Project description:Caldalkalibacillus thermarum possesses a highly branched respiratory chain. Branched electron transport chains (ETC) in model organisms such as Escherichia coli primarily facilitate growth at a wide range of dissolved oxygen levels. The aim of this study was to investigate whether a polyextremophile such as C. thermarum is regulated in a similar fashion. With this in mind, the organism was cultivated in chemostat bioreactors with a range of oxygen levels in the inlet gas (0.25% O2 – 4.2% O2). Proteomic analysis unexpectedly showed both the type I and the type II NADH dehydrogenases present in all conditions. Moreover, also two different terminal oxidases were present. The cytochrome c:oxygen aa3 complex abundance was highest at 4.2% O2, while the cytochrome c:oxygen ba3 complex exhibited higher abundance at the lowest O2 concentration 0.25% O2. The abundance of the cytochrome c:oxygen ba3 complex started to decline below 0.42% O2. Often this would result in emergence of the cytochrome c:oxygen bb3 complex or the menaquinol:oxygen bd complex, the other two terminal oxidases of C. thermarum; but neither was detected. Besides changes in the respiratory chain, the sodium-proton antiporter complex Mrp was downregulated under the lower oxygen levels. Normally, in alkaliphiles, this enzyme is considered crucial for sodium homeostasis. Project description:Symplasmicly connected cells called sieve elements form a network of tubes in the phloem of vascular plants. Sieve elements have essential functions as they provide routes for photoassimilate distribution, the exchange of developmental signals, and the coordination of defense responses. Nonetheless, they are the least understood main type of plant cells. They are extremely sensitive, possess a reduced endomembrane system without Golgi apparatus, and lack nuclei and translation machineries, so that transcriptomics and similar techniques cannot be applied. Moreover, the analysis of phloem exudates as a proxy for sieve element composition is marred by methodological problems. We developed a simple protocol for the isolation of sieve elements from leaves and stems of Nicotiana tabacum at sufficient amounts for large-scale proteome analysis. By quantifying the enrichment of individual proteins in purified sieve element relative to bulk phloem preparations, proteins of increased likelyhood to function specifically in sieve elements were identified. To evaluate the validity of this approach, YFP-constructs of genes encoding three of the candidate proteins were expressed in plants. Tagged proteins occurred exclusively in sieve elements. Two of them, a putative cytochrome b561/ferric reductase and a reticulon-like protein, appeared restricted to ER segments that were inaccessible to the luminal ER marker, HDEL-GFP, suggesting a previously unknown differentiation of the endomembrane system in sieve elements. Evidently, our list of promising candidate proteins provides a valuable exploratory tool for sieve element biology.

Project description:The RtxA cytotoxin, a member of the RTX (Repeats in ToXin) family of pore-forming toxins, is the primary virulence factor of the paediatric facultative pathogen Kingella kingae. Although structure-function studies of RTX toxins have defined their characteristic domains and features, the exact membrane topology of RTX toxins remains unknown. Here, we used labelling of cell-bound RtxA with a membrane-impermeable, lysine-reactive reagent and subsequent detection of the labelled lysine residues by mass spectrometry, which revealed that most of the membrane-bound toxin is localised extracellularly. A trypsin protection assay with cell-bound RtxA demonstrated that five of seven transmembrane α-helices, predicted by various algorithms within the N-terminal half of the molecule, are irreversibly embedded in the membrane. Structure-function analysis showed that these α-helices, four of which are arranged as two pairs of back-to-back helices, are essential for the formation of an ion-conducting membrane pore. In contrast, the C-terminal half of RtxA is required for the interaction with the cell surface and for the irreversible insertion of the toxin into the membrane via acyl chains covalently linked to the molecule. These findings advance our understanding of the structure-function relationships of RtxA and enable us to propose a membrane topology model of the toxin.

Project description:To comprehend the drivers underlying venom variation in ants, we selected 15 Neotropical species and recorded a range of traits, including ecology, morphology, and venom bioactivity. Principal component analysis of both morphological and venom bioactivity traits revealed that stinging ants display two functional strategies. Additionally, phylogenetic comparative analysis indicated that venom function (predatory, defensive, or both) and mandible morphology significantly correlate with venom bioactivity and amount, while pain-inducing activity trades off with insect paralysis. Further analysis of the venom biochemistry of the 15 species revealed switches between cytotoxic and neurotoxic venom compositions in some species. This study highlights the fact that ant venoms are not homogenous, and for some species, there are major shifts in venom composition associated with the diversification of venom ecological functions.

Project description:Phase transitions of cellular proteins and lipids play a key role in governing the organisation and coordination of intracellular biology. Recent work has raised the intriguing prospect that phase transitions in proteins and lipids can be co-regulated. Here we investigate this possibility in the ribonucleoprotein (RNP) granule-ANXA11-lysosome ensemble, where ANXA11 tethers RNP granules to lysosomal membranes to enable their co-trafficking. We show that changes to the protein phase state within this system, driven by the low complexity ANXA11 N-terminus, induces a coupled phase state change in the lipids of the underlying membrane. We identify the ANXA11 interacting proteins ALG2 and CALC as potent regulators of ANXA11-based phase coupling and demonstrate their influence on the nanomechanical properties of the ANXA11-lysosome ensemble and its capacity to engage RNP granules. The phenomenon of protein-lipid phase coupling we observe within this system serves as a potential regulatory mechanism in RNA trafficking and offers an important template to understand other examples across the cell whereby biomolecular condensates closely juxtapose organellar membranes.

Project description:Mycobacterial infections pose a significant global health concern, requiring precise identification for effective treatment. However, diagnosing them is challenging due to inaccurate identifications and prolonged times. In this study, we aimed to develop a novel peptidome-based method using mycobacterial growth indicator tube (MGIT) cultures for faster and more accurate identification. We created the Peptide Taxonomy/Organism CHecking (PEP-TORCH), an algorithm that analyzes tryptic-peptide identified by mass spectrometry to diagnose species and subspecies with predominance scores. PEP-TORCH demonstrated 100% accuracy in identifying mycobacterial species, subspecies, and co-infections in 62 individuals suspected of mycobacterial infections, eliminating the need for a sub-solid culture procedure, the gold standard in clinical practice. A notable strength of PEP-TORCH is its ability to provide information on species and subspecies simultaneously, a process conventionally achieved sequentially. This capability significantly expedites pathogen identification. Furthermore, a targeted proteomics method was validated in 43 clinical samples using the taxa-specific peptides selected by PEP-TORCH, making them suitable as biomarkers in more clinically friendly settings. This comprehensive identification approach holds promise for streamlining treatment strategies in clinical practice.

Project description:Genotoxic stress in mammalian cells defined as a situation that initiates DNA damage compromising the cell’s genomic integrity leading to replication and transcription arrest underlies many pathological conditions including cellular senescence, cancer and cardiovascular diseases. Recent experimental data suggest that genotoxic stress in vitro induced by alkylating mutagen mitomycin C (MMC) is associated with proinflammatory activation of primary human endothelial cells and endothelial-to-mesenchymal transition, the key pathways underlying endothelial disfunction – an initial stage of atherosclerosis, a leading cause of cardiovascular morbidity and mortality worldwide. Given the increasing genotoxic load on the human organism from various environmental (ionizing and UV radiation) and anthropogenic (tobacco smoke, exhaust gases, industrial waste) sources, the decryption of molecular pathways underlying genotoxic stress induced endothelial dysfunction could improve our understanding of atherogenesis and help to justification of genotoxic stress as a novel risk factor for atherosclerosis. Therefore, we performed label-free proteomic profiling of Commercially available primary human coronary artery endothelial cells (HCAEC) and ) and internal thoracic artery endothelial cells (HITAEC) in vitro exposed to MMC followed by bioinformatic analysis to identify biochemical pathways and functional proteins underlying genotoxic stress induced endothelial dysfunction.
