Project description:The ovarian tissues of 3 mice aged 3 months in the control group and the hyperhomocysteinemia group were selected for advanced 4D Laber-free quantitative proteomic analysis. According to 4D Laber-free quantitative proteomics analysis, we successfully quantified 56,611 peptides and identified 5,764 quantifiable proteins. Principal component analysis (PCA) highlights the extraordinary quantitative repeatability between biological replicas. Subsequently, we screened for differentially expressed proteins (DEPs) (P <0.05, multiple change (FC) >1.5). The results showed that there were 317 up-regulated and 113 down-regulated proteins.

Project description:Exosomes are membranous extracellular vesicles 50–100 nm in size and are involved in cellular communication via the delivery of proteins, lipids, and RNAs. Emerging evidence shows that exosomes play a critical role in cancer. A recent study has revealed that maternal and umbilical cord serum-derived exosomes may enhance endothelial cell proliferation and migration. However, the role of exosomes isolated from the human umbilical cord in cancer development has not been investigated. To explore the potential differences in the composition and function of proteins from umbilical cord blood exosomes and maternal serum exosomes, we conducted a proteomic analysis of exosomes by mass spectrometry and bioinformatics analysis. We used the CCK-8 assay and flow cytometry to study the biological effects of umbilical serum exosomes on hepatoma cells. Our study shows that umbilical cord blood is enriched with proteins involved in ECM-receptor interactions, which may be closely related to cell metastasis and proliferation. Our findings indicate that exosomes derived from human umbilical serum can suppress the viability of hepatoma cells and may induce apoptosis of hepatoma cells. This evidence suggests that umbilical cord serum-derived exosomes may be potential leads for the development of biotherapy for liver cancer.

Project description:Ionizing irradiation kills pathogens by destroying nucleic acids while retaining the immunogenicity of pathogen proteins. However, the overall proteome of bacteria exposed to X-ray irradiation still remain unclear. This experiment was aimed to investigate the proteome changes of the laboratory Pseudomonas aeruginosa PAO1 strain after exposure to X-ray irradiation. A total of 2963 proteins were identified in this study, of which 2599 proteins contained quantitative information. If the differential expression change threshold is 2 times, and the statistical test t-test p-value <0.05 is the significance threshold, then among the quantified proteins, the expression of 48 proteins was up-regulated and 8 protein expression was down-regulated. Based on the above data, we performed a systematic bioinformatics analysis of all identified proteins, and performed functional classification, functional enrichment, and clustering analysis based on functional enrichment for all differentially expressed proteins. Combined with the above information, it provides a reference direction for further investigation in the biological effect on P. aeruginosa PAO1 and its MV formation under X-ray irradiation.

Project description:Human blood plasma is a complex which communicates with most parts of the body and reflects changes in the state of the organism, therefore identifying age-related biomarkers can help to predict and monitor age-related physiological decline and diseases, as well as to find new treatments for diseases. In this study, TMT-LC-MS/MS was utilized to screen for the differentially expressed plasma proteins in 118 healthy adults with different ages. Participants were divided into three groups: 21-30 (Young), 41-50 (Middle) and ≥60 (Old), the number of differentially expressed proteins when Young vs Middle, Middle vs Old and Young vs Old were 82, 22 and 99, respectively. These proteins were found to be involved in numerous physiological processes such as “negative regulation of smooth muscle cell proliferation” and “blood coagulation”. Meanwhile when Young vs Middle or Old, “Complement and coagulation cascades” was confirmed the top enriched pathway by KEGG pathway enrichment analysis. Functional phenotyping of the proteome demonstrated that the plasma proteomic profiles of Young adults were strikingly dissimilar to the Middle or Old adults. The results of this study mapped the variation in expression of plasma proteins, and provided information about possible biomarkers/treatments for different kinds of age-related function disorders.

Project description:Small peptides (sPeptides), a class of biological molecules of less than 100 amio acids encoded by small open reading frames (sORFs), play important roles in multiple biological process. Here, we conducted a comprehensive study using mRNA-seq, Ribo-seq, and Mass Spectrometry (MS) on six tissues (each with at least two replicates) of maize, set up a bioinformatic pipeline, and performed a genome-wide scan of sORFs and sPeptides in maize. Our study sets up a guildline for the genome-wide scan of sORFs and sPeptides in plants by integrating Ribo-seq, and MS data, provides a more comprehensive resource of functional sPeptides in maize, and sheds light on the complex biological system of plants in a new perspective.

Project description:We found that microalgal EVs are enriched with miRNAs and proteins, whose differential expression correlates with various cell growth stages and exposure to abiotic stressors. These findings suggest that microalgal EVs play a significant role in nutrient sensing and information transfer between cells, especially under nutrient stress conditions. Our research highlights the need for further investigation into the distribution of nutrients in aquatic ecosystems and the role of EVs in microbial communication and interactions. These insights indicate that EVs are crucial for the information exchange and adaptive responses of microalgae in their natural habitats.

Project description:Reticuloendotheliosis virus (REV) is a type C avian retrovirus; which causes immunosuppression, dwarf syndrome, and lymphoma in infected hosts. In this study, we used tandem mass tag (TMT) labeling and liquid chromatography-mass spectrometry/mass spectrometry (LC-MS/MS) to characterize protein alterations in chicken bursa of Fabricius, before and after REV infection at 7, 14, 21, and 28 days. Our data showed that 1127, 999, 910 and 1138 differentially expressed proteins were significantly altered at 7, 14, 21, 28 days after REV infection, respectively. Bioinformatics analysis indicated these proteins were mainly participate in are mainly involved with immune responses, energy metabolism, cellular processes, biological regulation, metabolic processes, response to stimuli, and multicellular organismal process. Kyoto Encyclopedia of Genes and Genomes (KEGG) pathway cluster analysis showed that post-infection, proteins were enriched in the cell cycle, Wnt signaling, antigen processing and presentation, cytokine receptor interaction, Adenosine 3',5'-cyclic monophosphate signaling pathway, and NF-κB signaling. In addition, heat shock protein (HSP) levels also changed significantly after REV infection. These findings help clarify interactions between REV and the host, and provides mechanistic insights on REV-induced host immunosuppression.

Project description:Thermophilic fungi are eukaryotic species that grow at high temperatures, but little is known about the thermophily of thermophilic fungi. Here the proteome and N-glycoproteome of Chaetomium thermophilum at varying culture temperatures (30℃, 50℃, and 55℃) were studied using hydrophilic interaction liquid chromatography enrichment and high-resolution liquid chromatography–tandem mass spectroscopy analysis. In proteome, the numbers of differentially expressed proteins were 1274, 1374, and 1063 in T50/T30, T55/T30, and T55/T50, respectively. The up-regulated proteins were involved in biological processes, such as protein folding and carbohydrate metabolism. Most down-regulated proteins were involved in molecular functions, such as structural constituent of the ribosome and structural activity. For N-glycoproteome, the numbers of differentially expressed N-glycoproteins were 160, 176, and 128 in T50/T30, T55/T30, and T55/T50, respectively. The differential glycoproteins were mainly involved in various types of N-glycan biosynthesis, mRNA surveillance pathway, and protein processing in the endoplasmic reticulum. These results indicated that an efficient protein homeostasis pathway plays an essential role in the thermophily of C. thermophilum, and N-glycosylation is involved by affecting related proteins. This is the first study to reveal thermophilic fungi's physiological response to high-temperature adaptation using omics analysis, facilitating the exploration of the thermophily mechanism of thermophilic fungi.
