Protein co-purifying with MLF2-MBP from Expi293 cells

ABSTRACT: MLF2-MBP was expressed as a fusion protein in Expi293 cells. This was purified and a protein around 70 kDa was found to stoichiometrically co-purify. To verify this protein's identity, the 70 kDa region was extracted from a gel in addition to submitting the entire elution for mass spectrometry analysis.

Proximity labeling via MLF2-APEX2 fusion

Project description:Proximity labeling approach to identify protein inside nuclear envelope blebs arising in Torsin-deficient HeLa cells. WT and TorsinKO cells were engineered to express MLF2-APEX2 fusion. APEX reaction was carried out via 1 mM H2O2 for 1 minute in the presence of biotin phenol. Biotinylated protein were captured via streptavidin beads. Each APEX reaction was accompanied by an untreated (no H2O2) control.

d133 ORF10 immunoprecipitation from WT and TorsinKO cells

Project description:WT and TorsinKO HeLa cells were transfected with d133-ORF10-FLAG from KSHV. The protein was immunoprecipitated with anti-FLAG beads to investigate proteins contained within nuclear envelope blebs. A control sample with no specific immunoprecipitation was compared to the co-immunoprecipitations. Eluting proteins were ran into an SDS-PAGE gel and extracted for mass spectrometry analysis.

Protein complexes involving haemolysin BL of Bacillus cereus

Project description:Bacillus cereus Hemolysin BL is a tripartite toxin responsible for a diarrheal type of food poisoning.We found distinct complexes of up to 600 kDa on native gels, whose structure and size were primarily defined by Hbl B. Hbl L1 and L2 were also identified in these complexes using Western blotting and an LC-MS approach. LC-MS also revealed that many other proteins secreted by B. cereus exist in complexes.

PhosphoProtein-Peptide Turnover Profiling, validation

Project description:We combined pulsed stable isotope labeling of amino acids (pSILAC) with enrichment of phosphorylated peptides in a method we term PhosphoProtein-Peptide Turnover Profiling (PhosphoPPToP). We applied the method to HeLa cells to find peptides whose clearance rates differ from the protein median. Using theoretical modelling, we show that readouts from PPToP are primarily defined by the wiring of the PTM-modification network and not by effects of the PTM on a protein's proteolytic stability. Thus PPToP can be used to identify PTMs occurring, e.g., preferentially early or late in a protein's lifetime. This enables identification of, e.g., protein maturation or protein complex assembly intermediates. This dataset covers experimental testing of identified phosphosites with PPToP. Here, proteins of interest are expressed as GFP-fusion constructs in HeLa cells and subjected to a SILAC pulse. Thereafter, proteins are pulled-down with anti-GFP beads to isolate the exogenously expressed constructs. We multiplex SILAC timepoints from wild-type and mutant constructs for every given protein of interest using TMT16.
