The T6SSs of the entomopathogenic Photorhabdus laumondii revealed interbacterial competition and cross-link with diverse Photorhabdus-virulence mechanisms

ABSTRACT: Secretion systems are used as weapons by a variety of Gram-negative bacteria. Among them the Type VI Secretion System (T6SS) gained more interest throughout the last years. The system functions as a molecular nano-weapon: it is used in inter-kingdom competition by various bacteria to deliver toxic effectors in target cells. Here we describe the role of the T6SS in Photorhabdus laumondii subsp. laumondii strain DJC, an entomopathogenic biocontrol agent able to live in different environmental niches, such as in symbiosis with nematodes and in the rhizosphere on plant roots. Using bioinformatic and protein motif analyses we identified four T6SS gene clusters (T6SS-1, T6SS-2, T6SS-3 and T6SS-4) and multiple orphan T6SS related genes in the genome of P. laumondii. Furthermore, we highlighted 11 T6SS effector-immunity pairs, including three undescribed membrane disrupting effectors, each with putatively different antibacterial activities. By label-free mass spectrometry of P. laumondii wild type cells and respective T6SS-deficient strains, we could point out a cross-link between T6SS and other Photorhabdus’ virulence related mechanisms such as PVCs, T3SS and pyocins. Furthermore, a change in motility as well as in the secondary metabolism was observed upon T6SS-deficiency. Here, we shed light on the T6SS in P. laumondii DJC and suggesting a cross-link of various virulence mechanisms, which could help to gain knowledge on T6SS and better figure out the Photorhabdus ability to live in polymicrobial environments.

Direct binding of type III secretion effectors to cytosolic sorting platform complexes in live bacteria indicates an effector shuttling mechanism

Project description:The bacterial type III secretion system, also called injectisome, translocates effector proteins into eukaryotic target cells through a hollow needle that is anchored in the bacterial membranes. The recruitment of effector proteins to the machinery and the resulting export hierarchy involve the sorting platform, a conserved set of interacting proteins at the cytosolic interface of the injectisome. To gain insight into these processes, we localized and measured the movement of different functional fluorescently labeled sorting platform components in live Yersinia enterocolitica. The sorting platform proteins were part of ~5.1 and ~17.9 injectisomes per bacterium under non-secreting and secreting conditions, respectively. However, they also displayed a considerable mobile cytosolic pool. Using single particle tracking photoactivated localization microscopy, we were able to show the interaction of different components of the sorting platform with effector proteins in the cytosol of live bacteria. We found that effector proteins directly bind to the sorting platform proteins SctQ and SctL. In wild-type bacteria these proteins form larger cytosolic protein complexes involving the ATPase SctN and the membrane connector SctK. The mobility and composition of these complexes is modulated in presence of effector proteins and their chaperones, and upon initiation of secretion, which additionally leads to the emergence of large soluble complexes. Our quantitative data supports an effector shuttling mechanism, in which sorting platform protein bind to effectors in the cytosol and deliver the cargo to the export gate at the membrane-bound injectisome.

Inefficient secretion of anti-sigma factor FlgM inhibits bacterial motility at high temperature

Project description:Regulation of gene expression according to the environmental conditions is vitally important for all living organisms. Temperature is one of the key cues for microorganisms that can exist in different environments, and several mechanisms of temperature-dependent re-allocation of cellular resources have been described. Here we compared transcriptome and proteome of E. coli grown at basal (37°C) and febrile temperatures (42°C) of the mammalian host. We demonstrated that the downregulation of Escherichia coli motility at high temperature primarily occurred due to the malfunction of secretion apparatus, apparently related to the disassembly of the flagellar basal body. For proteome analysis we performed data-independent acquisition (DIA) mass spectrometry via Spectronaut. Repertoire and abundance of secreted virulence factors shape the pathogenic capacity of Pseudomonas syringae pv. aptata

Project description:Pseudomonas syringae pv. aptata is a member of the sugar beet pathobiome and the causative agent of leaf spot disease. Like many pathogenic bacteria, P. syringae relies on the secretion of toxins, which manipulate host-pathogen interactions, to establish and maintain an infection. This study analyzes the secretome of six pathogenic P. syringae pv. aptata strains with different defined virulence capacities in order to identify common and strain-specific features, and correlate the secretome with disease outcome. All strains show a high type III secretion system (T3SS) and type VI secretion system (T6SS) activity under apoplast-like conditions mimicking the infection. Surprisingly, we found that low pathogenic strains show a higher secretion of most T3SS substrates (19 of the 23 detected effectors and accessory harpin proteins), whereas a distinct subgroup of four effectors is exclusively secreted in medium and high pathogenic strains. Similarly, we detected two T6SS secretion patterns: while one set of proteins was highly secreted in all strains, another subset consisting of known T6SS substrates and previously uncharacterized proteins with a highly similar secretion pattern was exclusively secreted in medium and high virulence strains. Taken together, our data shows that P. syringae pathogenicity is correlated with the repertoire and fine-tuning of effector secretion and indicates distinct strategies for establishing virulence of P. syringae pv. aptata in plants.

Evidence for a widespread third system for bacterial polysaccharide export across the outer membrane comprising a composite OPX/β-barrel translocon

Project description:Wzx/Wzy- and ABC transporter-dependent pathways, an outer membrane (OM) polysaccharide export (OPX) type translocon exports the polysaccharide across the OM. The paradigm OPX protein WzaE. coli is an octamer, in which the eight C-terminal domains form an α-helical OM pore, and the eight copies of the three N-terminal domains (D1-D3) a periplasmic cavity. In synthase-dependent pathways, the OM translocon is a 16- to 18-stranded β-barrel protein. In Myxococcus xanthus, the secreted polysaccharide EPS is synthesized in a Wzx/Wzy-dependent pathway. Here, using experiments and computational structural biology, we characterize EpsX as an OM 18-stranded β-barrel protein important for EPS synthesis and identify AlgE, a β-barrel translocon of a synthase-dependent pathway, as its closest structural homolog. We also find that EpsY, the OPX protein of the EPS pathway, only consists of the periplasmic D1 and D2 domains and lacks the domain for spanning the OM (henceforth D1D2OPX protein). In vivo, EpsX and EpsY mutually stabilize each other, supporting their direct interaction. Based on these observations, we propose a model whereby EpsY and EpsX make up a novel type of translocon for polysaccharide export across the OM. Specifically, in this composite translocon, EpsX functions as the OM-spanning translocon together with the periplasmic D1D2OPX protein EpsY. Based on computational genomics, similar composite systems are present widespread in Gram-negative bacteria. This model provides a framework for these proteins' future experimental characterization.

1 Enhanced assembly of bacteriophage T7 produced in cell-free reactions under simulated microgravity

Project description:On-demand biomanufacturing has the potential to improve healthcare and self- sufficiency during space missions. Cell-free transcription and translation reactions combined with DNA blueprints can produce promising therapeutics like bacteriophages and virus-like particles. However, how space conditions affect the synthesis and self-assembly of such complex multi- protein structures is unknown. Here, we characterize the cell-free production of infectious bacteriophage T7 virions under simulated microgravity. Rotation in a 2D-clinostat increased the number of infectious particles compared to static controls. Quantitative analyses by mass spectrometry, immuno-dot-blot and real-time PCR showed no significant differences in protein and DNA contents, suggesting enhanced self-assembly of T7 phages in simulated microgravity. While the effects of genuine space conditions on the cell-free synthesis and assembly of bacteriophages remain to be investigated, our findings support the vision of a cell-free synthesis-enabled “astropharmacy”.

Analysis of bacterial Type VI Secretion Systems Stoichiometry by Targeted Proteomics

Project description:The bacterial Type VI secretion system (T6SS) is important for bacterial competition as well as virulence in many Gram-negative bacteria, including human pathogens. T6SS is evolutionarily related to the contractile phage tails and assembles as a cell envelope attached organelle. The assembly progresses from formation of a membrane complex to assembly of a baseplate followed by copolymerization of a sheath-tube. Rapid sheath contraction propels the rigid inner tube with associated effectors into target cells. To understand the assembly and stoichiometry of this nanomachine, we applied targeted proteomics to determine the protein abundances of the key T6SS components in three model bacteria. The overall stoichiometry of the components is conserved across species and it agrees with the expected composition of the nanomachine. However, there are also species-specific variations of certain components, which may explain the observed differences in the respective dynamics of T6SS. Furthermore, changes in the protein abundance during different growth conditions point to possible mechanisms of regulation of T6SS dynamics. The combination of live-cell imaging and mass-spectrometry analysis suggests that a baseplate component TssE of V. cholerae might undergo an active proteolysis, which together with an effector protein VasX could be involved in regulation of baseplate dynamics and thus T6SS activity.

The virulence regulator VirB from Shigella flexneri uses a CTPdependent switch mechanism to activate gene expression

Project description:The transcriptional antisilencer VirB acts as a master regulator of virulence gene expression in the human pathogen Shigella flexneri. It binds defined sequences (virS) upstream of VirB-dependent promoters and counteracts their silencing by the nucleoid-organizing protein H-NS. However, its precise mode of action remains unclear. Notably, VirB is not a classical transcription factor but related to DNA partitioning pro- teins of the ParB family, which have recently been recognized as DNA-sliding clamps using CTP binding and hydrolysis to control their DNA entry gate. Here, we show that VirB binds CTP, embraces DNA in a clamp-like fashion upon its CTP-dependent loading at virS sites and slides laterally on DNA after clamp closure. Mutations that prevent CTP binding block the loading of VirB clamps in vitro and the formation of VirB nucleoprotein complexes in vivo. Thus, VirB represents a CTP-dependent molecular switch that uses a loading-and-sliding mechanism to control transcription during bacterial pathogenesis.

Two distinct ferredoxins are essential for nitrogen fixation by the iron nitrogenase in Rhodobacter capsulatus

Project description:Nitrogenases are the only enzymes able to ‘fix’ gaseous nitrogen into bioavailable ammonia and, hence, are essential for sustaining life. Catalysis by nitrogenases requires both a large amount of ATP and electrons donated by strongly reducing ferredoxins or flavodoxins. Our knowledge about the mechanisms of electron transfer to nitrogenase enzymes is limited, with electron transport to the iron (Fe)-nitrogenase having hardly been investigated. Here, we characterised the electron transfer pathway to the Fe-nitrogenase in Rhodobacter capsulatus via proteome analyses, genetic deletions, complementation studies and phylogenetics. Proteome analyses revealed an upregulation of four ferredoxins under nitrogen-fixing conditions reliant on the Fe-nitrogenase in a molybdenum nitrogenase knockout strain (nifD), compared to non-nitrogen-fixing conditions. Based on these findings, R. capsulatus strains with deletions of ferredoxin (fdx) and flavodoxin (fld, nifF) genes were constructed to investigate their roles in nitrogen fixation by the Fe-nitrogenase. R. capsulatus deletion strains were characterised by monitoring diazotrophic growth and nitrogenase activity in vivo. Only deletion of fdxC or fdxN resulted in slower growth and reduced Fe-nitrogenase activity, whereas the double-deletion of both fdxC and fdxN abolished diazotrophic growth. Differences in the proteomes of ∆fdxC and ∆fdxN strains, in conjunction with differing plasmid complementation behaviours of fdxC and fdxN, indicate that the two Fds likely possess different roles and functions. These findings will guide future engineering of the electron transport systems to nitrogenase enzymes, with the aim of increased electron flux and product formation.

Rationally designed chromosome fusion is not a limiting factor for rapid growth of Vibrio natriegens

Project description:DNA replication prior to cell division is essential for the proliferation of all cells. Bacterial chromosomes are replicated bidirectionally from a single origin of replication, with replication proceeding at about 1000 bp per second. For the best-studied model organism, Escherichia coli, this translates into a replication time of about 40 min for its 4.6 Mb chromosome. Nevertheless, E. coli can propagate by overlapping replication cycles with a maximum short doubling time of 20 min. The fastest growing bacterium known today, Vibrio natriegens, is able to replicate with a generation time of less than 10 min. It has a bipartite genome with chromosome sizes of 3.2 and 1.9 Mb. Is simultaneous replication from two origins a prerequisite for its rapid growth? We fused the two chromosomes of V. natriegens to create a strain carrying a 5.2 Mb chromosome with a single origin of replication. Compared to the wild-type, this strain showed little deviation in growth rate. This suggests that the split genome is not a prerequisite for rapid growth, and that DNA replication is not an important growth rate-limiting factor.
