A gephyrin-like protein links cell division and polar elongation in Corynebacteriales

ABSTRACT: To discover missing players in corynebacterial cell division we used mass-spectrometry based interactomics using formaldehyde as crosslinker, starting with the FtsZ membrane anchor SepF as a bait for co-immunoprecipitation (co-IP) of divisome members. For SepF interactome we carried out the co-IPs using anti-Scarlet antibodies in Cglu strains expressing either SepF-mScarlet or mScarlet. Co-IPs using anti-SepF were also performed from Cglu or SepF-mScarlet strains. GLP interactomes were analysed in two strains: Cglu and Cglu_Dglpr strains.

Two elongasomes generate rod shape in a unicellular microorganism

Project description:Cell geometry is genetically inherited by all forms of life. In bacteria, shape is determined by the peptidoglycan and is nearly invariant during the metabolically active vegetative state. Essential morphogenetic complexes, the elongasome and divisome, expand the peptidoglycan along the major and minor axes, respectively, to generate a particular shape. Here, we provide evidence for the presence in Salmonella of two alternative elongasomes that generate a similar (rod) shape. One elongasome is directed by penicillin-binding protein 2 (PBP2) while the other is controlled by PBP2SAL, a pathogen-specific enzyme. In acidic niches, PBP2SAL replaces and renders dispensable PBP2. Our data also demonstrate distinct rates for the two identified elongasomes, with that directed by PBP2SAL exhibiting lower speed

Solar simulated ultraviolet radiation induces histone 3 methylation changes in the gene promoters of matrix metalloproteinases 1 and 3 in primary human dermal fibroblasts [II]

Project description:Skin damage from solar ultraviolet radiation (UVR) accumulates in the dermal extracellular matrix (ECM) and contributes to photoaging. Following UVR exposure, matrix metalloproteinases (MMPs) are secreted by dermal fibroblasts to repair and remodel the ECM. Molecular signaling pathways delineating the induction of MMPs are currently well-defined; however, the effects of UV exposure on epigenetic mechanisms of MMP induction are not as well understood. An epigenetic mechanism would further describe how MMP genes are regulated in response to UV. In this study, we examined solar simulated UVR (ssUVR)-induced gene expression changes and alterations to histone methylation in the promoters of MMP1 and MMP3 in primary human dermal fibroblasts (HDF). This set of gene expression data was generated to identify photoaging related genes (including MMP) that were impacted by ssUVR exposure in our system. Primary neonatal human dermal fibroblasts (HDF) were irradiated a single time with 12 J/cm2 ssUVR. The sham treatments are negative controls (0 J/cm2 ssUVR). The cells were collected for gene expression analysis 1 day after exposure, and then 5 days after exposure. Affymetrix GeneChip Human Exon 1.0 ST arrays were used to characterize gene expression pattern alterations in response to ssUVR.

Physicochemical and proteomic characterization reveals a remodeling of Escherichia coli and Proteus mirabilis outer membrane vesicles obtained under culture conditions mimicking urine growth

Project description:Uropathogenic bacteria present a variety of mechanisms that allow them to colonize the urinary tract. These mechanisms include biofilm formation, urothelial cell invasion, and the production of adhesins, toxins, and siderophores. Uropathogenic Escherichia coli and Proteus mirabilis are two of the most common etiological agents causing urinary tract infections (UTI). In addition to virulence factors, Gram-negative bacteria can produce outer membrane vesicles (OMVs). The OMVs may have several functions in the context of UTI. In the present work, we isolated and characterized OMVs from two clinical strains: E. coli U144 and P. mirabilis 2921 cultured in Luria-Bertani broth and artificial urine. The OMVs were examined using DLS, NTA and TEM and found to be between 85 and 260 nm in size, the largest being those obtained in artificial urine. All OMVs had a low polydispersity factor and negative charge in their surface. Through proteomic analysis (nanoLC-MS/MS), 282 and 353 proteins were identified in OMVs obtained from E. coli and P. mirabilis LB cultures respectively, and 215 and 103 proteins when they were grown in AU. The majority of proteins were from the bacterial envelope. Also, several proteins related to motility and adhesion were found. The composition of OMVs proteins was different according to the culture medium. Among the identified proteins, those related with zinc and iron uptake systems could have an important role in AU. These results bring us closer to understanding the possible role of OMVs in the pathogenesis of UTIs.

Project description:Multiple S. mutans genes that are subject to SloR control are likely contributors to virulence. The regulation of these genes in response to metal ion limitation vs. availability in the oral cavity can significantly facilitate the caries-forming process and hence continued analysis of these data can reveal novel candidate genes for the purposes of therapeutic intervention and/or prevention. Evaluation of the secretome of senescent melanoma cells and the impact of silencing Mfn1 on the senescence-associated secretory phenotype (SASP) by shotgun proteomics analysis.

Project description:Cellular senescence is a therapy endpoint in melanoma, and the senescence-associated secretory phenotype (SASP) can affect tumor growth and microenvironment, influencing treatment outcomes. Metabolic interventions can modulate the SASP, and an enhanced mitochondrial energy metabolism supports resistance to therapy in melanoma. In a previous report we showed that in melanoma, senescence induced by the DNA methylating agent temozolomide, increases fusion proteins mitofusins 1 and 2. Silencing Mfn1 or Mfn2 expression reduced interleukin-6 secretion by senescent cells. Here we expanded these observations evaluating the secretome of senescent melanoma cells using shotgun proteomics, and explored the impact of silencing Mfn1 on the SASP. A significant increase in proteins reported to reduce the immune response towards the tumor was found in the media of senescent cells. The secretion of several of these immunomodulatory proteins was affected by Mfn1 silencing, among them was galectin-9. In agreement, tumors lacking mitofusin 1 responded better to treatment with the methylating agent dacarbazine, tumor size was reduced and a higher immune cell infiltration was detected in the tumor. Our results highlight mitochondrial dynamic proteins as potential pharmacological targets to modulate the SASP in the context of melanoma treatment.

Illumina Sequencing data of Insulator Proteins and the co-factor dMes-4

Project description:The Drosophila insulator-binding proteins (IBPs) dCTCF/Beaf32 mark the physical borders of chromosomal domains involving co-factors that participate in long-range interactions. Chromosomal borders are further enriched in specific histone modifications yet the implication of histone modifiers and nucleosome dynamics remains largely unknown in such context. Here, we show that IBP depletion impairs nucleosome dynamics over genes flanked by their binding sites. Biochemical purification identifies a key histone methyltransferase of H3K36, NSD/dMes-4, as a novel co-factor of IBPs involved in chromatin accessibility, which specifically co-regulates hundreds of genes flanked by Beaf32/dCTCF. dMes-4 presets chromatin before the recruitment of transcriptional activators including DREF that triggers Set2/Hypb-mediated H3K36me3, RNA splicing and nucleosome positioning. Our results unveil a model for how IBPs regulate gene expression and nucleosome dynamics through NSD/dMes-4, which may contribute to regulate H3K27me3 spreading. Together, our data suggest a division of labor for how IBPs may dynamically regulate chromatin organization depending on distinct co-factors. Expression data from Saccharomyces cerevisiae strains carrying the spt16-11 or the pob3-7 allele

Project description:The conserved FACT (FAcilitates Chromatin Transcription) complex is a chromatin-reorganizing complex that promotes RNAPII transcription through chromatin templates by interacting with histones. It facilitates promoter activation by nucleosome eviction, and transcription elongation by nucleosome disruption and reassembly ahead and behind the RNAP. It also has a role in replication not fully understood yet. Genome-wide microarray analyses in spt16-11 and pob3-7 strains revealed a set of genes whose mRNA levels were altered with respect to the WT levels. These include 48 up-regulated and 80 down-regulated genes that are common to both strains. The up-regulated genes were longer and expressed at lower levels than the genome average whereas the down-regulated genes were more similar to the average of the genome. S. cerevisiae strains were grown in YEPD liquid culture 4 h after a 26-to-30ÂºC temperature shift, total RNA was isolated and hybridized on Affymetrix microarrays.

Identification of factors involved in the adaptation to superoxide stress in pathogenic Leptospira

Project description:Pathogenic leptospires are responsible for the zoonotic disease leptospirosis. The clinical manifestations of this infection range from a febrile state to a severe life-threatening form characterized by multiple organ hemorrhages. More than one million cases of leptospirosis are currently reported annually in the word, with 10% of mortality. Leptospira penetrate hosts and rapidly disseminate to target organs (including kidney, liver, lungs) throughout the bloodstream. During infection, Leptospira are confronted with dramatic adverse environmental changes such as deadly reactive oxygen species (ROS). We used proteomic analyses to identify the factors that constitute the adaptive response to superoxide stress in the pathogenic model Leptospira interrogans.

Centromere-Like Regions in Budding Yeast

Project description:Accurate chromosome segregation requires centromeres (CENs), the chromosomal sites where kinetochores form, to bridge DNA and attach to microtubules. In contrast to most eukaryotes, Saccharomyces cerevisiae possesses sequence-defined point centromeres. Chromatin immunoprecipitation followed by sequencing (ChIP-Seq) of four kinetochore components reveals regions of overlapping, extra-centromeric protein localization upon overproduction of the centromeric histone, Cse4 (CENP-A or CenH3). These identified sequences enhance proper plasmid and chromosome segregation, and are termed Centromere-like Regions (CLRs). CLRs form in close proximity to S. cerevisiae CENs and share characteristics typical of point and regional centromeres. CLR sequences are conserved among related budding yeasts, suggesting a role in vivo. These studies provide new insights into the origin and evolution of centromeres.
