Project description:Cellular senescence due to telomere dysfunction has been hypothesized to play a role in age-associated diseases including idiopathic pulmonary fibrosis (IPF). It has been postulated that paracrine mediators originating from senescent alveolar epithelia signal to surrounding mesenchymal cells and contribute to disease pathogenesis. However, murine models of telomere-induced alveolar epithelial senescence fail to display the canonical senescence-associated secretory phenotype (SASP) that is observed in senescent human cells. In an effort to understand human-specific responses to telomere dysfunction, we modelled telomere dysfunction-induced senescence in a human alveolar epithelial cell line. We hypothesized that this system would enable us to probe for differences in transcriptional and proteomic senescence pathways in vitro and to identify novel secreted protein (secretome) changes that potentially contribute to the pathogenesis of IPF. Following induction of telomere dysfunction, a robust senescence phenotype was observed. RNA-Seq analysis of the senescent cells revealed the SASP and comparisons to previous murine data highlighted species-specific responses to telomere dysfunction. We then conducted a proteomic analysis of the senescent cells using a novel biotin ligase capable of labeling secreted proteins. Candidate biomarkers selected from our transcriptional and secretome data were then evaluated in IPF and control patient plasma. Four novel proteins were found to be differentially expressed between the patient groups: stanniocalcin-1, contactin-1, tenascin C, and total inhibin. Our data show that human telomere-induced, alveolar epithelial senescence results in a transcriptional SASP that is distinct from that seen in analogous murine cells. Our findings suggest that studies in animal models should be carefully validated given the species-specific responses to telomere dysfunction. We also describe a pragmatic approach for the study of the consequences of telomere-induced alveolar epithelial cell senescence in humans.

To determine if METTL5 has an endogenous stabilizing binding partner, FLAG-tagged METTL5 was expressed in Freestyle 293 cells and pulled down with anti-FLAG-M2 antibody-coupled magnetic beads. Bound proteins were fractionated by SDS-PAGE, and bands of interest were cut out for proteomics analysis.

Project description:The histone acetyltransferase (HAT) GCN5-associated SAGA complex is evolutionarily conserved from yeast to human and functions as a general transcription co-activator in global gene regulation. To study GCN5 associated complex in human malaria parasite Plasmodium falciparum, PfGCN5 was tagged with PTP tag for a tandem affinity purification (TAP). We performed the TAP procedure using nuclear extracts from synchronized trophozoites of the PfGCN5::PTP parasite, which was followed by liquid chromatography and tandem mass spectrometry (LC-MS/MS) for accurate protein identification. The MS data were subjected to Significance Analysis of INTeractome (SAINT) using a threshold of probability above 94% and false discovery rate (FDR) below 1% (Teo et al., 2014). Nine proteins were identified as core components of PfGCN5 complex including a plant apetela2 (AP2)-domain transcription factor (PF3D7_0802100), three hypothetical proteins with unknown function (PF3D7_1019700, PF3D7_1364400 and PF3D7_1402800) and two PHD domain containing proteins (PF3D7_1008100 and PF3D7_1433400, named as PfPHD1 and PfPHD2). Among them, only PfGCN5 and PfADA2 are known as the components of SAGA complex, indicating PfGCN5 complex is highly divergent from SAGA complex. To confirm the subunits identified by TAP, PfPHD1 and PF3D7_1019700 were tagged with C-myc and GFP tag, respectively. Immuno-precipitations (IPs) from parasites with PfPHD1-myc and PF3D7_1019700-GFP were conducted with myc- or GFP-trap beads followed by LC-MS/MS. Indeed, the core complex were identified by these reciprocal pulldowns. To study the function of PfGCN5 complex, Bromodomain (BrD) in PfGCN5 and PHD in PfPHD1 at the C-termini of PfGCN5 and PfPHD1 were deleted and meanwhile tag the C-termini of these truncated proteins with a GFP tag for sorting parasites with truncated PfGCN5 or PfPHD1. The parasite lines with these deletions grew significantly slower with substantial defect in merozoite invasion. IPs by GFP-trap beads from these parasites were performed to reveal the integrity of PfGCN5 complex after domain deletion. IPs with the PfGCN5-∆BrD::GFP parasites confidently purified the nine core subunits of the PfGCN5 complex, suggesting the deletion of the BrD from PfGCN5 did not affect the integrity of the complex, whereas only four major components of the PfGCN5 complex (PfGCN5, PfADA2, PfPHD1, and PF3D7_1402800) were detected from the PfPHD1-∆PHD::GFP parasites. Collectively, the PfGCN5 complex represents a novel HAT complex with a unique subunit composition including the AP2 transcription factor, which signifies a new paradigm for targeting the co-activator complex to regulate general and parasite-specific cellular processes in this low-branching parasitic protist.

Project description:Cancer-Associated Fibroblasts (CAFs) were isolated from specimens taken from primary human hepatocellular carcinoma (HCC) nodules (4 patients in total), characterized for expression of typical stromal markers (including vimentin and alpha smooth muscle actin), and then incubated in complete medium (Iscove's Modified Dulbecco Medium, IMDM + 20% fetal bovine serum + antibiotic/antimycotic) without any treatment, or in the presence of Transforming Growth Factor Beta 1 (TGF beta 1) at a concentration of 5 ng/ml. The medium and the treatment were renewed every 2 days until the 14th day. At that time point, cells were washed 4 times with serum-free IMDM medium and then incubated with serum free IMDM medium for 48 hours to allow for enrichment with secreted CAFs proteins. The CAFs conditioned medium was then collected, concentrated using a centricon device (10 kDa cutoff), assayed for protein concentration, and finally subjected to Liquid Chromatography with tandem mass spectrometry (LC-MS/MS).

However, the full picture of how mRNA translational factors maintain protein synthesis accuracy and co-translational protein folding are far from being fully understood.To address this question,we evaluated the role of Elp3 on protein in the IL4 induced alternative bone marrow derived macrophages (BMDMs). The BMDMs from widetype and Elp3 myeloid specific knockout mice were treated by IL-4 for 24h or not. Then the aggregates were isolated from these BMDMs and performed by MS.

Project description:Prostate cancer (PCa) has a significant ability to disseminate and survive in the bone marrow (BM). Once there, disseminated tumor cells (DTCs) may lie dormant for years, but often eventually reactivate proliferative pathways, thus largely contributing to bone metastasis, disease progression, and relapse. Unfortunately, quiescent PCa cells are difficult to identify and target with treatment, in part because formerly identified relevant markers are intracellular and regulated by protein stability. We sought to address this problem by identifying a G0 marker that is expressed on the cell surface and therefore amenable to antibody binding for identification and therapeutic targeting. In doing so, we utilized stably transduced fluorescent markers for CDKN1B (p27) and CDT1 protein levels, which separate viable PCa cells into G0, G1, or combined S/G2/M populations (as described in PMID 34957090). We then performed FACS to collect G1 and G0 PC3 PCa cells, isolated membrane proteins, and subsequently used GC-MS proteomics to determine differences in protein abundance between G0 and G1. In total, 3,791 proteins were identified.

Project description:Lysosomal membrane permeabilization (LMP) or lysosomal membrane damage is commonly associated with aging and age-related diseases. In searching for cellular mechanisms in response to LMP, we used a proteomic approach to identify proteins enriched on damaged lysosomes. This unbiased approach identified a new phosphoinositide signaling pathway triggered by LMP to mediate rapid lysosomal repair. Specifically, LMP induces fast lysosomal recruitment of PI4K2A which generates high levels of the lipid messenger phosphatidylinositol-4-phosphate (PtdIns4P) on damaged lysosomes. Lysosomal PtdIns4P in turn recruits multiple oxysterol-binding protein (OSBP)-related protein (ORP) family members, including ORP9, ORP10, and ORP11, to orchestrate extensive membrane contact sites (MCSs) between damaged lysosomes and the endoplasmic reticulum (ER). The ORPs subsequently catalyze robust ER-to-lysosomal transport of phosphatidylserine (PS), which is critical for rapid lysosomal repair. The lipid transporter ATG2 is also recruited to damaged lysosomes, activated by PS, and is essential for rapid lysosomal repair. Our findings identify a phosphoinositide-dependent membrane tethering and lipid transport (PITT) pathway essential for the maintenance of lysosomal membrane integrity, with important implications for a wide range of diseases characterized by impaired lysosomal function.

Project description:Skeletal elements from the feather star Anneissia japonica were isolated and stripped of organic material. The skeleton was then demineralized and the occluded proteins isolated. The proteins were separated by SDS-PAGE and fractions were analyzed by LC-MS/MS. The results were compared to predicted proteins encoded by the genome. The proteins found in the organic matrix of the skeleton were compared to those found in other skeletons both within Echinodermata and to other taxa.
