq in this organism. In addition, different cell fractions of cells grown on a PU oligomer were tested for extracellular hydrolytic activity using a standard assay. Strikingly, purified outer membrane vesicles (OMV) of P. capeferrum TDA1 grown on a PU oligomer showed higher esterase activity than cell pellets. Hydrolases in the OMV fraction possibly involved in extracellular PU degradation were identified by mass spectrometry. On this basis, we propose a model for extracellular degradation of polyester-based PUs by P. capeferrum TDA1 involving the role of OMVs in synthetic polymer degradation.

Project description:Pseudomonas species have become promising cell factories for the production of natural products due to their inherent robustness. Here, we explored membrane adaptations of Pseudomonas putida KT2440, in particular outer membrane vesicle (OMV) formation in response to 1-octanol, PQS and prodigiosin, causing chemical membrane stress via RNA-seq of mRNA. Pseudomonas putida wild type KT2440 (Nelson et al. 2002) and the derived strains P. putida pig21 were cultivated in biological triplicates under continuous shaking (130 rpm) at 30 °C in 10 mL LB (lysogeny broth) medium (10 g L-1 tryptone, 5 g L-1 yeast extract, 10 g L-1 sodium chloride; Carl Roth®, Karlsruhe, Germany). Antibiotics were added to the culture medium when appropriate to the following final concentrations: 25 µg mL-1 kanamycin, 25 µg mL-1 irgasan, 25 µg mL-1 gentamicin, 50 µg mL-1 tetracycline. For chemical induction of OMV formation, P. putida KT2440 was exposed to 1 mM 1-octanol or 50 µM PQS (Pseudomonas quinolone signal) after reaching the logarithmic growth phase. For transcriptome analysis, cells were cultivated as described above, the cell pellet was harvested after 7 h, adjusted to an optical density (OD700 nm) of 1 and flash frozen . Total RNA was isolated from 3 biological replicates using Quick-RNA Miniprep Plus kit (Zymo Research). The samples were treated with DNase (Zymo Research) and RNA was again purified with an RNA Clean&Concentrator-5 kit (Zymo Research). Ribosomal rRNA was removed with a riboPOOL for bacteria (siTOOLs Biotech GmbH). The purity of RNA and removal of rRNA was then tested with an Agilent RNA Pico 6000 kit and an Agilent 2100 Bioanalyzer (Agilent Technologies). TruSeq Stranded mRNA Sample Preparation guide (Illumina) was then used to construct the cDNA library. The constructed cDNA library was then sequenced with Illumina NextSeq500 high output mode paired end using a read length of 75 bases.

Project description:Francisella tularensis is a Gram-negative, facultative intracellular bacterium, causing a severe disease known as tularemia. It is known to secrete unusually shaped nanotubular outer membrane vesicles (OMV) loaded with number of virulence factors and immunoreactive proteins. In this study the nanotubes were purified from a clinical isolate of subsp. holarctica strain FSC200. We here provide a comprehensive proteomic characterization of OMV isolated from bacteria grown under different cultivation conditions simulating the diverse conditions of F. tularensis life cycle. These included conditions mimicking the environment inside the mammalian host during inflammation: oxidative stress, low pH and high temperature (42 °C); and by contrast, low temperature (25 °C) that mimicked the external milieu and agar plate cultivation. We observed several-fold increase in vesiculation rate at high temperature and low pH but the differences were not only in the amount of secreted OMV but particularly in their protein cargo. Amongst the proteins preferentially selectively packed into OMV under conditions mimicking mammalian host many were previously described as virulence factors connected to the unique intracellular trafficking of Francisella. Protein changes revealed also high probability of alterations of the bacterial surface on the level of lipopolysaccharide, polysaccharide capsule and phospholipids.

Project description:Conventional treatments for inflammatory bowel disease (IBD) have multiple potential side effects. Therefore, alternative treatments are desperately needed. In the present study, we proposed a new therapeutic tool for the treatment of IBD in murine pre-clinical models by using MSC-Exos. We demonstrated that the infused MSC-Exos are immunotolerated by the host, which is convenient for a future clinical application of MSC-Exos in IBD. To understand the molecular basis mediating the anticolitic benefit of MSC-Exos, we performed proteomic analysis using iTRAQ technology to detect the protein expression profiles in MSC-Exos and the corresponding supernatants from their parent cell MSCs. Proteomic analysis revealed that MSC-Exos were enriched in proteins involved in regulating multiple biological processes associated with the anti-colitic benefit of MSC-Exos. Particularly, metallothionein-2 in MSC-Exos was required for the suppression of inflammatory responses in macrophages. Taken together, MSC-Exos are critical regulators of inflammatory responses and may be promising candidates for IBD treatment.

Project description:Leptospirosis is a zoonotic disease caused by Leptospira spp. that cause serious health burden. Humans are accidental host gets infected from water contaminated with Leptospira from urine of reservoir hosts like rodents and other mammals. Currently there is no effective vaccine available for leptospirosis. Investigations on post-translational modifications (PTMs) provide insights into the bacterial pathophysiology and functional consequences during bacterial infection and that can provide significant contribution in the search for better vaccine candidates. PTMs are decisive factors in the structure, function, and localization of proteins in both prokaryotic and eukaryotic organisms. In our previous investigations, we have identified PXD016204 (Thoduvayil et al., 2020) and PXD026044 (Sarma et al., 2021) from Leptospira interrogans serovar Copenhageni (strain Fiocruz L1-130). In this project, a systematic reanalysis of unassigned spectra were carried out from our previous total proteome data (PXD016204 and PXD026044) for multi-PTM analysis. We have identified a total of 3,693 unique high-confidence PTM sites corresponding to 1,266 proteins (PTM-Pro probability cut-off value is ≥75%). There were two objectives for the study. The first objective was the functional characterization of PTM proteins, through the identification of protein-protein interactions (PPI). This will enable us to understand the type and functions of PTMs. This analysis was supported by additional characteristics like gene ontology (GO), cluster of autologous groups (COG), other protein features and functions. The second objective was to find the relationship of PTMs with the subcellular localization of leptospiral proteins. We have analyzed the PTM containing proteins identified in Triton X-114 fractions and used the iBAQ values and number of PTM containing peptides that correlate with the sub-cellular localization of leptospiral proteins.

Project description:The outer membrane of gram-negative bacteria plays a critical role in protecting the cell against external stressors, including antibiotics. Given its importance to the resistance mechanisms, the outer membrane is a prime target for antimicrobial drug discovery. To facilitate discovery efforts, however, a precise characterization of the outer membrane protein content – or the "outer membrane proteome" - and possible variations during bacterial resistance, is important. This information is necessary to understand how bacteria interact with their host organism during infection. However, proteomic-based investigations of the bacterial outer membrane remain technically challenging, given this cell compartment's lower abundance and high hydrophobicity. We report here a simple but efficacious enrichment of the bacterial outer membrane proteome for downstream characterization by mass spectrometry. We start with a dual detergent approach to preferentially solubilize the outer membrane, followed by reconstitution in peptidisc library to isolate and purify the entire outer membrane proteome at once. Our method identifies 71 outer membrane proteins (OMPs), including 26 integral -barrels and 26 lipoproteins; many of which are present with high-intensity and peptide number values, indicative of a high abundance in the library sample. Given this enrichment, the method may be useful for comparing outer membrane proteomes. We also show that the library can also be employed for downstream protein binding assays.

Project description:Members of the genus Acinetobacter drag attention due to their importance in microbial pathology and biotechnology. OmpA is a porin with multifaceted functions in different species of Acinetobacter. In this study we identified this protein in Acinetobacter sp. SA01, an efficient phenol degrader strain, in different cellular and sub-cellular compartments (such as OM, OMV, biofilm and extracellular environment). Differential expression of proteins, including OmpA, under two conditions of phenol and ethanol supplementation was assessed using shotgun proteomics.
