Yeast calibration curve dataset

ABSTRACT: The yeast calibration curve dataset was acquired to compare the accuracy of DIA tools with decreasing contents of target peptides. Four samples (Y1, Y2, Y3 and Y4) with decreasing contents (200, 100, 50 and 25 ng, respectively) of analytes (yeast tryptic peptides) and a high content of background peptides (800 ng human tryptic peptides constantly) were analyzed in triplicate using LC-DIA-MS/MS. The DIA data were processed by different DIA tools based on the spectral library generated from the DDA data. The accuracy of different DIA tools was compared.

Assessing the relationship between mass window width and retention time scheduling on protein coverage for data-independent acquisition

Project description:Due to the technical advances of mass spectrometers especially the high scanning speed and high MS/MS resolution, the data independent acquisition mass spectrometry (DIA-MS) began to be widely used, which enables high reproducibility in both proteomic identification and quantification. The current DIA-MS methods normally cover a wide mass range, with the aim to target and identify as many peptides and proteins as possible and therefore regularly generates MS/MS spectra of high complexity. In this report, we assessed the performance and benefits of using small windows with e.g. 5-Da width across the peptide elution time. We also devised a new DIA method named RTwinDIA that schedules the small isolation windows in different retention time blocks. We applied Maxquant and pFind database searching tools, and further used Spectronaut with an external comprehensive spectral library of human proteins to perform the direct proteomic identification. We conclude that softwares like pFind have potential in directly analyzing DIA data acquired with small windows, and that the instrumental time and DIA cycle time should be preferably spend on small windows rather than on covering a broad mass range by large windows, to improve the proteome coverage for new biological samples and to increase the quantitative precision. These results further provide perspectives for the future emerge between DDA and DIA on faster MS analyzers.

Microflow SWATH data analysed with DIA-NN

Project description:We have developed DIA-NN, an integrated software suite for fully-automated processing of raw SWATH/DIA data. DIA-NN enables deep and confident proteome coverage with fast chromatographic methods, paving the way for a new generation of high-throughput proteomics. This data set illustrates the capabilities of DIA-NN when analysing microflow SWATH data acquired with 19 - 23 minute gradients as well as the use of DIA-NN to generate spectral libraries directly from SWATH/DIA data.

DIA+: A novel data-independent acquisition method combines multiple precursor charges to boost peptide signal.

Project description:Data-independent acquisition (DIA) methods aim to expand the benefits of low-throughput targeted proteomics to proteome-wide analyses. These methods rely on the use of several broadband isolation windows that select and fragment all peptide ions within a cycle. Isolation windows differ in that (I) they exhibit different widths, (ii) they are acquired either sequentially or in a non-consecutive order, and (iii) they are either juxtaposed or overlapped. Here we present DIA+, a novel DIA multiplexing scheme with isolation windows that combine signals from identical peptides with different charges. DIA+ is based on the co-isolation of charge +2 and +3 precursor ions from identical peptide sequences to combine their signal and therefore, increase the number of MS2 peptide fragment ions detected. DIA+ combines three non-consecutive m/z ranges, based on the mass difference between charge +2 and +3 peptides, into a composite 24 Da isolation window. Forty of these combined 24 Da windows cover a range of 400-1350 m/z. The performance of DIA+ was compared with other reference methods in the field, and with a DIA+ control method in which each 24 Da isolation window results from the combination of three consecutive m/z ranges. The combination of improved signal-to-noise and sequence coverage increases the confidence on peptide identification and results in a significant increase in the number of identified peptides and proteins.

MaxDIA enables highly sensitive and accurate library-based and library-free data-independent acquisition proteomics (DIA data)

Project description:MaxDIA is a universal platform for analyzing data-independent acquisition proteomics data within the MaxQuant software environment. Using spectral libraries, MaxDIA achieves cutting-edge proteome coverage with significantly better coefficients of variation in protein quantification than other software. MaxDIA is equipped with accurate false discovery rate estimates on both library-to-DIA match and protein levels, also when using whole-proteome predicted spectral libraries. This is the foundation of discovery DIA – a framework for the hypothesis-free analysis of DIA samples without library and with reliable FDR control. MaxDIA performs three- or four-dimensional feature detection of fragment data and scoring of matches is augmented by machine learning on the features of an identification. MaxDIA’s novel bootstrap-DIA workflow performs multiple rounds of matching with increasing quality of recalibration and stringency of matching to the library. Combining MaxDIA with two new technologies, BoxCar acquisition and trapped ion mobility spectrometry, both lead to deep and accurate proteome quantification.

Host Cell Protein Quantification Workflow Using Optimized Standards combined with Data-Independent Acquisition Mass Spectrometry

Project description:Monitoring of host cell proteins (HCPs) during the manufacture of monoclonal antibodies (mAb) has become a critical requirement to provide effective and safe drug product. ELISA assays are still the current gold standard for the quantification of protein impurities. However, this technique has several limitations and does, among others, not enable the precise identification of proteins. In this context, mass spectrometry (MS) has emerged as an alternative and orthogonal method that delivers qualitative and quantitative information on all identified HCPs. However, in order to be routinely implemented in biopharmaceutical companies, liquid chromatography (LC)-MS based methods still need to be standardized to provide highest sensitivity and robust and accurate quantification. In this study, we developed a promising MS-based analytical workflow coupling the use of an innovative quantification standard, the HCP Profiler solution, with a spectral library-based data-independent acquisition (DIA) method and strict data validation criteria. The performance of the HCP Profiler solution was compared to more conventional standard protein spikes and the DIA approach was benchmarked against classical data-dependent acquisition (DDA) using samples collected at various stages of the manufacturing process. Finally, we further explored the possibility to use spectral library-free DIA. As a result, our method showed accurate and reproducible (coefficients of variation (CVs) < 10%) quantification of HCPs while reaching a sensitivity down to the sub-ng/mg mAb level.

DIA acquisition of the immunopeptidomes of C1R-B*57:01 and C1R-A*02:01 cell lines

Project description:Immunopeptidomes are the peptide repertoires bound by the molecules encoded by the major histocompatibility complex (MHC) (human leukocyte antigen (HLA) in humans). These HLA-peptide complexes are presented on the cell surface for immune T cell recognition. Immunopeptidomics utilizes tandem mass spectrometry (MS/MS) to identify and quantify peptides bound to HLA molecules. Data-independent acquisition (DIA) has emerged as a powerful strategy for deep proteome-wide profiling, but DIA application to immunopeptidomics analyses has so far seen limited use. The dataset deposited here contains the DIA data of the HLA-bound peptides purified and isolated from C1R-B*57:01 and C1R-A*02:01 cell lines.

Isoform-resolved Correlation Analysis Between mRNA Abundance Dynamics and Protein Level Degradation

Project description:We employed an optimized, sensitive DIA-MS method on a high-resolution Orbitrap platform and re-measured the proteomic samples used in a previous study, in which the heterogeneity of HeLa cells across different research labs was analyzed by a multi-omic approach. Using the same MS sample sets of all HeLa strains we achieved higher sensitivity compared to our previous SWATH-MS results that were acquired on a TripleTOF instrument (5600 model). To benefit from the significantly improved sensitivity of this single-shot DIA-MS for both proteomic and protein turnover analysis, we analyzed the samples originating from six HeLa Kyoto strains and six HeLa CCL2 strains to profile both total protein-level abundances and the proxy protein turnover rates (Kloss, by pulsed SILAC labeling) across cell lines. Our results emphasized the importance of relative mRNA-protein turnover rate correlation analysis. The dataset demonstrate that specific biological processes, cellular organelles, subunits of organelles, and individual protein isoforms may have distinctive degradation rate and the corresponding buffering or concerting protein turnover control across cancer cell lines.
