Arabidopsis defensin, AtPDF1 protein detection

ABSTRACT: The goal of this project is to compare the amount of AtPDF1 protein in wild plants and amiRNA transgenic plants targeting the decrease of the 5 most similar AtPDF1 transcripts. Wild plants will be compared to two types of amiRNA transgenics, each expressing a different construct.

Transcription profiling of Arabidopsis VCS-amiRNA plants under a dehydration stress condition

Project description:Transcriptional profiles were compared between wild type and the VCS-amiRNA plants under a dehydration stress condition. VCS-amiRNA plants are VCS (VARICOSE)-knockdown Arabidopsis plants expressing an artificial miRNA (ami-RNA) construct for VCS. VCS-amiRNA plants showed a reduction in VCS gene expression to approximately 40% of that of wild type plants.

Direct target gene analyses for TCP20 using a glucocorticoid inducible TCP20 (TCP20-GR)

Project description:TCP (TEOSINTE BRANCHED1/CYCLOIDEA/PCF1) transcription factors control developmental processes in plants. We identified direct target genes of the Arabidopsis class I TCP20 protein in leaf development based on a glucocorticoid receptor induction assay and genome-wide expression studies. For this, we tagged TCP20 with a glucucorticoid receptor (GR) domain and transformed the resulting TCP20-GR construct into tcp20 knockout plants. Induction of these and wild type controls was done with Dexamethasone and Cycloheximide. Plants were harvested 8 h after induction, uninduced plants were taken as control.

Down-regulation of OsSRT1 induces DNA fragmentation and cell death in rice

Project description:In order to study the physiological function of OsSRT1, a 412 bp segment of the 3’-untranslated region of OsSRT1, which was not conserved with OsSRT2, was inserted in inverted repeats to build a construct for RNA interference (RNAi). The construct was used to transform an indica rice variety (Minghui63).To study whether the down-regulation of OsSRT1 affected gene expression, we compared the transcripts of the RNAi to the wild type plants by microarray analysis (Affymetrix). RNAs were isolated from young leaves of 11 day-old plants (before appearance of lesions in the RNAi plants). Affymetrix GeneChip® Rice Genome Array were performed. Data was analyzed with SAM excel add-in and in-house perl scripts.Analysis of data from three biological repeats revealed that 521 genes are up-regulated, and 213 genes are down-regulated (with q – value at 5%). Halobacterium growth

Project description:We report detailed characterization of physiological changes encoded by 63% of all genes within the archaeon Halobacterium salinarum subsp. NRC-1 during routine laboratory growth. While the majority of these changes occur during the transition from rapid exponential growth to the stationary phase, we were also able to detect transient changes in gene expression. This demonstrated the presence of several additional albeit subtle physiological states that exist beyond what might be anticipated from a direct interpretation of the growth profile. Changes in the abundance of several key intracellular metabolites over the growth curve corroborated observations of changes in gene expression of enzymes that catalyze their synthesis. Next, we investigated the roles of general transcription factors (GTFs) in mediating these global growth-associated gene expression changes. This revealed numerous phenotypic perturbations including slowed growth, gas vesicle biogenesis deficiency and morphologic abnormalities upon the overexpression of a single GTF - TBPd. These phenotypes were quantified and were attributed to a perturbation in the regulation of aconitase. Importantly, our results demonstrate why an experiment design as simple as a simple batch culture can be enormously informative of activities and interrelationships of a large fraction of all genes in a microbe. Small RNA sequencing of msh1 memory line and with isogenic Col-0 wild-type control in Arabidopsis

Project description:Col-0 plants were transformed with MSH1 RNAi construct. Transgene positive plant was self pollinated and transgene was segregated in subsequent generation, and screened for presence of transgene using PCR assay. Of transgene null plants, 20% plants displayed delayed in flowering, smaller in size, and lighter green termed as memory phenotype.
