Project description:DNA methylation plays central roles in diverse cellular processes, ranging from error-correction during replication to regulation of bacterial defense mechanisms. Nevertheless, certain aberrant methylation modifications can have lethal consequences. The mechanisms by which bacteria detect and respond to such damage remain incompletely understood. Here, we discover a highly conserved but previously uncharacterized transcription factor (Cada2), which orchestrates a methylation-dependent adaptive response in Caulobacter. This response operates independently of the SOS response, governs the expression of genes crucial for direct repair, and is essential for surviving methylation-induced damage. Our molecular investigation of Cada2 reveals a cysteine methylation-dependent post-translational modification and mode of action distinct from its E. coli counterpart, a trait conserved across all bacteria harboring a Cada2-like homolog instead. Extending across the bacterial kingdom, our findings support the notion of divergence and co-evolution of adaptive response transcription factors and their corresponding sequence-specific DNA motifs. Despite this diversity, the ubiquitous prevalence of adaptive response regulators underscores the significance of a transcriptional switch, mediated by methylation post-translational modification, in driving a specific and essential bacterial DNA damage response.

Project description:Experience-dependent learning depends on synaptic plasticity. Recent findings show that effective integration of novel salient information requires coordinated processes of homo- and hetero- synaptic plasticity onto neighboring dendritic branches. In this work, we hypothesized that activity-dependent remodeling of the peri-synaptic extracellular matrix (ECM) contributes to this mechanism. We show that clusters of the peri-synaptic ECM proteoglycans, containing 6- and 2,6-sulfated chondroitin sulfates recognized by CS56 antibody, emerge in response to sensory stimuli, showing temporal and spatial coincidence with dendritic spine plasticity. CS56 co-immunoprecipitation of synaptosomal proteins identified several CS56-carrying/binding synaptic molecules that are implicated in Ca2+ signaling, vesicles cycling and AMPA-receptor exocytosis, thus suggesting their pivotal role in long-term potentiation (LTP). Finally, we demonstrated that the attenuation of CS56 glycoepitopes in the CA1 hippocampal region, through the depletion of versican as one of its main carriers, impairs LTP and object location memory in adult mice. These findings show that specific ECM glycans regulates the molecular mechanisms underlying induction and consolidation of synaptic plasticity, confirming that experience-dependent refinement of the brain ECM plays a critical role in learning and memory.

Project description:Stress response is a fundamental mechanism to maintain a healthy homeostasis and its disruption is implicated in several psychiatric disorders. Autophagy is one of the mechanisms regulating homeostasis, and it is known to be activated by cellular stressors such as starvation. In a previous study, we revealed that glucocorticoid (GC)-mediated stress also activates macroautophagy via the stress-responsive co-chaperone FK506-binding protein 51 (FKBP51). In this study we reveal that GC-mediated stress enhances secretory autophagy, a recently described Atg-dependent secretory pathway, via FKBP51. Strikingly we detected the matrix metallopeptidase 9 (Mmp9) as one of the stress-induced secreted proteins. Furthermore we found that enhanced Mmp9 secretion increases both in vitro and in vivo the cleavage of pro-brain derived neurotrophic factor (proBdnf) to its mature form (mBdnf), a key protein in neuroplasticity. This unravelled mechanism can represent a link between stress and the development of psychiatric disorders.

Project description:Staphylococcus aureus is a notorious human pathogen that relies on an array of virulence factors to engender infection and evade the host-immune system. Among these are the secreted proteases, which promote pathogenesis by degrading host proteins and modulating host-defenses. Human neutrophils play a pivotal role in these defenses, acting as the first responders against invading bacteria. While many S. aureus effectors of virulence have been shown to target leukocytes, there is limited knowledge on how the extracellular proteases modulate neutrophil fate. Typically, protease substrates have been identified in isolated settings using one at a time approaches; with neutrophil targets few and far between. Herein, we have developed a novel N-terminomic methodology termed TAGS-CR that can facilitate global substrate characterization in streamlined manner. We thus present the application of TAGS-CR to unravelling the human neutrophil pathodegradome of the S. aureus V8 protease. In so doing, we captured ~350 V8 targets, revealing critical insight into how this virulence factor can modulate neutrophil functionality on various levels relevant to S. aureus disease progression. We recorded cleavage of proteins necessary for neutrophil adhesion and migration, a fundamental process necessary for pathogen clearance. Furthermore, we highlight V8 cleavage of proteins involved in important neutrophil defense tactics, such as degranulation and reactive oxygen species production. This protease may also facilitate bacterial dissemination via the intentional activation of neutrophil apoptosis. Collectively, this work deepens our understanding of host-pathogen interaction and begins to unravel how S. aureus proteases can induce immune dysregulation through the targeting of leukocytes.

Project description:The balance between protein synthesis and protein breakdown is known as protein homeostasis (proteostasis) and loss of proteostasis is one of the Hallmarks of Aging. The latter is maybe best illustrated by the fact that many age-related diseases like Parkinson’s and Alzheimer’s are characterized by the appearance of protein aggregates. However, very few studies actually measure protein half-life, and hence the observed lowered protein translation rates in many longevity models do not necessarily mean that the combined rate of synthesis and degradation (i.e. proteostasis) is lost or changed. To get a better insight in the actual changes in proteostasis of each protein in the proteome we have developed a quantitative mass-spectrometry based method that allows for the estimation of the half-life of each individual protein in the proteome and that is suitable for use in C. elegans. We have used this method to determine protein half-lives in developing C. elegans models of longevity and age-related disease and found that proteostasis, as measured by proteome-wide protein half-life is indeed dramatically changed in these models. However, the observed changes are in some cases unexpected and suggest that the combined rate of protein synthesis and breakdown does not necessarily correlate with eventual lifespan or healthspan. Furthermore, we show that the proteostasis network has a remarkable plasticity; in the tested models large changes in protein half-life are observed in the entire proteome rather than in a subset of proteins, thereby largely balancing the relative rate at which various biological processes proceed. Lastly, our data indicate that proteostasis is regulated at the level of the whole organism rather than at the single cell level. The here described method and observations are a start to further unravel how proteostasis and healthy aging are intertwined.

Project description:AtNHR2A (Arabidopsis thaliana nonhost resistance 2A) and AtNHR2B (Arabidopsis thaliana nonhost resistance 2B) are two proteins required in nonhost resistance, a broad spectrum mechanism of plant immunity that protects plants against pathogens. AtNHR2A and AtNHR2B are localized to the cytoplasm, chloroplasts and other subcellular compartments of unknown identity. The multiple localizations of AtNHR2A and AtNHR2B, suggest that they are highly dynamic and versatile proteins likely participating in multiple biological processes. In spite of their importance, their specific functions have not been elucidated. Thus, to aid in the functional characterization of these proteins and identify the biological processes in which these proteins participate, we used immunoprecipitation coupled with mass spectrometry (IP-MS), to identify the proteins interacting with AtNHR2A and AtNHR2B and generate their interactome network. Further analysis of the AtNHR2A- and AtNHR2B-interacting proteins using published empirical information revealed that AtNHR2A and AtNHR2B function is not limited to plant immunity, highlighting that these proteins are hubs integrating defense outputs with other biological processes.

Project description:Candida albicans, a major opportunistic fungal pathogen is frequently found together with Streptococcus mutans in dental biofilms associated with severe childhood tooth-decay, a prevalent pediatric oral disease. Previous studies have demonstrated that S. mutans and C. albicans synergizes virulence of plaque-biofilms in vivo. However, the nature of this bacterial-fungal relationship in this cross-kingdom biofilm remains largely uncharacterized. Using iTRAQ based quantitative proteomics, we found that proteins associated with carbohydrate metabolism such as alpha-1,4 glucan phosphorylase, Hexokinase-2, Isocitrate lyase and malate synthase were significantly upregulated in C. albicans in the mixed-species biofilms (P<0.05). C. albicans proteins associated with growth/morphogenesis such as pH-responsive protein-2, Fma1p and Hsp21 were also induced. Conversely, S. mutans proteins in the tricarboxylic acid cycle such as citrate synthase and in the pentose phosphate pathway such as Ribose-5-phosphate isomerase A as well as proteins associated with sugar transport systems were upregulated indicating enhanced carbohydrate metabolism. Interestingly mixed-species biofilm microenvironment had a lower pH than S. mutans single-species biofilms. This observation was supported by proteomics, wherein proteins associated with lactate and formate assimilation such as Glyoxalase and putative NADPH-dependent methylglyoxal reductase proteins were significantly upregulated in the mixed-species biofilms (P<0.05). Furthermore, we unexpectedly found that S. mutans derived glucosyltransferase B (GtfB), responsible for co-adhesion via glucans, can also contribute to C. albicans growth and carbohydrate metabolism by providing glucose and fructose from sucrose breakdown. These findings demonstrate synergistic bacterial-fungal interactions within mixed-species biofilms and a novel GtfB cross-feeding role. Taken together, quantitative proteomics provides new insights into this virulent cross-kingdom oral biofilm.

However, traditional methods capturing static ribosome occupancy fail to resolve the temporal dynamics governing these processes. Here, we introduce Temporal Ribosome Density Profiling (TRiP), which combines metabolic RNA labeling and polysome sequencing to map ribosome density dynamics across the mRNA lifespan. TRiP reveals a striking temporal symmetry conserved across cell types: gene-specific ribosome loading rates are counterbalanced by coordinated unloading rates, creating a self-regulatory loop that, as demonstrated through biophysical modeling and experimental validation in diverse cellular contexts, directly couples ribosome dynamics to mRNA stability. We further uncover how mRNA structural motifs and m6A methylation fine-tune ribosome dynamics at the isoform level, simultaneously modulating protein output and transcript half-life. In macrophages, this dynamic control enables rapid immune responses by upregulating translation efficiency of pro-inflammatory genes. Remarkably, these principles extend to synthetic mRNAs, where machine learning-guided optimization of ribosome dynamics enhances protein production. Our work establishes ribosome density dynamics as a pervasive and tunable regulatory axis, with broad implications for adaptive immunity, RNA biology, and the design of therapeutic mRNAs.

Project description:In this study, pull down assays combined with mass spectrometry analysis were performed in AC16 cardiomyocytes transfected with control plasmid (OE-Vector) or LOC107984012-overexpression plasmid to identify the repertoire of LOC107984012 interacting proteins. Pierce™ Magnetic RNA-Protein Pull-Down Kit (Thermo Fisher) provides reagents to efficiently enrich RNA Binding Proteins. Sense or antisense of LOC107984012 were in vitro transcription using the T7 RNA transcription system (Large Scale RNA ProductionSystem-T7, Promega) and biotin-labeled with the Pierce™ RNA 3’ End Desthiobiotinylation Kit (Thermo Scientific). RNA was then purified with QIAquick PCR Purification Kit (Qiagen). 30 μg of whole-cell protein lysates were incubated with purified biotinylated transcripts for 1 h at 4°C with rotation, then they were eluted for mass spectrometry identification.
