Project description:To investigate differentially accumulated proteins caused by transgenic events, comparative proteomic analysis using two-dimensional polyacrylamide gel electrophoresis was employed for Vitis vinifera ‘Thompson seedless’ leaves and transgenic Vitis vinifera ‘Thompson seedless’ leaves. Obtained proteins were digested with trypsin and subjected to MALDI-TOF-MS/MS analysis. According to annotations and a Blast search, proteins analyzed by MALDI-TOF/TOF were classified into 4 functional categories: carbon and energy metabolism, oxidation reaction, protein metabolism and resistance.

An efficient method for protein extraction from low protein concentration solutions compatible with the proteomic analysis of latex-producing organelles

Project description:The extraction of high-purity proteins from the washing solution (WS) of rubber tree latex-producing organelles (also termed rubber particles) in laticifers for proteomic analysis is challenging due to the low concentration of proteins in the WS. Recent studies have revealed that proteins in the WS might play crucial roles in natural rubber biosynthesis. To further examine the involvement of these proteins in natural rubber biosynthesis, we designed an efficiency method to extract high-purity WS proteins. We improved our current borax and phenol-based (BPP) method by adding re-extraction steps with phenol (REP) to improve the yield from low-protein concentration samples. With this new method, we extracted WS proteins that were suitable for proteomics. Indeed, compared to the original BPP method, the REP method improved both the quality and quantity of isolated proteins. By repeatedly extracting from low-protein concentration solutions using the same small amount of phenol, the REP method yielded enough protein of sufficiently high-quality from starting samples containing less than 0.02 mg of proteins per mL. This method was successfully applied to extract the rubber particle proteins from the WS of natural rubber latex samples. The REP-extracted WS proteins were resolved by two-dimensional gel electrophoresis (2-DE), and 28 proteins were positively identified by mass spectrometry. This method has the potential to become widely used for the extraction of proteins from low-protein-concentration solutions for proteomic analysis.

Variations of Metabolites and Proteome from Lonicera japonica Thunb. Buds Blossom to Flowers under UV Radiation

Project description:Lonicera japonica Thunb., known as Jin Yin Hua or Japanese honeysuckle, is an herbal medicine in Asian countries. Its flowers have been used as folk medicine for clinical practice or used as food or making healthy beverage for 1500 years in China. To investigate the molecular developmental processes from L. japonica buds to flowers under UV radiation, comparative proteomics analyses of buds and flowers were performed. Fifty-four differential proteins were identified including 42 increased proteins and 12 decreased proteins. The abundance of proteins related to glycolysis, TCA/organic acid transformation, major carbohydrate metabolism, oxidative pentose phosphate, stress, secondary metabolism, hormone, and mitochondrial electron transport were increased during flower opening process under UV radiation. Six metabolites were identified and relatively quantified by LC-MS/MS in L. japonica buds and flowers. The 1,1-diphenyl-2-picrylhydrazyl assay revealed that antioxidant activity of L. japonica buds was better than that of flowers. These results suggest that UV-B radiation could induce the production of endogenous ethylene in L. japonica buds, which facilitate the buds blossom and activate the antioxidant system. Additionally, the higher content of metabolites and antioxidant capability in L. japonica buds indicates that L. japonica buds stage might be the better harvest time compared to the flower.

Immunoreactive proteins of Capsicum-based spices as a threat to human health: mass spectrometry analysis and in silico mapping

Project description:The identification of allergenicity of paprika proteins is important, especially those that could trigger a severe allergic reaction in patients with an equivocal clinical picture. In this study two types of protein extracts extracted from 3 different paprika spices were immunoblotted with the sera of patients displaying severe allergic symptoms, presumably to paprika. Proteins from the IgE-reactive bands obtained were subjected to LC-MS/MS identification and then to in silico analysis to verify their allergenicity and characterise their proinflammatory activity using online tools.

Quantification of ATIs in Wheat by LC-MS/MS – LFQ IonTrap

Project description:A selection of ATIs was silenced in the common wheat cultivar Bobwhite and durum wheat cultivar Svevo by RNAi and gene editing, respectively, in order to reduce the amounts of ATIs. The controls and silenced lines were analyzed after digestion to peptides by LC-MS/MS with different approaches to evaluate changes in composition of ATIs. First, a targeted method with stable isotope dilution assay (SIDA) using labeled peptides as internal standards was applied. Additionally, four different approaches for relative quantitation were conducted, in detail, iTRAQ labeled and label free quantitation (LFQ) combined with data dependent acquisition (DDA) and data independent acquisition (DIA). Quantitation was performed manually (Skyline and MASCOT) and with different proteomics software tools (PLGS, MaxQuant, and PEAKS X Pro).

Oenothera glazioviana root LC-MS

Project description:Proteomic studies were performed to identify the proteins involved in copper (Cu) stress responses of Oenothera glazioviana seedlings. Exposure of 28-d-old seedlings to 50 μM CuSO4 for 3 d led to inhibition of shoot and root growth, and the level of lipid peroxidation in the roots was markedly increased. Compared to shoot, Cu absorbed by Oenothera glazioviana more easily accumulation in root. Label-free proteomic analysis indicated 58 differentially abundance proteins (DAPs) of 3149 total proteins in the roots of O. glazioviana seedlings, of which, 36 were upregulated and 22 were downregulated under Cu stress conditions. Gene Ontology analysis showed that most of the identified proteins could be annotated to signal transduction, detoxification, stress defence, carbohydrate, energy, and protein metabolism, development, and oxidoreduction. We also retrieved 13 proteins from the enriched Kyoto Encyclopaedia of Genes and Genomes and the protein-protein interaction databases related to various pathways, including the citric acid (CA) cycle. Application of exogenous CA to O. glazioviana seedlings exposed to Cu caused alleviation of stress symptoms. Overall, this study provides new understanding into the molecular mechanisms at protein level of Cu response in candidate plants contributed to soil properties.

Transcriptional characterization of maize roots in response to urea and nitrate

Project description:Although urea is the most used nitrogen fertilizer worldwide, little is known on the capacity of crop plants to use urea per se as a nitrogen source for development and growth. To date, the molecular and physiological bases of its transport have been investigated only in a limited number of species. In particular, up to date only one study reported the transcriptomic modulation induced by urea treatment in the model plant Arabidopsis (MM-CM-)rigout et al., 2008 doi: 10.1104/pp.108.119339). In maize, one of crops using huge amount of urea, only a physiological characterization of uptake and assimilation of the N-source has been conducted. General aim of the present work was the comprehension of the molecular basis of urea uptake and assimilation in maize plants, using a transcriptomic approach. In addition, the work focused on the possible interactions between the two main N-sources, conceivably occurring concomitantly in the soil, urea and nitrate. 5 dd-old maize plants were treated for 8 hours with nutrient solution containing nitrogen in form of urea; nitrate; urea and nitrate; or not exposed to any form of nitrogen. Three different biological replicates were used for each sample repeating the experiment three times. All samples were obtained pooling roots of six plants.

Proteomics and gene expression analysis of Nicotiana tabacum nectar proteins

Project description:Floral nectar proteins (nectarins) are mainly enzymes and play important roles in inhibiting microbial growth in nectar and tailoring nectar chemistry before or after secretory. Nectar proteomes are usually small, but only very few plant species have had their nectar proteomes thoroughly investigated. Nectarins from Nicotiana tabacum (NT) were separated using two-dimensional gel electrophoresis, and then analyzed using mass spectrometry. Glycoproteins were isolated from raw NT nectar, separated by SDS-PAGE, and identified by mass spectrometry. All eight identified nectarins and four invertase genes’ expression were analysed by qPCR. Sugars composition, total sugar concentration, protein content, polyphenol content and hydrogen peroxide content were compared at different time intervals in extracted nectar and nectar in situ after secretion. Totally, eight nectarins were detected in NT nectar in which only two are glycoproteins, beta-xylosidase and a protein with unknown function. All of the eight nectarin genes expression was not nectary-specific and not synchronous along with the nectary development. After secretion, NT nectar in flower tube changed from sucrose–rich to hexose-rich type even though no free invertase or its activity was detected in NT nectar. No sugar composition changes observed in extracted nectar after incubating at 30 ℃ up to 48 hours in plastic tubes. Our results indicate that nectar post-secretory changes could be a complex process and tissue closely contact with nectar might function in it.

Characterization of a L-Gulono-1,4-Lactone Oxidase Like Protein in the Floral Nectar of Mucuna sempervirens, Fabaceae.

Project description:Floral nectar plays important roles in the interaction between animal-pollinated plants and pollinators. Growing empirical evidence shows that most of the proteins secreted in nectar (nectarins) are enzymes that can tailor nectar chemistry for their animal mutualists or reduce the growth of microorganisms in nectar. However, to date, the function of many nectarins remains unknown, and very few plant species have had their nectar proteome thoroughly investigated. Mucuna sempervirens (Fabaceae) is a perennial woody vine native to China. Nectarins from this species were separated using two-dimensional gel electrophoresis, and analyzed using mass spectrometry. A L-gulonolactone oxidase like protein (MsGulLO) was detected. MsGulLO has high similarity to L-gulonolactone oxidase 5 (AtGulLO5) in Arabidopsis thaliana, which was suggested to be involved in the pathway of ascorbate biosynthesis; however both MsGulLO and AtGulLO5 are divergent from animal L-gulonolactone oxidases. MsGulLO is suggested to function in hydrogen peroxide generation in nectar but not in plant ascorbate biosynthesis.
