Project description:To assess the impact of the bactericidal compounds CymA and ecumicin on the mycobacterial proteome and to monitor proteome remodeling by the AAA+ ClpC1 protease machinery, we performed a LFQ proteomics analysis treating the cells at sub-bactericidal compound concentration. We identified new players of the mycobacterial ClpC1 stress response (ClpC2 and ClpC3), as novel bacterial antibiotic resistance mechanism.

Project description:To monitor selective degradation of ClpC1 and ClpC2 using BacPROTAC compounds in M. smegmatis we performed a LFQ proteomics analysis treating the cells at bactericidal compound concentration. We detected degradation of both proteins and additional dysregulation of the mycobacterial PQC system.

Project description:Myocyte enhancer factor 2B (MEF2B) is a transcription factor with somatic mutation hotspots at K4, Y69 and D83 in diffuse large B-cell lymphoma (DLBCL) and follicular lymphoma (FL). The recurrence of these mutations indicates that they may drive lymphoma development. However, inferring the mechanisms by which they may drive lymphoma development was complicated by our limited understanding of MEF2B’s normal functions. To expand our understanding of the cellular activities of wildtype (WT) and mutant MEF2B, I developed and addressed two hypotheses: (1) identifying genes regulated by WT MEF2B will allow identification of cellular phenotypes affected by MEF2B activity and (2) contrasting the DNA binding sites, effects on gene expression and effects on cellular phenotypes of mutant and WT MEF2B will help refine hypotheses about how MEF2B mutations may contribute to lymphoma development. To address these hypotheses, I first identified genome-wide WT MEF2B binding sites and transcriptome-wide gene expression changes mediated by WT MEF2B. Using these data I identified and validated novel MEF2B target genes. I found that target genes of MEF2B included the cancer genes MYC, TGFB1, CARD11, NDRG1, RHOB, BCL2 and JUN. Identification of target genes led to findings that WT MEF2B promotes expression of mesenchymal markers, promotes HEK293A cell migration, and inhibits DLBCL cell chemotaxis. I then investigated how K4E, Y69H and D83V mutations change MEF2B’s activity. I found that K4E, Y69H and D83V mutations decreased MEF2B DNA binding and decreased MEF2B’s capacity to promote gene expression in both HEK293A and DLBCL cells. These mutations also reduced MEF2B’s capacity to alter HEK293A and DLBCL cell movement. From these data, I hypothesize that MEF2B mutations may promote DLBCL and FL development by reducing expression of MEF2B target genes that would otherwise function to help confine germinal centre B-cells to germinal centres. Overall, my research demonstrates how observations from genome-scale data can be used to identify cellular effects of candidate driver mutations. Moreover, my work provides a unique resource for exploring the role of MEF2B in cell biology: I map for the first time the MEF2B ‘regulome’, demonstrating connections between a relatively understudied transcription factor and genes significant to oncogenesis. ChIP-seq was performed using a V5 antibody on cells expressing V5 tagged WT and mutant MEF2B. Two biological replicates were performed on WT, K4E, Y69H and D83V MEF2B-V5 cells.

The cells were index-sorted according to their GFP expression to enrich for low GFP and high GFP cells, and deep single-cell RNA-seq was performed using the plate-based Smart-seq2 platform (Picelli et al. 2014).

Project description:This study investigates the efficacy of proteomic analysis of human remains to identify active Mycobacterium leprae infections in the past. Mycobacterial diseases, like leprosy, have plagued human populations for millennia. Thanks to effective treatment options, leprosy is not as widespread and deadly as in the past, yet remains endemic in certain regions with increasing concerns of strains becoming resistant to antibiotic treatments. We present a dual-enzyme, optimised extraction protocol, using trypsin and ProAlanase, to increase the recovery of non-collagenous proteins through a study of five individuals from a Mediaeval leprosarium cemetery, as well as four from a non-leprosy associated cemetery. Here we show that skeletal samples from the leprosarium individuals contain numerous immune proteins associated with modern leprosy, while those from a non-leprosy associated cemetery do not. Through this study, we advance a palaeoimmunology methodology and provide insights into the health of archaeological individuals and offer a means to triage samples for aDNA analysis.

Project description:Galactan polymer is a prominent component of the mycobacterial cell wall core. Its biogenesis starts at the cytoplasmic side of the plasma membrane by a build-up of the linker disaccharide [rhamnosyl (Rha) – N-acetyl-glucosaminyl (GlcNAc) phosphate] on the decaprenyl-phosphate carrier. This decaprenyl-P-P-GlcNAc-Rha intermediate is extended by two bifunctional galactosyl transferases, GlfT1 and GlfT2 and then is translocated to the periplasmic space by an ABC transporter Wzm-Wzt. Cell wall core synthesis is then finalized by the action of an array of arabinosyl transferases, mycolyl transferase and ligases that catalyse an attachment of the arabinogalactan polymer to peptidoglycan through the linker region. Earlier studies proposed that galactan polymerization takes place in a specific region of the mycobacterial cell envelope, the so-called PMf domain (plasma membrane free of cell wall components) or intracellular membrane domain (IMD), which localises to the polar region of mycobacterium based on visualization of the GlfT2 enzyme fused with fluorescent tags. In this work, we examined the activity of the galactan-producing cellular machine in the enzyme fractions (cell envelope and plasma membrane) from Mycobacterium smegmatis in the cell-free system using radioactively labelled substrate (UDP-[14C]-Galactose). We found that despite a high abundance of GlfT2 in both these fractions, galactan is produced only in the reaction mixtures containing the cell envelope fraction. Our findings open the discussion about the regulation of GlfT2 with two plausible alternatives: (i) posttranslational modifications and (ii) interactions with other proteins forming an active complex.

Project description:The spread of antibiotic resistance is a major challenge for treatment of Mycobacterium tuberculosis infection. In addition, efficacy of drugs is often limited by the restricted permeability of the mycomembrane. Frontline antibiotics inhibit mycomembrane biosynthesis leading to rapid cell death. Inspired by this mechanism we exploit β-lactones as putative mycolic acid mimics to block serine hydrolases involved in their biosynthesis. Among a collection of β-lactones we found one hit with potent anti-mycobacterial and bactericidal activity. Chemical proteomics using an alkynylated probe identified Pks13 and Ag85 serine hydrolases as major targets. Validation via enzyme assays and customized 13C metabolite profiling showed that both targets are functionally impaired by the β-lactone. Co-administration with front-line antibiotics enhanced the potency against M. tuberculosis by more than 100-fold demonstrating a therapeutic potential of targeting mycomembrane biosynthesis serine hydrolases.

Project description:The Wnt/β-catenin signaling pathway plays crucial roles in nearly all parts of embryonic development and adult stem cell homeostasis. Its aberrant activation has been linked to many diseases such as developmental irregularities and various severe forms of cancer, with colorectal cancer (CRC) as a prime example. While much work has been dedicated to uncovering effective therapeutics to block oncogenic Wnt signaling, such interventions have not proven trivial because of the broad activity of Wnt throughout the adult body and the difficulty in finding suitable molecular targets. We have previously identified the developmental transcription factor TBX3 as a participant of the Wnt-mediated transcriptional regulation. Here we examine the genome-wide binding pattern of TBX3 in the human CRC cells lines HCT116 (25 replicates), DLD1 (2 replicates) and SW620 (2 replicates), by employing CUT&RUN (C&R) with Low-Volume and Urea (LoV-U; Zambanini et al., 2022).
