Project description:The intriThe intricate balance between MSCs differentiation to osteoblasts or adipocytes is finely regulated. To explore novel participating molecules, we screened for early-stage osteogenesis- or adipogenesis-based MSCs protein expression profile using TMT-based quantitative proteomic analysis. Protein annotation, hierarchical clustering, functional stratification, and protein-protein association assessments were performed. Moreover, two upregulated proteins, namely, FBLN2 and NPR3, were validated to participate in the osteogenic differentiation process of MSCs. Subsequently, we independently downregulated FBLN2 and NPR3 during 7 days of osteogenic differentiation, and conducted quantitative proteomics analysis to assess the differential protein regulation between knockdown and control cells. Based on gene ontology (GO) and network analyses, FBLN2 deficiency induced functional alterations associated with biological regulation and stimulus response, whereas, NPR3 deficiency induced functional alterations related to cellular and metabolic processes, and so on. Project description:Here, we used RNA sequencing and tandem mass tag (TMT)–based quantitative proteomics technology to study the comprehensive mRNA and protein expression changes during fruit development and ripening in watermelon. A total of 6,226 proteins were quantified, and the number of quantitative proteins is the largest in fruit proteome to date, comparable to studies in model organisms such as rice and Arabidopsis. Omics analysis showed that smaller changes occurred in protein abundance compared to mRNA abundance. Furthermore, protein and transcript abundance were poorly correlated, and the correlation coefficients decreased during fruit development and ripening. Our comprehensive transcriptomic and proteomic data offer a valuable resource for watermelon research, and provide new insights into the molecular mechanisms underlying complex regulatory networks of fruit ripening in watermelon.

Project description:Reticuloendotheliosis virus (REV) is a type C avian retrovirus; which causes immunosuppression, dwarf syndrome, and lymphoma in infected hosts. In this study, we used tandem mass tag (TMT) labeling and liquid chromatography-mass spectrometry/mass spectrometry (LC-MS/MS) to characterize protein alterations in chicken bursa of Fabricius, before and after REV infection at 7, 14, 21, and 28 days. Our data showed that 1127, 999, 910 and 1138 differentially expressed proteins were significantly altered at 7, 14, 21, 28 days after REV infection, respectively. Bioinformatics analysis indicated these proteins were mainly participate in are mainly involved with immune responses, energy metabolism, cellular processes, biological regulation, metabolic processes, response to stimuli, and multicellular organismal process. Kyoto Encyclopedia of Genes and Genomes (KEGG) pathway cluster analysis showed that post-infection, proteins were enriched in the cell cycle, Wnt signaling, antigen processing and presentation, cytokine receptor interaction, Adenosine 3',5'-cyclic monophosphate signaling pathway, and NF-κB signaling. In addition, heat shock protein (HSP) levels also changed significantly after REV infection. These findings help clarify interactions between REV and the host, and provides mechanistic insights on REV-induced host immunosuppression.

Project description:Alfalfa (Medicago sativa) is the most widely grown and most important forage crop in the world. However, alfalfa is susceptible to waterlogging stress, which is the major constraint for its cultivation area and crop production. So far, the molecular mechanism of alfalfa response to the waterlogging is largely unknown. Here, comparative transcriptome combined with proteomic analyses of two cultivars (M12, tolerant; M25, sensitive) of alfalfa showing contrasting tolerance to waterlogging were performed to understand the mechanism of alfalfa in response to waterlogging stress. Totally, 748 (581 up- and 167 down-regulated) genes were differentially expressed in leaves of waterlogging-stressed alfalfa compared with the control (M12_W vs M12_CK), whereas 1193 (740 up- and 453 down-regulated) differentially abundant transcripts (DATs) were detected in the leaves of waterlogging-stressed plants in comparison with the control plants (M25_W vs M25_CK). Furthermore, a total of 187 (122 up- and 65 down-regulated) and 190 (105 up- and 85 down-regulated) differentially abundant proteins (DAPs) were identified via iTRAQ method in M12_W vs M12_CK and M25_W vs M25_CK comparison, respectively. Compared dataset analysis of proteomics and transcriptomics revealed that 27 and 8 genes displayed jointly up-regulated or down-regulated expression profiles at both mRNA and protein levels in M12_W vs M12_CK comparison, whereas 30 and 27 genes were found to be co-up-regulated or co-down-regulated in M25_W vs M25_CK comparison, respectively. The strongly enriched Kyoto Encyclopedia of Genes and Genomes (KEGG) pathways for co-up-regulated genes at mRNA and protein levels in M12_W vs M12_CK comparison were ‘Amino sugar and nucleotide sugar metabolism’, ‘Arginine and proline metabolism’ and ‘Starch and sucrose metabolism’, whereas co-up-regulated protein-related pathways including ‘Arginine and proline metabolism’ and ‘Valine, leucine and isoleucine degradation’ were largely enriched in M25_W vs M25_CK comparison. Importantly, the identified genes related to beta-amylase, Ethylene response Factor (ERF), Calcineurin B-like (CBL) interacting protein kinases (CIPKs), Glutathione peroxidase (GPX) and Glutathione-S-transferase (GST) may play key roles in conferring alfalfa tolerance to waterlgging stress. The present study may contribute to our understanding the molecular mechanism underlying the responses of alfalfa to waterlogging stress, and also provide important clues for further study and in-depth characterization of waterlogging-resistance breeding candidate genes in alfalfa.

Project description:This batch of data is for three independent projects. Since in this three projects, the mouse strains are all CD1/ICR, the sex are both female, and the mouse ages are all two-month-old, three projects shared control data to save expenditure legitimately. But in our hand we couldn't segregate the raw data into two parts corresponding to two projects, so we uploads all raw data. However, we also provided researcher-analyzable excel files including the expression of all phosphorylated proteins. The concise description of these three projects are as follow: Project 1: We found that in Chronic Resistant Stress (CRS)-treated mice, the fertility and oocyte quality significantly decreased, and plenty of biochemical indexes significantly changed, so we guessed that the overall physical health of CRS mice was severely impacted. As one major strategy to investigate the mechanism how CRS impact the physical health, We chose TMT-labeled quantitative ovarian phosphoproteomics service from Hangzhou PTM Bio Co. We sent two repeats of two-month-old CRS CD1/ICR mouse ovaries and two repeats of control ovaries for characterization of differentially phosphorylated proteins. Each repeat contained about 60 ovaries from 30 female mice, about 300 mg. Project 2: We found that in High Salt (HS)-treated mice, the fertility and oocyte quality significantly decreased, and plenty of biochemical indexes significantly changed, so we guessed that the overall physical health of HS mice was severely impacted. As one major strategy to investigate the mechanism how HS impact the physical health, We chose TMT-labeled Quantitative ovarian phosphoproteomics service from Hangzhou PTM Bio Co. Project description:Two alfalfa varieties contrasting in heat tolerance, MS30 and MS37, were used for this experiment, and their seeds were provided by Sichuan Academy of Grassland Sciences. After two months of growth, both alfalfa varieties grow into adult-plants. Select 10-15 healthy plants with consistent growth to remain in each nutritional bowl. All materials are transferred to artificial climate boxes for high temperature stress treatment. The light cycle is still the day/night cycle:16/8h. According to the results of a prior experiment and based on the relevant report, the treatment temperature was set to 20℃, 25℃, 30℃, 35℃, 40℃ and 4℃, which is a gradient upward trend. Among them, alfalfa growing at 20°C were used as the control (non-HT stress). All alfalfa varieties were treated at each temperature gradient for 7 days and the leaves was collected for the determination of physiological indicators. Moreover, the physiological conditions of the plants and the humidity of the climate box were observed at any time. water the plants properly once a day, and the alfalfa special fertilizer was applied once in each cycle of temperature stress treatment to ensure the water and nutrition demand of the plant. Based on the results of the above experiment, some physiological responses demonstrated that most alfalfa varieties showed the most significant variation at 20℃, 35℃ and 43℃. Therefore, leaf samples collected from plants after exposure to the rising temperature 7 days were harvested for further TMT quantitative proteomic analysis.

Project description:Starch accumulation is the key progress for the maturity of rice pollen grains. However, the regulatory mechanism underlying which remains less understood. Here, we isolated a rice male-sterile mutant ap1, which produces non-viable pollen grains with defective starch accumulation. Functional analysis revealed that AP1 encodes an active L-type lectin receptor-like kinase (L-LecRLK). AP1 is located on plasma membrane and its transcript is highly accumulated in pollen during the starch synthesis phase. RNA-seq analysis suggests that the mutation of AP1 significantly altered the expression of numerous genes involved in starch and sucrose metabolic pathway. Phosphoproteomic profiling revealed that the phosphorylation levels of several proteins within this pathway were significantly downregulated in the mutant. Among which, a rice UDP-glucose pyrophosphorylase (OsUGP2), which roles in pollen starch accumulation, was identified. Further protein–protein interaction assays suggest that OsUGP2 is a feasible target of AP1 to regulate pollen starch accumulation. Our findings thus revealed a novel role of L-LecRLK in controlling pollen maturity via modulating starch metabolism.

Project description:Clostridium sp. strain CT7 is a new emerging microbial cell factory with high butanol ratio owing to the non-traditional butanol fermentation mode with uncoupled acetone and 1,3-propanediol formation. Significant change of products profile was shown in glycerol- and glucose-fed strain CT7, especially much higher butanol and lower volatile fatty acids production from glycerol-fed one. However, the mechanism of this interesting phenomenon was still unclear. To better elaborate the bacterial response towards glycerol and glucose, the quantitative proteomic analysis through iTRAQ strategy was performed to reveal the regulated proteomic expression levels under different substrates. Proteomics data showed highly increased proteomic expression levels of proteins related with glycerol utilization and solvent generation under glycerol media. In addition, the up-regulation of hydrogenases, ferredoxins and electron-transferring proteins may attribute to the internal redox balance, while the earlier triggered sporulation response in glycerol-fed media may be associated with the higher butanol fermentation. This study will provide the platform for metabolic engineering of this emerging industrial microorganism for more efficient butanol production from glycerol.
