Project description:Using a range of copper we have utilized Metal-induced Protein Precipitaiton (MiPP) technique to elucidate the copper midpoints of the proteins found in an E. coli proteome. Using bottem-up proteomics techniques and TMT-10 plex isobaric mass-tags we were able to use MiPP to classify proteins based off of their sensitivity to copper.

Project description:The stability of proteins from rates of oxidation (SPROX) technique is a mass spectrometry-based approach for making protein folding stability measurements on the proteomics scale. The development and application of SPROX, to date, has involved the use of quantitative bottom-up proteomics and data dependent acquisition (DDA) strategies using isobaric mass tags. Use of isobaric mass tags is attractive as it enables the mass spectrometry readout in SPROX to be highly multiplexed. However, use of such isobaric mass tags is restricted to DDA strategies, which can be limited in their proteomic coverage compared to data independent acquisition (DIA) strategies. Reported here is a new “one-pot” SPROX workflow that employs a DIA readout and a label-free quantitation strategy. Analysis of the proteins in an E.coli cell lysate using our DIA-SPROX strategy allowed for calculating transition midpoints with reasonable accuracy. The proteins from a S.cerevisiae cell lysate were also assessed for ligand induced changes in their transition midpoints upon the introduction of cyclosporine A (CsA) to identify protein targets of this well-studied ligand. Using DIA-SPROX, we successfully identified known protein targets of CsA with a low false positive rate using a combination of two different software, Spectronaut and DIA-NN, for DIA data processing. We also find that the proteomic coverage obtained using DIA-SPROX is comparable to the coverage obtained in conventional DDA-SPROX experiments. Significantly, this comparable coverage can be achieved without using a methionine-containing peptide enrichment strategy in DIA-SPROX.

Project description:Variable temperature ion mobility-mass spectrometry (VT-IM-MS) can measure the effect of temperature on conformational landscapes. To delineate collision effects from structural change we report measurements using molecules with different degrees of rigidity namely: poly (L-lysine) (PLL) dendrimer, ubiquitin, β-casein and α-synuclein from 190-350 K. The CCS of PLL dendrimer varies with temperature consistent with collision theory, by contrast, the structure of each protein alters with notable restructuring at 350 K and 250 K, following predicted in vitro stability curves. At 210 K and 190 K we kinetically trap unfolding intermediates. For alpha-synuclein, the 13+ ions present two distinct conformers and VT-IM-MS measurements allow us to calculate the transition rate and activation energies of their conversion. These data exemplify the capacity of VT-IM-MS to provide insights to thermodynamics of conformational restructuring.

Project description:Manassantin A is a natural product that has been isolated from the perennial herb Saururus chinensis Baill and the aquatic plant Saururus cernuus. Manassantin A has been shown to possess potent hypoxia inducible factor 1 alpha (HIF-1α) inhibitory activity in a cell-based assay screen of thousands of natural products. Manassantin A holds promise as an anti-cancer drug since it has been shown to selectively target tumor cells over normal cells. Due to the complex biological pathways involved in cancer and hypoxia, it is difficult to determine the mode-of-action by which manassantin A inhibits HIF-1. While some of the biological activities of manassantin A have been discovered in various cell-based activity assays, the molecular basis of manassantin A’s biological activities is not well characterized. The proteins in a hypoxic MDA-MB-231 cell lysate were screened for interactions with manassantin A using large scale experiments to uncover novel manassantin A interactions that lead to the drug’s HIF-1 inhibition and anti-cancer activity. Two energetics-based approaches were utilized in this manassantin A mode-of-action study: iTRAQ-SPROX and SILAC-Pulse Proteolysis. In these energetics-based approaches, protein stability is measured using the chemical denaturant dependence of either a methionine oxidation reaction (iTRAQ-SPROX) or a thermolysin protease digest (SILAC-Pulse Proteolysis). Using boh of these techniques, the stability of proteins in the absence and presence of excess manassantin A was monitored to assess ligand-induced protein stability changes.

Project description:Parasitic diseases of humans and other animals represent a major socioeconomic burden worldwide. In humans, parasitic worms (helminths) that cause neglected tropical diseases (NTDs) affect ~ billion people, equating to a burden of >12 million disability-adjusted life years (DALYs) (Hotez et al., 2014). In other animals, although challenging to quantitate, the disease impact of such helminths is major (Pedersen, et al., 2015; Charlier et al., 2020; Selzer and Epe, 2021), and some of these parasites are also transmissible to humans (i.e. zoonotic) (McCarthy et al., 2000; Gordon et al., 2016). The control of these diseases relies on diagnosis, treatment and management strategies, and anthelmintic treatment is usually a central component of a control campaign, as vaccines are not available for the vast majority of them. These treatments are not always highly efficacious/effective, and the reliance on them, particularly if they are used excessively in an uncontrolled (suppressive) manner, has led to the emergence and spread of anthelmintic resistances in parasitic worms (within 4-X generations; REF), particularly those of animals. Although the resistance status of worms of humans to available compounds is somewhat unclear (Prichard, 2005; Keiser and Utzinger, 2008; Vercruysse et al., 2011), this is not the case for worms of important production animals (e.g., sheep, goats and pigs), where such resistance(s) is/are widespread and essentially worldwide. In recent work, we established a high-throughput whole-organism, phenotypic assay for the screening of relatively large libraries of tens to hundreds of thousands of compounds, the subsequent evaluation of active compounds and structure-activity relationship (SAR) studies to strive toward the optimisation of the activity and potency of analogs, and the minimisation of side effects and toxicity (Taki et al., 2021b; Taki et al., 2021c; Shanley et al., 2022). However, our early discovery work has been hampered by not knowing the target(s) to which compounds might bind and how they might work. In recent years, there have been major advances in the development of methods for identifying drug-target interactions (reviewed by Mateus et al., 2021), which include affinity purification, activity-based protein profiling, kinobeads (for kinases), stability of proteins from rates of oxidation, protein painting, limited proteolysis/drug affinity responsive target stability and thermal proteome profiling (TPP). Published evidence (Savitski et al., 2014; Perrin et al., 2020; Selkrig et al., 2020) demonstrates clearly the exquisite capacity of TPP to define or infer target molecules in projects with a biomedical focus (e.g., cancer, autophagy or infectious disease), but this method has not yet been utilised to define an anthelmintic target. This context provides the very exciting prospect of being able to rapidly provide evidence of drug-target interactions. For these reasons, in the present study, we undertook a high-throughput whole-organism, phenotypic screen of a well-curated compound library, identified ‘hit’ compounds for evaluation, identified one candidate with lead-like characteristics and inferred the target of this promising small molecule in H. contortus.

Project description:Described here is the application of thermodynamic stability measurements to study age-related differences in the protein folding and stability of proteins in a rodent model of ageing. Using the Stability of Proteins from Rates of Oxidation (SPROX) technique the thermodynamic stability profiles were generated for 807 proteins in brain cell lystaes from mice, aged 6- (n=7) and 18-months (n=9). The biological variability of the protein stability measurements was low and within the experimental error of SPROX. A total of 83 protein hits were detected with age-related stability differences in the brain samples. Remarkably, the large majority of the brain protein hits were destabilized in the old mice, and the hits were enriched in proteins that have slow turnover rates (p <0.07). Furthermore, 70% of the hits have been previously linked to ageing or age-related diseases. These results help validate the use of thermodynamic stability measurements to capture relevant age-related proteomic changes, and they establish a new biophysical link between these proteins and ageing.

Project description:Denaturation-based assays such as thermal proximity coaggregation (TPCA) and ion-based proteome-integrated solubility alteration (I-PISA) are powerful tools for mapping global protein-protein interaction (PPI) networks. These workflows utilize different denaturation methods to probe PPIs, however, how these differences influence which PPIs are detected has remined unexplored. Here, we generated paired TPCA and I-PISA datasets, for the first time considering both the soluble and insoluble fractions generated by these methods, to investigate differences in PPI network predictions. While both workflows detected highly overlapping sets of proteins, they identified distinct PPI networks. Utilizing sequence-predicted protein physical properties we show that and subcellar localizations of proteins, we show that protein properties such as size, structural complexity, hydrophobicity, and localization appear influence which workflows detect which PPIs. Notably, insoluble fractions provided unique insights, expanding the detectable PPI landscape and underscoring their value in proteomics workflows. Through analyzing differentially detected PPIs within a small cytoskeleton related PPI network, we show that these workflows may be detecting distinct functional populations for any given protein. Furthermore, we show that by integrating PPI predictions from multiple workflows more biologically informative and interconnected networks can be constructed. We also examined the effects of reducing starting material and using a label-free data-independent acquisition (DIA) TPCA workflow on PPI prediction quality. Despite a ~500x reduction in sample input, PPI prediction quality remained robust, demonstrating the feasibility of TPCA in sample-limited contexts, such as rare cell types. Additionally, we show that, with some simple modifications, label-free DIA TPCA workflow can yield performance comparable to, and in some cases superior to, the traditional tandem mass tag (TMT) data dependent acquisition (DDA) TPCA workflow. This work provides critical insights into denaturation-based assays, highlights the value of insoluble fractions, and offers practical improvements for enhancing global PPI network mapping.
