Proteomes of Pseudoalteromonas fuliginea BSW20308 and its Pf1 sRNA mutant at 4/32℃

ABSTRACT: To understand the functions of Pf1 sRNA in response to temperature changes, a knockout mutant (ΔPf1) was constructed. Transcriptomics and proteomics were performed on biological triplicates of the wild strain and ΔPf1 grown to stationary phase at 4°C and 32°C. The file uploaded is the original data of proteomics.

Project description:The sRNA StsR (formerly RSs0827) was first described as an sRNA induced upon iron starvation and was later demonstrated to be the most highly induced RNA in late stationary phase in the phototrophic Alphaproteobacterium R. sphaeroides. StsR is under control of RpoHI/RpoHII and therefore induced by multiple stress factors. To investigate the function of this sRNA on the hole transcriptome of R. sphaeroides we performed RNAseq with cultures of the exponential growth (6 h) phase, stationary growth phase (72 h / 144 h) and outgrowth phase. Cultures were grown under microaerobic growth conditions in biological triplicates.

sRNA sequencing of TRV-infected Nicotiana benthamiana 16c

Project description:To systematically investigate viral sRNA production and sRNA-target interaction, we sequenced sRNAs from Tobacco Rattle Virus (TRV)-infected Nicotiana benthamiana at an early (1 week post infection) and late time point (3 weeks post infection). The N. benthamiana 16c plants were infected with TGS-inducing viruses (TRV-35S and TRV-35-2M) and PTGS-inducing viruses (TRV-GFP and TRV-GFP-2M), respectively. TRV-35S is a recombinant TRV containing a 120 nt segment of the 35S promoter. Its derivative, TRV-35S-2M, carrying single nucleotide substitutions (SNS) at every 10 nt within the 120 nt 35S target segment. Same strategy was used to create recombinant TRV-GFP and TRV-GFP-2M targeting GFP coding sequence. According to SNS content, sRNAs from TRV-35S-2M/TRV-GFP-2M infected plants can be separated to yield primary (containing SNSs) and secondary sRNAs (lacking SNSs). Wild Type TRV was used along as viral infection control. Libraries were indexed during PCR amplification (16 cycles) according to the Illumina protocol. Generation of zero-valent sulfur from dissimilatory sulfate reduction in sulfate-reducing microorganisms

Project description:Dissimilatory sulfate reduction (DSR) mediated by sulfate-reducing microorganisms (SRMs) plays a pivotal role in global sulfur, carbon, oxygen, and iron cycles since ~3.5 billion years ago. The canonical DSR pathway is believed to be sulfate reduction to sulfide. Herein, we report a new DSR pathway in phylogenetically diverse SRMs through which zero-valent sulfur (ZVS) is directly generated. We identified that approximately 8.9% of sulfate reduction was directed toward ZVS with S8 as a predominant product, and the ratio of sulfate-to-ZVS could be changed with SRMs’ growth conditions, particularly the medium salinity. Further coculturing experiments and metadata analyses revealed that DSR-derived ZVS supported the growth of various ZVS-metabolizing microorganisms, highlighting this new pathway as an essential component of the sulfur biogeochemical cycle

New RoxS sRNA targets identified in B. subtilis by pulsed SILAC

Project description:Non-coding RNA (sRNA) are playing a key role in gene expression in bacteria. In general, sRNA regulates gene expression by base-pairing with ribosome binding sites to block translation. The modification of the ribosome trafficking generally affects mRNA stability. However, few examples have been described in bacteria where sRNA binding are mainly affected translation without modifying mRNA stability. In order to identify such targets in B. subtilis, we developed a pulsed-SILAC method allowing to label new protein synthesis after a short expression of the sRNA. We applied it to the best characterized sRNA in this bacteria, namely RoxS. RoxS sRNA was previously shown to interfere with the expression of genes encoding enzymes of the central metabolism to control the NAD/NADH ratio in B. subtilis.

sRNA scr5239 involved in important feedback loop of S. coelicolor central metabolism

Project description:The project is focused on the highly conserved sRNA scr5329 in Streptomyces coelicolor. A proteomics approach revealed that the sRNA regulates several metabolic enzymes, among them the Phosphoenolpyruvate-Carboxykinase (PEPCK), a key enzyme of the central carbon metabolism. The sRNA scr5239 promotes its degradation on the post-transcriptional level. The expression itself is dependent on the global transcriptional regulator DasR, which is N-acetylglucosamine-responsive thereby creating a feedback regulation. By post-transcriptional regulation of PEPCK and likely more targets, scr5239 adds an additional layer to the DasR regulatory network, providing a tool to control the metabolism in dependency to the carbon source.
