Tracking Ebolavirus genomic drift in a replicating virus with a resequencing microarray

Project description:This study demonstrates the ability of a Ebolavirus resequencing microarray to determine the sequence of the Zaire ebolavirus glycoprotein that has been engineered into the place of the surface protein of a recombinant vesicular stomatitis virus expressing green fluorescent protein (rVSV-EBOVgp-GFP). The rVSV-EBOVgp-GFP was cultured in VERO-E6 cells for three passages either in the presence of a monoclonal antibody that blocks infection (KZ52) or in control cultures with no antibody. Culture supernatant and cell lysate was collected before passaging and after each passage. RNA was extracted from each sample and the sequence of the Ebola glycoprotein in each sample was determined by the Ebola resequencing microarray.

Blood borne pathogen detection in blood and plasma by Microarray

Project description:The Blood Borne Pathogen Resequencing Microarray Expanded (BBP-RMAv.2) is a platform that allows multiplex detection and identification of 80 different blood-borne pathogens in one single test, comprising 60 virus, 5 bacteria and 15 parasites. The objective is to evaluate the lowest concentration detected in blood or plasma, species discrimination and applicability of the microarray platform for testing blood donors. Human blood or plasma spiked with selected pathogens (10,000, 1,000 or 100 cells or copies/ml), including 6 viral, 2 bacterial and 5 protozoan pathogens were each tested on this platform. The nucleic acids were extracted, amplified using multiplexed sets of pooled specific primers, fragmented, labeled, and hybridized to a microarray. Finally, the detected sequences were identified using an automated genomic database alignment algorithm. The performance of the BBP-RMAv.2 demonstrated detection for most spiked protozoan pathogens at 1,000 cells/ml, 10,000 cells/ml for bacterial pathogens and as low as 100 copies/ml for viral pathogens. Coded specimens, including spiked and negative controls, were identified correctly for one blood specimen and for two plasma specimens. One negative plasma resulted in a false positive detection of a virus demonstrating the effectiveness of the platform.

Project description:In this study, we performed an extracellular proteomics and pair-wise TMT-labeling quantitative intracellular proteomics of SirexAA-E grown on glucose, xylose, xylobiose, or xylan-containing medium to gain a knowledge of extracellular and intracellular xylan responses of this bacterium. Moreover, the hemicellulose specific metabolic circuits in SirexAA-E were evaluated based on the interacellular proteomes, which has never been assessed in any Streptomycetes bacteria to the best of our knowledge.

CUT&RUN experiment at four time points in HEK293T and hESC cells, assessing the time-resolved response of β-catenin genomic occupancy upon Wnt signaling activation

Project description:Wnt/β-catenin signaling is a highly organized biochemical cascade that triggers a gene expression program in the signal-receiving cell. The Wnt/β-catenin-driven transcriptional response is involved in virtually all cellular processes during development, homeostasis, and its deregulation causes human disease. However, outstanding questions remain unanswered. A first question concerns cell-specificity: how this response is integrated into lineage-specific choices is still unknown. A second question concerns time: it is not known whether β-catenin associates with its targets simultaneously or in a time-dependent fashion. For instance, while TCF/LEF and other components of the Wnt transcriptional complex are constitutively associated with the chromatin, it is β-catenin arrival, upon Wnt induction, that launches target genes transcription. Therefore, discovering the dynamics of the genome-wide β-catenin binding pattern is required to unambiguously define the direct targets of Wnt signaling To address these questions, we realized a time-resolved atlas of β-catenin genome-wide occupancy in two human cell types, human embryonic kidney cells 293T (HEK293T) and human embryonic stem cells (hESCs). To this end, we treated HEK293T and hESCs with the GSK3 inhibitor/Wnt activator CHIR99021 (10 mM) for 3 days, and assessed β-catenin binding via CUT&RUN-LoV-U (Zambanini et al., 2022) 90 minutes, 4 hours, 24 hours and 3 days after the onset of the stimulation. This approach allowed us to establish that β-catenin repositions to different genomic loci along stimulation time, showing that a definition of Wnt target genes must take into account the time-dimension. Moreover, β-catenin physical targets are largely cell-type specific, as only a subset of them is present across the examined contexts.

Peripheral profiles from patients with cancerous and non cancerous lung diseases

Project description:This project analyzes peripheral miRNA blood profiles of patients with lung diseases. Since miRNAs are known to be valuable diagnostic markers we asked whether respective patterns of lung cancer patients and COPD patients can be detected in peripheral blood samples rather than in biopsies. The project aimed at an impoved understanding of complex profiles rather than single markers. Thus, a high-throughput technique was necessary, profiling all known miRNAs integratively. n = 19 normal controls, n = 28 lung cancer patients and n = 24 COPD samples have been screened for the complete miRNA repertoire. Please note that each miRNA has been measured in seven replicates and the median of the replica has been computed.

RNA Affinity Purification followed by sequencing (RAP-seq) allows identification of transcriptome-wide RBP binding sites using recombinant RBPs and purified total cellular RNA

Project description:RAPseq is a new in vitro method used to study RNA-protein interactions at scale. In RAPseq, a recombinant RBP is produced as fusion with a HaloTag which is used to recover and purify the RBP of interest. The RBP-Halo fusion is then incubated with fragmented native total RNA that retains endogenous sequence and modification features. Total RNA is derived from any given sample of interest. The bound RNA fragments are subsequently eluted and cloned using a small RNA library preparation protocol for sequencing the pool of bound molecules on an Illumina NGS platform. In this study, RAPseq was used to identify RNA interactomes of 26 novel RBPs (non-canonical RBPs) discovered through proteome-wide screens. RAPseq was applied to profile six vertebrate HUR orthologs, revealing both conserved and divergent binding preferences. Additionally, RAPseq was used to compare wild type and cancer-associated variants of IGF2BP1, IGF2BP2 and IGF2BP3 to uncover transcriptome-wide alterations in their RNA binding patterns. Furthermore, co-RAPseq enabled a transcriptome-wide assessment of cooperative RNA binding between HUR and PTBP1, providing insight into their combinatorial regulatory mechanisms. Lastly, we developed mod-RAPseq, using T7 RNA polymerase to in vitro transcribe RNA from cDNA without endogenous RNA modifications. By comparing binding to this modification-depleted RNA versus native RNA, we identified m6A- and m5C-dependent binding or YTHDF1 and YBX1, respectively.
